Project description:KHSRP-bound transcripts were identified by RNA immunoprecipitation and sequencing (RIP-Seq) and bioinformatics analysis. A pancreatic cancer cell line S2-013 was cultured on fibronectin. We performed RIP of KHSRP using anti-KHSRP antibody from the fibronectin-stimulated S2-013 extracts, and identified the associated RNAs using a next generation sequencer.

However, it remains a major challenge to identify the cancer-specific splicing variants. Here we demonstrated that splicing factor PQBP1 is commonly overexpressed in high-grade serous ovarian carcinoma (HGSOC) and high level of PQBP1 is associated with poor prognosis. To gain global insights into PQBP1-RNA binding property, RNA immunoprecipitation sequencing (RIP-seq) and SpyTag-based CLIP (SpyCLIP) were performed to analysis the interaction between PQBP1 and the target RNA.

Effect of high or low chronic shear stress on microvascular endothelial cells cultured on native- versus AGE-fibronectin

Project description:Pulmonary microvascular endothelial cells were cultured on the inner surface of fibers (each 700 µm inner diameter) coated with either with native- or advanced glycation endproduct (AGE) modified fibronectin in hollow-fiber cartridges (FiberCell Systems, Inc.). Duration of shear stress application was 10 days. Shear stress was gradually increased to 17 dyne/cm2 in 2 samples (GSM32266: native fibronectin high shear stress or GSM45608: AGE-fibronectin) or was kept at constant low level of 1 dyne/cm2 in 1 sample (GSM41248: native fibronectin low shear stress).
