Project description:Genes expressed in the salivary glands and gut of Hessian fly (Mayetiola destructor) larvae are likely involved in interactions with host plants. Hessian fly larval tissues were derived from three day old larvae that were cultured on susceptible cultivar Newton. Each tissue sample contained 200 individuals dissected from the same stage of insects. The same type of dissected tissues were pooled and total RNA was extracted from development of microarray probes.

Expression profile of third instar larval fat body and midgut tissues

Project description:We use mRNA-seq to transcriptionally profile larval fat body and midgut tissues from Drosophila third instar larvae. These data provide insights into tissue physiology and can be used to identify tissue specific transcripts. Fat bodies from wandering third instar larvae were dissected from ~50 male larvae and gonads were removed to eliminate contaminating transctips from the gonads. Larval midguts were dissected from ~50 wandering third instar larvae. Larval tissues were removed to Graces unsupplemented medium on ice prior to RNA extraction with TRIzol reagent. mRNA-seq samples were prepared from 5ug of total RNA and subject to Illumina based sequencing.

Human colon expression in healthy, CD, treated CD, and UC

Project description:Activation of inflammatory pathways in human IBD IL-6:STAT3 pathways are activated in the affected colon in IBD. However, the functional implications of this are not known. We hypothesized that pro-inflammatory IL-6:STAT3 dependent networks would be up regulated in the colon of pediatric patients with Crohn Disease (CD) and Ulcerative Colitis (UC), and that these would regulate leukocyte survival, proliferation, and recruitment to the gut. These experiments tested differential colon gene expression relative to these pathways in healthy, CD, and UC samples. Colon biopsy samples were obtained from CD and UC patients at diagnosis, CD patients during therapy, and healthy controls. The global pattern of gene expression was determined using GeneSpring software, and biological networks were identified using Ingenuity software. Data suggested that two IL-6:STAT3 dependent networks are up regulated in pediatric IBD both at diagnosis and during therapy which regulate leukocyte recruitment and survival. The degree of up regulation of these genes compared to healthy controls was remarkably conserved across the two CD groups and the UC groups, suggesting common mechanisms of mucosal inflammation. Single cell gene expression profiling of prenoplastic cells and myeloid cells during tumour initiation wihin a larval zebrafish model of skin oncogenis driven by inducible HRASG12V

Project description:Tumour initiation begins with a single oncogenic mutation within a single cell, leading to hyperproliferation and clonal expansion. These mutant preneoplastic cells may undergo various fates such as: death, dormancy, benign growth or malignant growth. Whilst further genetic mutations have been linked to progression of preneoplastic cells, even genetically identical preneoplastic cells may undergo different fates. To better understand the phenotypic heterogeneity between genetically identical preneoplastic cells during tumour initiation we have performed single-cell RNA sequencing on preneoplastic cells derived from an inducible larval zebrafish model of skin cancer. Furthermore, inflammation has been identified as a potent driving force in oncogenesis. Macrophages have especially been shown to promote cancer cell growth and progression, whilst neutrophils have the potential to perform either pro- or anti-tumour functions. To study the first responses of myeloid cells following initial oncogenic transformation we also profiled sorted myeloid cells at the single cell level.

Expression data from tobacco expressing 35S-AtHMA4 compared to the wild-type plants grown in the presence of Cd

Project description:Cd levels in the shoots, as well as in the roots were unexpectedly reduced in 35S:AtHMA4-expressing tobacco. Obtained results indicate that in the generation of the Cd-related phenotypes of transgenic plants substantial modifications of the host plant transcriptome was involved. Microarray based analysis was performed to compare expression profiles of the roots from tobacco expressing 35S-AtHMA4 with the wild-type (WT) plants, which were grown in the presence of 0.25 µM Cd. An effort was undertaken to understand which processes were modified in tobacco as a result of the expression of 35S:AtHMA4, which lead to decreased Cd uptake and lower accumulation in the shoots. Knowing underlying mechanisms is important for developing strategies to grow low cadmium tobacco.

Transcription profiling of Hsd:ICR(CD-1) mouse intestines to study regional variations in ABC transporter expression along the mouse intestinal tract.

Project description:8 week-old male Hsd:ICR(CD-1) mice were fed ad libitum a standard chow (Harlan Teklad diet 2018S) and housed in groups of five. Animals were then divided into 3 pools (n=10) and sacrificed. The small intestine was extracted and divided into three sections, where the first 2-3 cm after the stomach comprised the duodenum, the middle third the jejunum, and the section before the ileo-ceco-colic junction comprised the ileum. Colon was not divided into proximal and distal sections and was treated as a single intestinal section.
