Project description:Short-memory dysfunction is a key early feature of Alzheimer Disease. Psychiatric patients may be at higher risk for memory dysfunction and subsequent Alzheimer due to the negative effects of stress and depression on the brain. We carried out longitudinal within-subject studies in male and female psychiatric patients to identify blood gene expression biomarkers that track short term memory as measured by the retention measure in the Hopkins Verbal Learning Test. These biomarkers were prioritized with a convergent functional genomics approach using previous evidence in the field implicating them in Alzheimer Disease. The top candidate biomarkers were tested in an independent cohort for ability to predict state short-term memory, and trait future positive neuropsychological testing for cognitive impairment

Project description:We endeavored to identify objective blood biomarkers for pain, a subjective sensation with a biological basis, using a stepwise discovery, prioritization, validation, and testing in independent cohorts design. We studied psychiatric patients, a high risk group for co-morbid pain disorders and increased perception of pain. For discovery, we used a powerful withinsubject longitudinal design. We were successful in identifying blood gene expression biomarkers that were predictive of pain state, and of future emergency department (ED) visits for pain, more so when personalized by gender and diagnosis.

Effects of HIF2α in renal cancer metastasis and sensitivity to repurposed drugs

Project description:Background: in clear cell renal cell carcinoma (ccRCC), 80% of cases have biallelic inactivation of VHL gene, leading to constitutive activation of both HIF1α and HIF2α. As HIF2α is the driver of the disease promoting tumour growth and metastasis, drugs targeting HIF2α have been developed. However, resistance is common, therefore new therapies are needed. Methods: we generated the 786-0 HIF2α knockout (KO) cell line and assessed the HIF2α antagonist PT2385 in several steps of tumour development. RNA sequencing was performed to identify genes differentially expressed between them and a drug screening was used to identify drugs with differential effects on HIF2α-expressing and KO cells. Results: HIF2α KO promoted cell migration, reduced proliferation and clonogenicity, as well as metastasis, whereas PT2385 treatment only inhibited tumour cell invasion. There was a large set of co-ordinately regulated genes, but HIF2α KO cells also had up-regulation of genes related to EMT and downregulation of genes involving cell migration and extracellular matrix. The HIF2α KO increased sensitivity to statins, while PT2385 had no effect. Conclusions: this study shows new pathways that could be targeted combined with PT2385 to enhance its therapeutic effects and delay resistance.

Reversal of Cancer Gene Expression Identifies Repurposed Drugs for Diffuse Intrinsic Pontine Glioma

Project description:Diffuse Intrinsic Pontine Glioma (DIPG) is an aggressive incurable pediatric brainstem cancer. Due to its inoperable tumor location and resistance to conventional chemotherapy agents such as temozolomide, radiotherapy is the current standard treatment. This study aimed to identify potential therapeutic agents for DIPG treatment using a computational drug screening pipeline. We hypothesized that drugs that can reverse a disease gene signature can be potential drug candidates for that disease. Because of lack of normal brain samples as control for creating disease signature, we implemented a deep learning autoencoder to select reference control samples. Using a systematic computational approach with publicly available gene expression databases for DIPG signature and gene expression data of pre and post drug treated cancer cell lines, we identified drug hits with potential to reverse a DIPG gene signature to one that matches normal tissue background. We then tested the identified drugs at their IC50 concentration for 24 hours on patient-derived DIPG4 cell lines.
