Project description:Arabidopsis emf2 mutants bypass vegetative development and flowering upon seed germination. We introduced a broccoli BoEMF2.1 gene into emf2 mutants and obtained rescued emf2 plants that harbored 35S::BoEMF2.1. We found that BoEMF2.1 can partially rescue the phenotype of emf2 to that of WT. We used microarrays to study the global program of gene expression and to identify genes misexpressed in the Arabidopsis emf2 mutant that had been rescued by 35S::BoEMF2.1. 7-day-old seedlings of WT, transWT, emf2 and rescued emf2 Arabidopsis were used for RNA extraction and hybridization on Affymetrix microarrays.

Project description:The ppi2 mutant introgressed into the Columbia-0 ecotype as previously reported. Doublemutant ppi2xrpn8a was crossed with the above referenced genotypes using heterozygous ppi2 plants. After 2 days of stratification at 4 °C the plants were grown on half-strength Murashige and Skoog (M&S) medium supplemented with 0.8% (w/v) plant agar (Duchefa) and 0.8% (w/v) sucrose under short day conditions.
Project description:Samples 1 & 2: Comparison of gene expression between wild type (ecotype Ler) and 35S:CUC1, in which CUP-SHAPED COTYLEDON1, a master regulator of the shoot meristem and boundary establishment, is constitutively expressed under the cauliflower mosaic virus 35S promoter. Samples 3 & 4: Comparison of gene expression between stm-1 (ecotype Ler) and stm-1 35S:CUC1 RNA was isolated from cotyledons of 5-day-old (for Ler vs 35S:CUC1) or 10-day-old (for stm vs 35S:CUC1stm) seedlings. Two independent biological replicates were analyzed for each comparison.
Project description:We sequenced the poly(A)+ and poly(A)- samples of the roots and shoots from 10-day-old WT seedlings grown under P+ and P- condition. The WT plant refers to Columbia ecotype Arabidopsis seedlings. Each condition has two replicates. After total RNA extraction, ribosomal RNAs were removed using RiboMinus™ Plant Kit repeated two times. The poly(A)+ and poly(A)- constituent were separated with oligo(dT) magnetic beads (Oligotex mRNA Mini Kit, QIAGEN). Using a 2-fold change and a P-value <0.05 as the cut-off for selecting the differentially expressed transcripts, we globally identified novel noncoding lncRNAs.

Examination of cRNA prepared from Arabidopsis thaliana ecotype Columbia light grown 7-day old seedlings, light grown 7-day old seedlings treated at 4 degrees C for 24hrs, and etiolated 7-day old seedlings using pilot genome tiling arrays. Total RNA was isolated from seedlings with the TRIzol reagent procedure of Invitrogen, then poly(A)+ RNA was purified with Qiagen oligotex. One microgram poly(A)+ RNA was converted into ds-cDNA using T7-oligo(dT) primers. Biotin-labeled cRNA was generated by in vitro transcription reactions using ENZO labeling kit, fragmented and then 20 micrograms of fragmented cRNA were hybridized to the arrays according to Affymetrix instructions.
