Project description:Maintenance of the epigenome is of utmost importance to warrant appropriate cellular functioning Here we analyzed PRC1/2 function, in response to cellular stress. We observe that heat shock (HS) leads to nucleolar accumulation of CBX proteins, and are strongly immobilized in a 1,6-hexanediol insensitive manner, suggestive of a HS-induced liquid-to-solid phase transition of the nucleolus. CBX protein recovery from the nucleolus is dependent on heat shock protein (HSP) activity. LC-MS/MS analyses of nucleoli shows HS-induced nucleolar accumulation of PRC1/2 subunits, various chromatin regulators, HSPs, and the 26S proteasome. Finally, we find that HS leads to a strong reduction of PRC1/2 chromatin binding at target genes and loss of H2AK119ub and H3K27me3. Our findings demonstrate that thermal stress results in a rapid accumulation of epigenetic regulators in the nucleolus, and a concomitant loss of PRC1/2 complex chromatin binding and associated epimarks, underlining that environmental stress directly alters the epigenome.

Project description:In this study we were interested in identifying the gene networks that are responsive to chronic heat treatment in a switchgrass cultivar that is widely grown in the south-western USA and where 38C day temperatures have been reported for more than 100 days in the recent years. Switchgrass Alamo plants were subjected to chronic heat stress for 50 days (38 C/30C; day/night) or maintained under optimal conditions (28C/20C). Leaves were collected at the end of the heat regime for transcriptome analysis.

Project description:Heat exposure began each day of the stress treatment with an increasing temperature gradient from 15 °C to 45 °C over a period of 5 h, and this was then maintained at 45 °C for 6 h. During the following 5 h, the temperature was returned to 15 ºC and maintained for 8 h, thus mimicking a day-night scenario. Control plants (C) were sampled, and the following day the stress exposure began. Plant material was sampled at the end of the 6 h heat exposure on day 1 (T1), day 3 (T3), and day 5 (T5). To characterize the molecular mechanisms driving heat response, we accomplished a systems biology analysis combining two subcellular bottom-up proteomics assays.

Project description:Rice reproductive development is highly sensitive to high temperature stress. In rice flowering occurs over a period of at least 5 days. Heat stress alters the global gene expression dynamics in panicle especially during pollen development, anthesis and grain filling. Some of the rice genotypes like Nagina 22 show better spikelet fertility and grain filling compared to high yielding and popular rice cultivars like IR 64. We carried out microarray analysis of 8 days heat stressed panicles of Nagina22, heat and drought tolerant aus rice cultivar and IR64, a heat susceptible indica genotype along with unstressed samples of Nagina22 and IR64 so as to understand the transcriptome dynamics in these two genotypes under heat stress and to identify the genes important for governing heat stress tolerance in rice.

Project description:Jujube (Ziziphus jujuba Mill.) is an economically and agriculturally significant fruit crop and is widely cultivated throughout the world. Heat stress has recently become one of the major abiotic stresses limiting plant growth and productivity. However, there are few studies on the transcriptome profiling of jujube subjected to heat stress. In this study, we analyzed the physiological and transcriptomic changes of heat-resistant jujube cultivar ‘HR’ and heat-sensitive cultivar ‘HS’ caused by high temperature stress. We statistically determined 984, 1468, 1727 and 2098 differentially expressed genes (DEGs) between ‘HR’ and ‘HS’ after 0, 1, 3, 5 d of heat stress, respectively. Gene Ontology (GO) enrichment analysis indicated that Aa great deal of heat-responsive genes were identified in these DEGs by Gene Ontology (GO) enrichment analysis. It suggests the distinct molecular mechanism of jujube response to heat stress. Furthermore, we validated the expression profiles of 12 candidates using qRT-PCR to further confirm the accuracy of the RNA-seq data. These results will advance our knowledge of the genes involved in the complex regulatory networks of heat stress and provide genetic resources for further improving the heat tolerance in jujube.

Project description:To better understand the mechanisms that regulate the heat stress response in rice, we conducted a comparative analysis of transcriptome profile in panicles from two rice lines, heat-tolerant line 252 (HTL252) and heat-susceptible line 082 (HSL082) using rice Affymetrix GeneChip. In HTL252 panicles, 1538 differentially expressed genes (DEGs) genes with at least four-fold expression changes compared with the control under heat treatment were considered heat-responsive (HR). Of these DEGs, 522 genes were up-regulated while 1016 genes were repressed. Among DEGs in HSL082, 496 genes were induced and 1707 genes were repressed. Out of the 370 common DEGs found between HTL252 and HSL082, 129 genes were induced and 241 genes were repressed.

Project description:Metazoan chromosomes in interphase nucleus are partitioned into discrete three dimensional physical domains which confine epigenetically modified chromatin and are relative stable across different cell types even species1-4. Physical domains are segregated preferentially at DNase I hypersensitive sequences of high density of active gene and insulator proteins which are hypothesized contributing together to domain border formation3,4. However, whether physical domain structure can be maintained without insulator proteins and transcription is unknown5-8. Transcription of most genes and the insulator proteins binding can be severely impaired in heat shocked (HS) fruit fly nuclei9. Here we show that chromatin contact frequency increases within and decreases beyond ~100kb after HS respectively accompanied by repartitioning of the Drosophila chromosomes into a different array of physical domain. Prominently, domains tend to merge because borders disappeared are more than borders newly emerged which are located more frequently in repressive chromatin. In contrast to previous hypothesis1,3,4, changes in insulator proteins enrichment and RNAPII show no noticeable difference at lost or emerged borders. Our results show a metazoan genome can be quickly reconfigured as cells undergo brief physiological stress. In addition to insulator proteins and transcription, we speculate that extra trans-factors binding and various biological activities are required for the establishment and maintenance of physical domains. Moreover, we found long-range chromatin interaction network is reshaped after HS implying long-range chromatin interactions can be formed due to domain level reorganization of chromosomes despite functional relevance. We anticipate our analysis to be a starting point for more intensive experimental investigation into the elusive mechanisms behind the physical domain partition and dynamic reconfiguration of metazoan genomes.
