Project description:The role of the hippocampus in learning and memory has been widely studied. However, studies of differences along the longitudinal axis indicate that the hippocampus is perhaps not a singular structure, but instead it is thought that the dorsal and ventral poles of the hippocampus have functional differences. An anatomical gradient of hippocampal inputs along the dorsal-ventral axis supports this notion. It has been recently shown that there is transcriptional differentiation along the longitudinal axis of the adult hippocampus, coinciding with functional and anatomical gradients. Understanding the development of the dorsal-ventral hippocampal axis will further our understanding of the different hippocmapal functional contributions along the longitudinal axis. However, analysis of transcriptional gradients along the dorsal ventral axis have not been studied in the neonatal rat during development. We performed an extensive bead-chip based geneome-wide analysis of transcriptional differences in dorsal, intermediate, and ventral hippocampal tissue of rats aged postnatal day 0 (P0), P9, P18 and P60.

In this process, signaling factors from the mesoderm induce the function and structure that is specific for esophagus or respiratory system in the lining endoderm. In order to elucidate the mechanism of demarcating these two regions and identify factors that involved in the dorsal and ventral specific inductions, we attempted to identify genes that show different expression in the dorsal and ventral regions using a microarray.

Project description:The hippocampus supports many facets of cognition, including learning, memory, and emotional processing. Anatomically, the hippocampus runs along a longitudinal axis, posterior-to-anterior in primates (corresponding to dorsal-to-ventral in rodents). The structure, function, and connectivity of the hippocampus vary along this axis. In rodents, experiments have established the cellular, molecular, and functional heterogeneity along the hippocampal axis, resulting in comprehensive models of specialization that integrate these different types of information. In humans however, functional heterogeneity remains an active area of investigation, and structural heterogeneity has not been described. To better understand the cellular composition and molecular diversity along the hippocampal long axis in the human brain and define distinct molecular signatures corresponding to functional domains we performed single-nuclei RNA-sequencing on surgically resected human anterior and posterior hippocampus. Analysis of 131,325 nuclei revealed differentially expressed genes between the anterior and posterior human hippocampus at cellular resolution. We determine the program of these axis- and cell-type specific genes that are conserved in the mouse hippocampus, and we also identify patterns that are differential between the human and mouse. We further identify axis- and cell-type specific gene expression signatures that differentially intersect with human cognitive and neuropsychiatric genetic signals, identifying cell type-specific genes in the posterior hippocampus for cognitive function and in the anterior hippocampus for mood and affect. Our data illuminate a region- and cell-type-specific transcriptional landscape within the hippocampus. This data is accessible as a public resource through an interactive website (https://human-hippo-axis.cells.ucsc.edu/) and will act as a reference atlas for the human hippocampus.

Project description:This submission data was generated in Angela Stathopoulos's lab. Project goal was to map Su(H) associated regions on Drosophila melanogaster genome. In Drosophila embryos, a nuclear gradient of Dorsal (Dl) directs differential gene expression along the dorsoventral (DV) axis, translating it into distinct domains separated by sharp boundaries between future mesodermal, neural and ectodermal territories. However, the mechanisms used to differentially position gene expression boundaries along this axis are not fully understood. Here, we show that the transcription factor Suppressor of Hairless [Su(H)] influences the positioning of dorsal boundaries for many genes expressed along the DV axis. Synthetic reporter constructs provide molecular evidence that Su(H) binding sites support repression and act to counterbalance activation through Dl and the ubiquitous activator Zelda. Overall, our study highlights a role for broadly expressed repressors, like Su(H), and organization of transcription factor binding sites within cis-regulatory modules as important elements controlling spatial domains of gene expression, to facilitate flexible positioning of boundaries across the entire DV axis. 1 g of 2-4 hour yw embryos were used. Two replicate ChIP-seq samples were analyzed using goat (Santa cruz goat polyclonal #sc-15813), and rabbit (Santa cruz rabbit polyclonal #sc-25761) antibodies.

Project description:Establishment of spatial coordinates during early Drosophila embryogenesis relies on differential activity of axis patterning enhancers. Concentration gradients along the embryonic axes of activator and repressor transcription factors (TFs) provide positional information to each enhancer, which in turn promotes transcription of a target gene in a specific spatial pattern. In order to receive the TF input, an enhancer must be accessible. However, the interplay between an enhancer regulatory activity and its accessibility as determined by local chromatin organization in not well understood. Notably, it is unclear whether chromatin organization of axis patterning enhancers is uniform across the embryo or varies regionally with their differential activity. We profiled chromatin accessibility with ATAC-seq in narrow, genetically tagged domains along the antero-posterior (AP) axis in the Drosophila blastoderm. In a series of transgenic strains, we drove expression of a nuclear tag (nuclear-envelope marker UNC84-3xFLAG) under control of well-characterised enhancers of the AP gene regulatory network. Tagged nuclei were subsequently isolated from the whole-embryo homogenate by anti-FLAG antibody pull-down, followed by Tn5 transposase digestion of the native chromatin (ATAC-seq). We demonstrate that one quarter of the accessible genome displays significant regional variation in its ATAC-seq signal immediately after zygotic genome activation. Axis patterning enhancers are enriched among the most variable regions and their accessibility changes correlate with their regulatory activity. When receiving a net activating input and promoting transcription, an enhancer displays elevated accessibility in comparison to the region of the embryo where it receives a net repressive input.
