Project description:TgBAC(gata5:EGFP) transgenic line was used to isolate mesendoderm cells enriched for cardiac lineage. Wild type embryos at 6, 8, 10, 13 hours post fertilization (hpf) and morpholinos injected Gata5/6 know-down (KD) embryos at 13 hpf were pre-screened for GFP signal and dissociated into single-cell suspension in separate wells. GFP+ cells at each condition were isolated through fluorescent activated cell sorting (FACS). Single-cell cDNA libraries were constructed through the 10x Chromium Single Cell Gene Expression platform. Final sequencing was performed on an Illumina HiSeq 2500 platform (Rapid Run Model). Note that the 10h single-cell library was sequenced twice (Named as cDNA10h_1* and cDNA10h_2* separately).

Primate gastrulation and early organogenesis at single-cell resolution

Project description:Our understanding of human early development is severely hampered by limited access to embryonic tissues. Due to their close evolutionary relationship with humans, non-human primates (NHPs) are often used as surrogates to understand human development but currently suffer from a lack of in vivo datasets, especially from gastrulation to early organogenesis during which the major embryonic cell types are dynamically specified. To fill this gap, we have collected six Carnegie stage (CS) 8-CS11 cynomolgus monkey embryos and performed in-depth transcriptome analyses of 56,636 single cells. Our analyses reveal transcriptomic features of major peri-gastrulation cell types, which help shed light on morphogenetic events including primitive streak (PS) development, somitogenesis, gut tube formation, neural tube patterning, and neural crest regionalization in primates. In addition, comparative analyses with mouse embryos and human embryoids uncover conserved and divergent features of peri-gastrulation development across species, e.g. species-specific dependency on Hippo signaling during presomitic mesoderm differentiation, and provide an initial assessment of relevant stem cell models of human early organogenesis. This comprehensive single-cell transcriptome atlas not only fills the knowledge gap in the NHP research field but also serves as an invaluable resource for understanding human embryogenesis and developmental disorders.

ATAC-seq of gata5GFP+/- cells in WT and Gata5/6 deficient zebrafish embryos during gastrulation

Project description:Gata5/6 are essential regulators in zebrafish heart development. To understand how Gata5/6 affects the chromatin accessibility and regulates cardiac gene expression, we FACS-isolated GFP+ and GFP- cells from Tg(gata5:GFP) transgenic embryos in both control and Gata5/6 deficient embryos (injected with Gata5/6 morpholinos) and conducted ATAC-seq. We performed the experiments at 8 hours post fertilization, intending to dissect the role of Gata5/6 in the earliest step in cardiac lineage specification. We did 2-3 biological replicates for each sample. ATAC-seq libraries were made using previously published protocol (Buenrostro et al., Nat. Methods, 2013. DOI: 10.1038/nmeth.2688) and sequenced on Illumina Hiseq2500.

Reconstruction of human Somitogenesis with pluripotent stem cells

Project description:We established two iPSC-derived 3D models recapitulating human somitogenesis, Somitoids and Segmentoids. Somitoids recapitulate the temporal sequence of somitogenesis, with all cells undergoing differentiation and morphogenesis in a synchronous manner. On the other hand, Segmentoids recapitulate the spatio-temporal features of somitogenesis, including gene expression dynamics, tissue elongation, sequential somite morphogenesis, and polarity patterning. They therefore provide an excellent proxy to study human somitogenesis.

Examining the immediate early targets of Gata4 and Gata5.

Project description:Gata factors are amongst the genes expressed early on in the process of cardiogenesis. We used microarrays to examine the immediate early targets of Gata4 and Gata5 in the Xenopus leavis animal cap cardiogenesis model. We hope to use these data to examine the roles of Gata4 and Gata5 in cardiogenesis and also to begin to dissect out the common and distinct targets of Gata4 and Gata5.
