Transcriptomic analyses of TCDD treated zebrafish liver

Project description:To fully understand molecular toxicity of TCDD in an in vivo animal model, adult zebrafish were exposed to TCDD at 10 nM for 96 h and the livers were sampled for RNA-sequencing based transcriptomic profiling. A total of 1,058 differently expressed genes were identified based on fold-change>2 and TPM (transcripts per million) >10. Among the top 20 up-regulated genes, 10 novel responsive genes were identified and verified by qRT-PCR analysis on independent samples. Transcriptomic analysis indicated several deregulated pathways associated with cell cycle, endocrine disruptors, signal transduction and immune systems. Comparative analyses of TCDD-induced transcriptomic changes between fish and mammalian models revealed that proteomic pathway is consistently up-regulated while calcium signaling pathway and several immune-related pathways are generally down-regulated. Comparative transcriptomic analyses of male and female adult Toxocara canis.

Project description:Toxocariasis is an important, neglected zoonosis caused mainly by Toxocara canis. Although our knowledge of helminth molecular biology is improving through completed draft genome projects, there is limited detailed information on the molecular biology of Toxocara species. Here, transcriptomic sequencing of male and female adult T. canis and comparative analyses were conducted. For each sex, two-thirds (66-67%) of quality-filtered reads mapped to the gene set of T. canis, and at least five reads mapped to each of 16,196 (87.1%) of all 18,596 genes, and 321 genes were specifically transcribed in female and 1467 in male T. canis. Genes differentially transcribed between the two sexes were identified, enriched biological processes and pathways linked to these genes established, and molecules associated with reproduction and development predicted. In addition, small RNA pathways involved in reproduction were characterized, but there was no evidence for piwi RNA pathways in adult T. canis. The results of this transcriptomic study should provide a useful basis to support investigations of the reproductive biology of T. canis and related nematodes.

Project description:Group B Streptococcus (GBS) strain CNCTC 10/84 was modified to have specific mutations to the cas9 gene: allelic exchange replacement with a chloramphenicol resistance marker (Cas9 knockout), D10A and H845A (catalytically inactive dCas9), or R1339A and R1441A (sCas9 unable to scan for protospacer adjacent motifs). Wild type (WT) and mutant strains were grown in biological triplicate samples and used for RNA purification at two growth timepoints: OD600=0.6 and OD600=1.2. Additionally, CNCTC 10/84 dCas9 and A909 dCas9 were transformed with p3015b expression plasmids expressing sgRNA cassettes designed to downregulate the cyl operon in CNCTC 10/84 dCas9 and the covR/covS two-component system in A909 dCas9. Triplicate samples were grown alongside control transformants bearing "sham" sgRNA plasmid. RNA was purified at OD600=1.2. All RNA samples were used for RNA-seq and subsequent bioinformatic analyses.
