Project description:To identify differentially expressed long noncoding RNAs (lncRNAs) upon TGF-β stimulation in human cultured tubular epithelial cells HK2 and HKC8, we have employed long noncoding RNA microarray expression profiling as a discovery platform to find differentially expressed lncRNAs with TGF-β stimulation in these cells. Cultured human tubular epithelial cells HK2 and HKC8 were stimulated with PBS or TGF-β1. After incubation with TGF-β1 (10ng/ml) for 24 hours, 86 overlapping lncRNAs were upregulated and 47 overlapping lncRNAs were downregulated more than 2 fold vesus cells treated with PBS in these two epithelial cell lines. Expression of ENST00000429588 from this result was quantified in the same RNA samples by real-time PCR, confirming the upregulation upon TGF-β stimulation is repeatable.

Project description:Several studies have revealed thatTGF-β1 may play a key role in epithelial-mesenchymal transition (EMT); however, little is known about the effects of TGF-β1 treatment on porcine preadipocytes. To identify the key lncRNAregulator, two libraries were constructed from porcine preadipocytes were treated with or without 10 ng/mL human recombinant TGF-β1 for 48 h by using the Illumina HiSeqXten platform. RT-qPCR was used to detect the expression of ten differentially expressed lncRNAs, andthe results were consistent with the sequencing results. In addition, the lncRNATargets platform was used to construct an interaction network of lncRNAs and the Smad7 gene.A total of 39 lncRNA transcripts, including 28 upregulated and 11 downregulated transcripts, were significantly differentially expressed in the TGF-β1 group compared with the control group. Functional annotation and enrichment analysisof the host genes revealed that the differentially expressed lncRNAs were related to single-organism process, cell part and cellular process.We constituted the lncRNA/mRNAco-expression network in the TGF-βsignaling pathway.In our study, we systematically investigated the lncRNA contents in porcine preadipocytes were treated with or without 10 ng/mL human recombinant TGF-β1. A total of 8158 lncRNA transcripts were identified, and 39 of these transcripts were significantly differentially expressed between two libraries.

Project description:The skeletal muscle system plays an important role in the independence of older adults. In this study we examine differences in the skeletal muscle transcriptome between healthy young and older subjects and (pre‐)frail older adults. Additionally, we examine the effect of resistance‐type exercise training on the muscle transcriptome in healthy older subjects and (pre‐)frail older adults. Baseline transcriptome profiles were measured in muscle biopsies collected from 53 young, 73 healthy older subjects, and 61 frail older subjects. Follow‐up samples from these frail older subjects (31 samples) and healthy older subjects (41 samples) were collected after 6 months of progressive resistance‐type exercise training. Frail older subjects trained twice per week and the healthy older subjects trained three times per week. At baseline genes related to mitochondrial function and energy metabolism were differentially expressed between older and young subjects, as well as between healthy and frail older subjects. Three hundred seven genes were differentially expressed after training in both groups. Training affected expression levels of genes related to extracellular matrix, glucose metabolism, and vascularization. Expression of genes that were modulated by exercise training was indicative of muscle strength at baseline. Genes that strongly correlated with strength belonged to the protocadherin gamma gene cluster (r = −0.73). Our data suggest significant remaining plasticity of ageing skeletal muscle to adapt to resistance‐type exercise training. Some age‐related changes in skeletal muscle gene expression appear to be partially reversed by prolonged resistance‐type exercise training. The protocadherin gamma gene cluster may be related to muscle denervation and re‐innervation in ageing muscle.

The expression and role of microRNAs (miRNA) has not been studied in IPF. Project description:ARCaPE and ARCaPM human prostate cancer cell lines are derivatives of the ARCaP cell line, with epithelial and mesenchymal characteristics respectively. Hence, they are a model of epithelial-mesenchymal transition in prostate cancer. The objective of this study was to identify differentially expressed microRNAs in these cell lines, which may be responsible for the EMT phenotype. Unsupervised hierarchical clustering confirmed that microRNA expression profiles are distinctly different between the two cell lines, with 119 miRNAs significantly increased and 81 microRNAs significantly decreased in ARCaPM cells as compared to ARCaPE. Further analysis revealed that many of the differentially expressed microRNAs belong to only a few microRNA families/clusters. Unsurprisingly, microRNAs in these clusters are co-expressed due to common promoters, which are known to be regulated by Wnt signalling and BMP signalling(33) pathways. The microRNAs that were most strikingly overexpressed in ARCaPE cells belong to the miR-372 and miR-302 clusters, which have been previously shown to be key regulators of EMT in embryonic stem cells and induced pluripotent stem cells.
