Project description:The aim of the global study was to compare the effects of maternal age and parity on gene expression of equine embryos. For that, 17 embryos were collected at 8 days post ovulation (expanded blastocyst stage) from 3 groups of young or old nulliparous or multiparous mares: 6 from young nulliparous mares (5 or 6 year-old, never foaled before), 5 from young multiparous mares (6 year-old and foaled at least once) and 6 from old multiparous (10-16 year-old and foaled at least once). Embryos collected were cut in 2 parts: one hemi-embryo containing pure trophoblast and the other one containing trophoblast + inner cell mass. ARN extractions were performed for all samples using PicoPure RNA isolation kit (Applied Biosystem). Five nanograms of both parts of each embryo were sequenced in paired-end with a length of 30-50bp separately using Illumina NextSeq 500 High. Data were trimmed using Cutadapt. Sequences with less than 10bp were removed. Project description:The aim of this study was to characterize the surfaceome of primary equine chondrocytes isolated from healthy joints following exposure to the pro-inflammatory cytokines interleukin-1-beta (IL-1β) and tumour necrosis factor-alpha (TNF-α). We employed combined methodology that we recently developed for investigating the surfaceome in stem cells. Membrane proteins were isolated using an aminooxy-biotinylation technique and analysed by mass spectrometry using high throughput shotgun proteomics. Amongst the 431 unique cell surface proteins identified, a high percentage of low-abundance proteins, such as ion channels, receptors and transporter molecules were detected. A high number of proteins exhibited different levels of expression following chondrocyte stimulation with pro-inflammatory cytokines. LPR-1, thrombospondin, VDAC1-2 and annexin A1 were chosen for further analysis and validation by western blotting as proteins of special interest. Our results provide, for the first time, a repository for proteomic data on differentially expressed low-abundance membrane proteins on the surface of chondrocytes in response to pro-inflammatory stimuli.
Project description:Compare gene expression in whole ovarian follicles from young (6-12 weeks) and old (14-17 months) mice. Whole follicles,consist of the oocyte and granulosa cells. As oocytes are very difficult to extract intact from old follicles due to fibrosis, whole follicles were sequenced instead, so that old and young could be properly compared. 2-3 follicles each were sequenced from 4 old mice and 5 young mice. Each sample has both single- and paired-end runs.
Project description:Mass spectrometry was performed with an Orbitrap Fusion Tribrid mass spectrometer (Thermo Scientific) interfaced with an UltiMate 3000 Binary RSLCnano System (Dionex). Proteome Discoverer v.1.4 (Thermo Scientific) with SEQUEST HT search engines was used for the spectra-preprocessing and HCD MS2 spectra were used for peptide identification and quantitation based on TMT reporter ions. TMT isobaric comparison of old versus young haematopoietic stem and progenitor cells. Young 1 and Young 2 are samples 126 and 128 of dataset UTH_1. Old 1 and Old 2 are samples 129 and 130 of UTH_1. Young 3 is sample 131 and Old 3 is sample 130 of dataset UTH_4.
