Project description:Large-scale epigenomic projects have mapped hundreds of thousands of potential regulatory sites in the human genome, but only a small proportion of these elements are proximal to transcription start sites. It is believed that the majority of these sequences are remote promoter-activating genomic sites scattered within several hundreds of kilobases from their cognate promoters and referred to as enhancers. It is still unclear what principles, aside from relative closeness in the linear genome, determine which promoter(s) is controlled by a given enhancer; however, this understanding is of great fundamental and clinical relevance. In recent years, C-methods have become a powerful tool for the identification of enhancer-promoter spatial contacts that, in most cases, reflect their functional link. Here, we present data on spatial interactions of 867 promoters in HeLa cells. This data is obtained with a new hybridization-based promoter Capture-C protocol that makes use of biotinylated dsDNA probes and allows high-resolution promoter interactome description.

Project description:To facilitate high-throughput proteomic analyses we have developed a modified FASP protocol which improves the rate at which protein samples can be processed prior to mass spectrometry. Adapting the original FASP protocol to a 96-well format necessitates extended spin times for buffer exchange due to the low centrifugation speeds tolerated by these devices. However, by using 96-well plates with a more robust polyethersulfone molecular weight cutoff membrane, instead of the cellulose membranes typically used in these devices, we could use isopropanol as a wetting agent, decreasing spin times required for buffer exchange from an hour to 30 minutes. In a typical work flow used in our laboratory this equates to a reduction of 3 hours per plate, providing processing times similar to FASP for the processing of up to 96 samples per plate. To test whether our modified protocol produced similar results to FASP and other FASP-like protocols we compared the performance of our modified protocol to the original FASP and the more recently described eFASP and MStern-blot. We show that all FASP-like methods, including our modified protocol, display similar performance in terms of proteins identified and reproducibility. Our results show that our modified FASP protocol is an efficient method for the high-throughput processing of protein samples for mass spectral analysis.

Project description:Key features of gene transcription, such as transcriptional pausing, divergent transcription, and enhancer RNA production can be explored using techniques based on the incorporation of synthetic nucleoside analogs into RNA, followed by pull-down and high-throughput sequencing. Whether these approaches can be adapted to expand our knowledge of the RNA-bound proteome is, however, unexplored. Here, we have designed a methodology (isolation of the newly transcribed RNA Interactome using ClicK reaction; RICK) based on the incorporation of 5-ethynyluridine (EU) into newly transcribed RNAs to systematically capture proteins bound to RNAs of wide scope including traditionally neglected non-polyadenylated RNAs. Amongst the novel RNA-binding proteins identified by RICK, we found mitotic regulators, components of the DNA damage response pathway, and epigenetic regulators. Because the protocol can be easily modified to include variations such as labeling time or transcriptional interference, RICK will enable an in depth and global interrogation of the RNA-bound proteome.
