MS profiling of the Long Term Evolution Experiment

Project description:The metabolome of a cell is the integration point of an organism's environment, genetics, and gene expression pattern. The metabolic phenotype can be under selection and is known to contribute to adaption. However, the metabolome's inherent networked and convoluted nature makes relating mutations, metabolic changes, and effects on fitness challenging. To overcome this challenge, we use the Long Term Evolution Experiment (LTEE) as a model to understand how mutations can transduce themselves through a cellular network, eventually affecting metabolism and perhaps fitness. We used mass-spectropscopy to broadly survey the metabolomes of both ancestors and all 12 evolved lines and combined this with genomic and expression data to suggest how mutations that alter specific reaction pathways, such as the biosynthesis of nicotinamide adenine dinucleotide, might increase fitness in the system. Our work brings the field closer to a complete genotype-phenotype map for the LTEE and a better understanding of how mutations might affect fitness through the metabolome. We used mass-spectroscopy to profile metabolic changes in the Long Term Evolution Experiment and link these change to upstream changes in gene expression and mutations.

The ancient Salicoid genome duplication event: A platform for reconstruction of de novo gene evolution in Populus trichocarp

Project description:Orphan genes are characteristic genomic features that have no detectable homology to genes in any other species and represent an important attribute of genome evolution as sources of novel genetic functions. Here, we identified 445 genes specific to Populus trichocarpa. Of these, we performed deeper reconstruction of 13 orphan genes to provide evidence of de novo gene evolution. Populus and its sister genera Salix are particularly well suited for the study of orphan gene evolution because of the Salicoid whole-genome duplication event (WGD) which resulted in highly syntenic sister chromosomal segments across the Salicaceae. We leveraged this genomic feature to reconstruct de novo gene evolution from inter-genera, inter-species, and intra-genomic perspectives by comparing the syntenic regions within the P. trichocarpa reference, then P. deltoides, and finally Salix purpurea. Furthermore, we demonstrated that 86.5% of the putative orphan genes had evidence of transcription. Additionally, we also utilized the Populus genome-wide association mapping panel (GWAS), a collection of 1,084 undomesticated P. trichocarpa genotypes to further determine putative regulatory networks of orphan genes using expression quantitative trait loci (eQTL) mapping. Collectively, we provide novel insights into the processes of de novo gene evolution in the context of a long-lived eukaryote.

Evolution of diapause in the African killifish by remodeling ancient gene regulatory landscape

Project description:Suspended animation (e.g. hibernation, diapause) allows organisms to survive extreme environments. But the mechanisms underlying the evolution of suspended animation states are unknown. The African turquoise killifish has evolved diapause as a form of suspended development to survive the complete drought that occurs every summer. Here, we show that gene duplicates – paralogs – exhibit specialized expression in diapause compared to normal development in the African turquoise killifish. Surprisingly, paralogs with specialized expression in diapause are evolutionarily very ancient and are present even in vertebrates that do not exhibit diapause. To determine if evolution of diapause is due to the regulatory landscape rewiring at ancient paralogs, we assessed chromatin accessibility genome-wide in fish species with or without diapause. This analysis revealed an evolutionary recent increase in chromatin accessibility at very ancient paralogs in African turquoise killifish. The increase in chromatin accessibility is linked to the presence of new binding sites for transcription factors, likely due to de novo mutations and transposable element (TE) insertion. Interestingly, accessible chromatin regions in diapause are enriched for lipid metabolism genes, and our lipidomics studies uncover a striking difference in lipid species in African turquoise killifish diapause, which could be critical for long-term survival. Together, our results show that diapause likely originated by repurposing pre-existing gene programs via recent changes in the regulatory landscape. This work raises the possibility that suspended animation programs could be reactivated in other species for long-term preservation via transcription factor remodeling and suggests a mechanism for how complex adaptations evolve in nature.

Proteomic and phosphoproteomic profilings in fibroblasts of 11 common mammalian species

Project description:A central goal of modern biology is to understand the molecular basis of phenotype evolution between species. Previously, the evolutionary profiling at the molecular level has been largely limited to the nucleotide level. Nevertheless, the genotype is translated to proteotype through comprehensive and gene-specific post-transcriptional regulations. Harnessing recently emerged consistent proteomic quantification methods, we here investigate the co-evolution processes across the transcriptomic, proteomic, and phosphoproteomic layers in skin fibroblasts from 11 common mammalian species. Altogether, we have generated a multi-species, multi-omics resource, the analysis of which significantly facilitates the understanding of gene expression, proteotype co-evolution, and biodiversity in mammals.
