Project description:Background: Ischemic stroke is a disease with high rate of death and disability worldwide. This study investigated key circRNAs related to ischemic stroke. Methods: Three ischemic stroke patients and three healthy individuals were included in the current study to obtain the circRNA expression profiles by RNA sequencing. Through bioinformatic analysis, differentially expressed circRNAs (DEcircRNAs) were identified, and GO and pathway analyses for the host genes of DEcircRNAs were conducted. To further explore the functions of key circRNAs, a DEcircRNA-miRNA interaction network was constructed. Finally, the expression levels of selected circRNAs were validated with qRT-PCR. Results: A total of 736 DEcircRNAs were detected in ischemic stroke. Functional annotation of host genes of DEcircRNAs revealed several significantly enriched pathways, including Fc epsilon RI signaling pathway, B cell receptor signaling pathway, and T cell receptor signaling pathway. A circRNA-miRNA network, including 1544 circRNA-miRNA pairs, 456 circRNAs and 4 miRNAs, was obtained. The qRT-PCR results were largely in keeping with our RNA-seq data. Conclusion: The results of our study may help to elucidate the specific mechanism underlying ischemic stroke.

Differentially expressed lncRNAs profile between ischemic stroke patients and non-stroke patients in South China

Project description:To evaluate lncRNA expression and changes in whole blood samples of patients during the acute cerebral ischemia phase, we have employed whole genome microarray expression profiling as a discovery platform to identify dysregulated genes to put forth predicted connections and functions of the differentially expressed lncRNAs.There were 1123 differentially expressed lncRNAs (Fold change ≥2.0, p<0.05) between stroke patients and the control group. Among these, 371 lncRNAs were upregulated, and 752 lncRNAs were downregulated. Expression of nine lncRNAs (ENST00000452599, ENST00000527450, ENST00000608826, T013651, T029143, T131416, T294865, ENST00000530525 and T058035) from this signature was quantified in the same RNA samples by real-time PCR, confirming our gene chip performance.

Single-Cell RNA-Seq reveals cellualr heterogeneity and gene expression difference between ischemic and hemorrhagic stroke brain

Project description:Cluster analysis using nonlinear dimensionality reduction ([tSNE]) revealed the differences in global gene expression profiles of healthy and injured striatum, and identified clusters of cells with unique genetic signatures in both ischemic brain and hemorrhagic brain. Genes with p-value < 0.05 and fold change ≥1.5 were regarded as differentially expressed genes (DEGs). For astrocytes, 135 DEGs were downregulated in hemorrhagic stroke compared to ischemic stroke. The secondary profiling of astrocytic subtypes yielded 10 different subtypes with distinct functional cell identities. For microglia, tSNE map indicated the distribution and proportion of microglia/macrophage were very similar in in the ischemic and hemorrhagic stroke models. We obtained 75 DEGs in total (hemorrhagic stroke vs. ischemic stroke, 54 were upregulated, 21 were downregulated) .
