ABSTRACT: USDA Developing Computational Tools To Identify Critical Control Points For Mitigating The Spread Of Antibiotic Resistance In Agro-Ecosystems
Project description:Drought is considered as a threat to the sustainability of Mediterranean forests and, of the agro-silvo-pastoral “dehesa” system. Holm oak (Quercus ilex L.) is one of the most representative species of these ecosystems and this abiotic stress causes a high tree mortality rate, being more accused at the seedling stage. In this study, an integrative analysis of transcriptome and proteome in leaves of Q. ilex seedlings under drought conditions was carried out to identify gene products involved in the metabolic pathways related to drought tolerant mechanisms.
Project description:Non-invasive prenatal testing (NIPT) is a powerful screening method for fetal aneuploidy detection, relying on laboratory and computational analysis of cell-free DNA. Although several published computational NIPT analysis tools are available, no comprehensive and direct accuracy evaluations of these tools is published. Here, we evaluate and determine the precision of five commonly used computational NIPT aneuploidy analysis tools, considering diverse sequencing depth (coverage), arbitrary sequencing read placement, and fetal DNA fraction on clinically validated NIPT samples.
Project description:A time-course transcriptomic analysis of bacteroids isolated from soybean plants inoculated with B. japonicum USDA 110, relative to cells cultured in HM-arabinose medium was performed to characterize senescence genes. Four independent biological materials for bacteroids and free-living cells at 6 time points. Seven or eight arrays including dye swap are presented at each time point.
Project description:Controlled dataset covering multiple passage conditions, from the genome-reduced bacterium Mycoplasma pneumoniae, to test and validate two new software tools: FASTQINS and ANUBIS. These computational tools allow the generation of insertion profile datasets from raw transposon sequencing data, detection of artifacts and to test different methodologies for essentiality estimation.
