Project description:Purpose: The goal of this study is to explore the molecular mechanism of the phenotypes found in the TMEM53 mutant human and mouse. Methods: Calvarial mRNA profiles of 3-day-old Tmem53+/- and Tmem53-/- mice were generated by sequencing, in triplicate, using NovaSeq 6000 sequencer. The reads from the RNA-seq were aligned to the mouse genome (NCBI build37.2) using Tophat. Aligned reads were quantified using Cufflinks. Differential gene expression analysis was performed with Cuffdiff. Gene ontology (GO) term enrichment analysis was performed by DAVID 6.8. Results:The gene expression profiling displayed a total of 14,836 genes, including 1,278 differentially expressed genes (DEGs). These DEGs were enriched in some GO terms, and the most enriched term is “ossification”, which is considered to be closely associated with the thickened calvaria in the Tmem53-/- mice. The known marker genes of osteogenic precursors, osteoblasts and osteocytes (Runx2, Sp7, Alpl, Bglap and Ibsp) were up-regulated in Tmem53-/- mice according to the RNA-seq dataset. The DEGs were also enriched in the reported target gene set of Bmp-Smad pathway. The representative downstream transcriptional targets of Bmp signaling, Id1, Dlx3 and Dlx5, were up-regulated in the calvaria of the Tmem53-/- mice. Conclusions: Our results shows enhanced osteoblastogenesis in the calvaria of the Tmem53-/- mice, which would be attributed to the over-activated Bmp-Smad pathway caused by the Tmem53 deficiency.

Project description:Mineral and bone disorder (MBD) is observed universally in patients with chronic kidney disease (CKD). Detrimental MBD-related skeletal changes include increased prevalence of fracture, cardiovascular disease, and mortality. MicroRNAs (miRNAs) have been identified as useful biomarkers in various diseases, and the aim of this study was to identify miRNAs associated with parathyroid hormone level in peritoneal dialysis (PD) patients. The PD patients were enrolled and grouped by their intact parathyroid hormone (iPTH) levels. Of the patients, total RNA was extracted from whole blood samples (n=15) and underwent miRNA microarray analysis.

Project description:Nasu-Hakola disease (NHD), also designated polycystic lipomembranous osteodysplasia with sclerosing leukoencephalopathy (PLOSL; OMIM 221770), is a rare autosomal recessive disorder, characterized by progressive presenile dementia and formation of multifocal bone cysts, caused by genetic mutations of DAP12 and TREM2, which constitute a receptor/adapter signaling complex expressed on osteoclasts, dendritic cells, macrophages, and microglia. No Japanese patients with TREM2 mutations have been reported previously. We reported three siblings affected with NHD in a Japanese family. Among them, two died of NHD during the fourth decade of life. The transcriptome was studied in the autopsized brain of one patient. We found a homozygous conversion of a single nucleotide T to C at the second position of intron 3 in the splice-donor consensus site (c.482+2T>C) of the TREM2 gene, resulting in exon 3 skipping. We identified 136 upregulated genes involved in inflammatory response and immune cell trafficking and 188 downregulated genes including a battery of GABA receptor subunits and synaptic proteins in the patient’s brain. Total RNA was isolated from a small piece of autopsized frozen frontal lobe tissues of the patient. In parallel, the normal human frontal lobe RNA (636563; Clontech) was processed for serving as a control. Microarray analysis was performed on Human Gene 1.0 ST Array (Affymetrix). The CEL file data were normalized by the robust multiarray average (RMA) method.

Project description:Paget disease of bone (PDB) is a chronic skeletal disorder with contemporary cases characterised by one or a few affected bones in individuals over 55 years of age. PDB-like changes have been noted in archaeological remains as old as Roman although accurate diagnoses and knowledge of the natural history of ancient forms of the disease are lacking. Previous macroscopic and radiographic analyses of six skeletons from a collection of 130 excavated at Norton Priory in Cheshire, UK, and dating to late Medieval times, noted unusually extensive pathological changes resembling PDB affecting up to 75% of individual skeletons. Here we report the prevalence of the disease in the collection is also remarkably high (at least 15.8% of the adult sample) with age-at-death estimations as low as 35 years. Despite these profound phenotypic differences paleoproteomic analyses identified SQSTM1/p62 (p62), a protein central to the pathological milieu of classical PDB, as one of the few non-collagenous human sequences preserved in skeletal samples, indicating that the disorder was likely an ancient precursor of contemporary PDB. Western blotting indicated abnormal migration of ancient p62 protein, with subsequent targeted proteomic analyses detecting more than 60% of the p62 primary sequence and directing sequencing analyses of ancient DNA that excluded contemporary PDB-associated SQSTM1 mutations. Together our observations indicate the ancient p62 protein is likely modified within its C-terminal ubiquitin-associated (UBA) domain. Ancient miRNAs were also remarkably well preserved in an osteosarcoma from a skeleton with extensive disease, with miR-16 expression changes consistent with that reported in contemporary PDB-associated bone tumours. Our work demonstrates the potential of proteomics to inform diagnoses of ancient disease and supports the proposal that Medieval Norton Priory was a ‘hotspot’ for an ancient form of PDB, with unusual features presumably potentiated by as yet unidentified environmental or genetic factors.

TREM2 and DAP12 constitute a receptor/adaptor complex expressed on osteoclasts, dendritic cells, macrophages, monocytes, and microglia. At present, the precise molecular mechanisms underlying development of leukoencephalopathy and bone cysts in NHD remain largely unknown. We established THP-1 human monocyte clones that stably express small interfering RNA (siRNA) targeting DAP12 for serving as a cellular model of NHD. Genome-wide transcriptome analysis identified a set of 22 genes consistently downregulated in DAP12 knockdown cells. They constituted the molecular network closely related to the network defined by cell-to-cell signaling and interaction, hematological system development and function, and inflammatory response, where NF-kappaB acts as a central regulator. These results suggest that a molecular defect of DAP12 in human monocytes deregulates the gene network pivotal for maintenance of myeloid cell function in NHD.
