Project description:'miRNA expression in 39 human AML samples was analyzed on Sureprint G3 Human miRNA (release 16.0) 8x60K Microarrays from Agilent Technologies. Half the samples represent primary AMLs while the other half represents secondary AMLs. Sample material consisted of cryopreserved bone marrow or blood aspirates. RNA from the samples was purified using the miRNeasy Mini Kit from Qiagen and the sample quality was tested on a Bioanalyser (all sample had RIN values ≥6.0 [mean=8.4]). The samples were labelled with Cy3 and processed according to Agilent''s protocol using vacuum concentration to dry the samples before microarray hybridization. The processed microarrays were scanned at 532 nm using a GenePix 4400A laserscanner at a resolution of 2.5 µm and the GenePix Pro 7.0 software.'

Project description:Acute myeloid leukemia (AML) is a hematopoietic malignancy with a dismal outcome in the majority of cases. A detailed understanding of the genetic alterations and gene expression changes that contribute to its pathogenesis is important to improve prognostication, disease monitoring, and therapy. The expression of 636 human miRNAs was compared between samples from 52 patients with AML and 13 healthy individuals by locked nucleic acid (LNA) based microarray technology. 143 miRNAs were expressed at detectable levels, and 64 of these were significantly differentially expressed between AML and healthy peripheral blood, bone marrow, and/or CD34+ cells. Project description:As a direct consequence of the high diversity of the aggressive blood cancer acute myeloid leukemia (AML), proteomic samples from patients are strongly heterogeneous, rendering their accurate relative quantification challenging. In the present study, we investigated the benefits of using a super-SILAC mix of AML derived cell lines as internal standard for quantitative shotgun studies. The Molm-13, NB4, MV4-11, THP-1, and OCI-AML3 cell lines were selected for their complementarity with regard to clinical, cytogenetic and molecular risk factors used for prognostication of AML patients. The resulting internal standard presents a high coverage of the AML proteome compared to single cell lines allied with high technical reproducibility, thus enabling its use for AML patient comparison. This was confirmed by comparing the protein regulation between the five cell lines and applying the internal standard to patient material.

Project description:The acquisition of uniparental disomy (aUPD) in acute myeloid leukemia (AML) results in homozygosity for known gene mutations. Uncovering novel regions of aUPD has the potential to identify previously unknown mutational targets, therefore, we aimed to develop a comprehensive map of the regions of aUPD in AML. Here, we have analyzed a large set of diagnostic AML samples (n=455) using genotype arrays. Acquired UPD was found in 17% of the samples with a non-random distribution particularly affecting chromosomes 13q, 11p and 11q. Novel recurrent regions of aUPD were uncovered at 2p, 17p, 2q, 17q, 1p and Xq. Overall, aUPDs were observed across all cytogenetic risk groups, although samples with aUPD13q (5.4% of samples) belonged exclusively to the intermediate-risk group. All cases with a high FLT3-ITD level, measured previously, had aUPD13q covering the FLT3 gene. Of the 120 aUPDs observed, the majority (87%) were due to mitotic recombination while only 13% were due to non-disjunction. This study demonstrates aUPD is a frequent and significant finding in AML and pinpoints regions that may contain novel mutational targets. Experiment Overall Design: Genomic DNA from 459 diagnostic AML samples were analysed using Affymetrix 10K 2.0 SNP arrays. Genomic DNA from the blood of ten unrelated controls was used as reference for all 459 AML samples. Remission DNA from 8 AML samples was also studied. Prevalence and regions of homozygosity were identified.
