Project description:High-throughput screening and gene signature analyses frequently identify lead therapeutic compounds with unknown modes of action (MoAs), and the resulting uncertainties can lead to the failure of clinical trials. We developed a multi-omics approach for uncovering MoAs through an interpretable machine learning model of the effects of compounds on transcriptomic, epigenomic, metabolomic, and proteomic data. We applied this approach to examine compounds with beneficial effects in models of Huntington’s disease, finding common MoAs for previously unrelated compounds that were not predicted based on similarities in the compounds’ structures, connectivity scores, or binding targets. We experimentally validated two such disease-relevant MoAs, autophagy activation and bioenergetics manipulation. This interpretable machine learning approach can be used to find and evaluate MoAs in future drug development efforts.

Prediction of Breast Cancer Estrogen Receptor Status using Machine Learning

Project description:Gene expression profiles were generated from 199 primary breast cancer patients. Samples 1-176 were used in another study, GEO Series GSE22820, and form the training data set in this study. Sample numbers 200-222 form a validation set. This data is used to model a machine learning classifier for Estrogen Receptor Status. RNA was isolated from 199 primary breast cancer patients. A machine learning classifier was built to predict ER status using only three gene features.

Single cell RNA-seq and machine learning reveal novel subpopulations and regulatory sequences in low-grade inflammatory monocytes

Project description:We report the application of single-cell RNA sequencing(scRNA-seq) in mouse monocyte cells by integrating scRNA-seq, transcriptionfactor binding motifs, and ATAC-seq data using machine learning. We generated scRNA-seqdata from mouse monocytes treated with PBS, SD-LPS, 4-PBA, and SD-LPS + 4-PBA tounderstand the gene regulatory networks of monocytes under the low-grade inflammatorycondition and the mechanism of action for 4-PBA. We find two novelsubpopulations of monocyte cells in response to SD-LPS. We show that 4-PBApotently reprograms an anti-inflammatory monocyte phenotype and masks theeffects of subclinical low dose LPS. Together with TF binding motifs and ATAC-seqdata, a machine learning method, using guided, regularized random forest (GRRF)and feature selection was developed to select the best candidate TFs that areinvolved in the activation of monocytes within different clusters. Our results suggestthat our new machine learning method can select candidate regulatory genes aspotential targets for developing new therapeutics against low-gradeinflammation.

Machine Learning Classifiers for Endometriosis Using Transcriptomics and Methylomics Data [Transcriptomics]

Project description:We experimented how well various supervised machine learning methods such as decision tree, partial least squares discriminant analysis (PLSDA), support vector machine and random forest perform in classifying endometriosis from the control samples trained on both transcriptomics and methylomics data. The assessment was done from two different perspectives for improving classification performances: (a) implication of three different normalization techniques, and (b) implication of differential analysis using the generalized linear model (GLM). We concluded that an appropriate machine learning diagnostic pipeline for endometriosis should use TMM normalization for transcriptomics data, and quantile or voom normalization for methylomics data, GLM for feature space reduction and classification performance maximization.

Dissecting modes of action of non-genotoxic carcinogens in primary mouse hepatocytes.

Project description:Under REACH, the European Community Regulation on chemicals, the testing strategy for carcinogenicity is generally based on in vitro and in vivo genotoxicity assays. Given that non-genotoxic carcinogens are negative for genotoxicity, this class of carcinogens will not be detected. Therefore, alternative test are urgently needed. Non-genotoxic carcinogens, however, act through different modes of action, which complicates the development of such an assay. The aim of this study was to investigate whether gene expression profiling in primary mouse hepatocytes can be used to distinguish different modes of action of non-genotoxic carcinogens. Primary mouse hepatocytes were exposed to 16 non-genotoxic carcinogens with diverse modes of action. Upon profiling, pathway analysis was performed to obtain insight into the biological relevance of the observed changes in gene expression. To recognize similarities in mode of action at the transcriptomic level, both a supervised and an unsupervised comparison approach was applied.
