Project description:Aneuploidy, the state of having unbalanced chromosome copy numbers, represents a large repertoire of genome alteration that leads to phenotype variation and enables eukaryotic microbes and cancer cells to adapt to stress or acquire drug resistance. Distinct pattern of gene expression and phenotypes associated with individual karyotype have prevented easy identification of common properties caused by aneuploidy. In this study, we conducted a unique transcriptomic analysis aimed to eliminate the direct DNA dosage effect on gene expression across heterogeneous aneuploid populations. This analysis uncovered a gene expression signature associated with heterogeneous aneuploidy that strongly resembles those previously identified for cell populations under hypo-osmotic stress. Cell biological and biophysical measurements confirmed the presence of plasma membrane stress in heterogeneous aneuploid cell populations, which impairs endocytosis. Through a genome-wide screen for gene deletions that alter the growth of heterogeneous aneuploid populations, we identified a genetic dependency of aneuploid growth on members of the arrestin family that promote endocytic recycling of nutrient transporters in the plasma membrane. Experimental measurements and mathematical modeling demonstrated a dysregulation of nutrient homeostasis as a common defect that results from the biophysical ailment of aneuploid cells.

By inducing heterogeneous aneuploidy in non-transformed human colon organoids (colonoids), we investigate how the effects of aneuploidy on cell growth and differentiation may promote malignant transformation. Here, we use single-cell RNA sequencing to identify the karyotype heterogenous aneuploid cells and analyze their gene expression.

Project description:Aneuploidy is prevalent in cancer, conferring fitness advantage, multidrug resistance, and poor prognosis. In contrast, experimentally induced aneuploidy often results in adverse effects and impaired proliferation. This paradox underscores the necessity of cancer cells to adapt to abnormal chromosome numbers. To identify molecular mechanisms of adaptation to aneuploidy, we initiated in vitro evolution of cells with extra chromosomes added via microcell-mediated chromosome transfer. To this end, we cultured cells in a nutrient-rich medium for 50 passages or plated the cells at a low density and selectively collected the largest colonies originating from a single cell (colony selection). The anaylsis of somatic copy number variations in the evolved cell lines was then carried out based on low-coverage whole genome sequencing (WGS) and array-based comparative genomic hybridization (aCGH).

Project description:Stem cells determine homeostasis and repair of many tissues and are increasingly recognized as functionally heterogeneous. To define the extent of and molecular basis for heterogeneity we overlaid functional, transcriptional and epigenetic attributes of hematopoietic stem cells (HSCs) at a clonal level using endogenous fluorescent tagging. Endogenous HSC had clone-specific functional attributes in vivo. The intra-clonal behaviors were highly stereotypic, conserved under the stress of transplantation, inflammation and genotoxic injury, and associated with distinctive transcriptional, DNA methylation and chromatin accessibility patterns. Further, HSC function corresponded to epigenetic configuration but not always to transcriptional state. Therefore, hematopoiesis under homeostatic and stress conditions represents the integrated action of highly heterogeneous clones of HSC with epigenetically scripted behaviors. This high degree of epigenetically driven cell autonomy among HSCs implies that refinement of the concepts of stem cell plasticity and of the stem cell niche are warranted.

Project description:Aneuploidy causes a proliferative disadvantage in all normal cells analyzed to date, yet this condition is associated with a disease characterized by unabated proliferative potential, cancer. The mechanisms that allow cancer cells to tolerate the adverse effects of aneuploidy are not known. To probe this question, we identified aneuploid yeast strains with improved proliferative abilities. Their molecular characterization revealed strain-specific genetic alterations as well as mutations shared between different aneuploid strains. Among the latter, a loss-of-function mutation in the gene encoding the deubiquitinating enzyme Ubp6 improves growth rates in four different aneuploid yeast strains by attenuating the changes in intracellular protein composition caused by aneuploidy. Our results demonstrate the existence of aneuploidy-tolerating mutations that improve the fitness of multiple different aneuploidies and highlight the importance of ubiquitin-proteasomal degradation in suppressing the adverse effects of aneuploidy.

Project description:We aimed to verify whether and to which extent a perturbed nutrient environment during embryo development impact on the capacity of the resultant blastocyst to participate in initial embryo-maternal interactions. For this, in vitro-derived bovine zygotes were exposed to perturbed nutritional environments during the first days of their development. On Day 4 (post fertilization), groups of 5 morulas were transfered to sub-confluent Bovine Endometrial Epithelial Cell (BEEC) monolayers. Embryos were cocultured with BEEC until Day 8, when endometrial cells were recovered for transcriptome analysis.
