Single cell RNASeq of whole mouse kidneys from Uromodulin/Tamm horsfall protein knock-out mice

Project description:To elucidate changes in cellular populations in the ischemic acute kidney injury, we performed single cell RNAseq on mouse kidneys following ischemic reperfusion injury and a sham surgery. Mice were subjected to bilateral clamping of the renal pedicule for 30 minutes. After 6-7 hours of reperfusion the kidneys were removed and processed by a MACs cell isolation protocol and dead cell removal (PMID:33448928) , sorted on a 10X Chromium platform version 3 and libraries generated. Sequencing was performed on an Illumina NovaSeq 6000.

Expression data from male and female Schlager hypertensive (BPH/2J) and normotensive (BPN/3J) kidneys

Project description:Analysis of kidneys from 12 week BPH/2J hypertensive and age matched normotensive BPN/3J controls - males and females. The results provide insights into the genes that are involved in hypertension in both males and females, as well as highlight mechanisms that underlye sex differences in hypertension. We show that female data can be used to refine candidate genes and pathways, as well as highlight potential mechanisms to explain the differences in prevalence and severity of disease between the sexes. Male and female kidneys from 12 week old hypertensive (BPH/2J) and normotensive (BPN/3J) mice were collected for RNA extraction and hybridization on Affymetrix microarrays. TCR repertoire analysis revealed the highly conserved TCR repertoire in the bilateral tumor in mice

Project description:Temporal analysis of T-cell receptor (TCR) repertoire has been used to monitor treatment-induced changes in antigen-specific T cells in patients with cancer. However, lack of experimental model that allows the temporal analysis of TCR repertoire in same individual in homogeneous population limit the understanding of causal relationship between changes in TCR repertoire and antitumor responses. A bilateral tumor model, in which tumor cells were inoculated into the bilateral backs of mice, can be used for temporal analysis in TCR repertoire. In this study, we examined the prerequisite for this strategy: TCR repertoire are conserved between the bilateral tumor with same growth rate. The bilateral tumors with equivalent tumor size and draining lymph nodes (dLN) were collected 13 days after the tumor inoculation to analyze the TCR repertoire of CD4+ and CD8+ T cells. Most of the tumor-infiltrating T-cell clones were highly conserved between the bilateral tumors, and the extent of clonal expansion was equivalent. In addition, the similarity between bilateral tumors were equivalent to the heterogeneity in one side of the tumor. The similarity of TCR repertoire in the bilateral dLN was markedly lower than that of the tumor, suggesting that tumor-reactive T-cell clones induced independently in each dLN were integrated during recirculation and then infiltrated the tumor. These findings suggest that our bilateral tumor model is suitable for temporal monitoring of TCR repertoire to evaluate temporal and treatment-induced changes in tumor-reactive T-cell clones.

Project description:MiRNA regulate the maintenance, differentiation and function of stem cells and progenitor cells. miRNA expression of progenitor cells located in the adventital layer of arterial vessels has not been characterized in either animal or human models. Further it is unknown if local arterial miRNA expression profiles change after injury of end organs supplied blood by these arterial conduits. CD34+/CD105- cells were extracted and analyzed for changes in miRNA expression after kidney specific ischemic injury. Single cell RNA-seq on kidneys of mice with inactivated hepatocellular Mdm2.

Project description:In our study we aimed to characterise the effects of p53-induced liver senescence on murine kidneys. We induced liver senescence in 8-12 weeks old male mice by compromising hepatocellular Mdm2 functionality through systemic administration of the AAV8-TBG-Cre viral vector (ΔMdm2Hep mice). We observed transmision of the senescent phenotype from the senescent liver to the genetically unmanipulated kidney. To further elucidate the mechanisms that mediate this transmission phenotype and to characterise its effects on the kidney, we performed single-cell RNA sequencing (scRNA-seq) on the kidneys of 3 ΔMdm2Hep and 3 control mice. We observed the upregulation of several signalling pathways in specific renal cell compartments (e.g. TGFβ in the tubular compartment and JAK-STAT in the mesenchymal compartment). Our results show that liver senescence has a different effect on the renal transcriptome depending on the cellular compartment.
