Project description:The aim of this study was to undertake an in-depth and comparative study of the protein expression patterns of subcutaneous and visceral adipose tissues in goats, combined to an mRNA expression study of proteins involved in immune and inflammatory response. Samples were obtained from four healthy goat-kids, Alpine breed, naturally reared by their mothers. Animals were slaughtered at the age of 30 days, during routinely slaughtering procedures, and four different adipose tissues were collected from each animal. Subcutaneous fat was taken from sternum and base of the tail; visceral fat was taken from perirenal and omental depots. The four adipose tissues deposits were selected due to their frequent use in experimental studies on fat tissue. Liver samples were also collected, and used as reference samples. Tissue samples were snap frozen in liquid nitrogen and stored at –80 degrees C until analysis. The 20 runs included in this dataset are from the 4 animals x 5 tissues (sternum, base of the tail, perirenal area, omentum and liver). A 2-D label free LC-MS/MS approach followed by cluster analysis was used for comparing the subcutaneous and visceral fat tissue proteomes. Each sample was analysed in ~12 SCX fractions which correspond to the WIFF files included in each RAW_GOAT0xx.zip files.

Project description:Maternal nutrition during different stages of pregnancy can induce significant changes in the structure, physiology, and metabolism of the offspring. These changes could have important implications on food animal production especially if these perturbations impact muscle and adipose tissue development. The objective of this study was to evaluate the effect of different maternal diets on the transcriptome of fetal tissues in sheep. Ewes were bred to a single sire and from days 67 ± 3 of gestation until necropsy (days 130 ± 1), they were fed one of three isoenergetic diets: alfalfa haylage (H; fiber), corn (C; starch), or dried corn distillers grains (D; fiber plus protein plus fat). Longissimus dorsi (M), subcutaneous adipose depot (S), and perirenal adipose depot (R) tissues from individual fetuses were pooled and then analyzed by RNA sequencing. A total of 26 fetuses were removed from 15 dams. From the fetuses three different tissues were collected including one muscle, longissimus dorsi muscle (M), and two adipose tissues, perirenal adipose depot (R) and subcutaneous adipose depot (S). The RNA samples from the 26 fetuses were pooled to generate four biological replicates per maternal diet and tissue. In particular, per each diet and tissue, two RNA pools were created from male fetuses and two RNA pools were created from female fetuses. Overall, a total of 36 pools (i.e., 12 pools per tissue, 3 tissues in total) underwent RNA extraction, library generation, and subsequent sequencing.

Project description:The thymus is one of the most affected organs during malnutrition, exhibiting atrophy and thymocyte depletion, characteristics that are also observed in several infectious diseases. The detrimental effects of malnutrition on immune responses to pathogens have long been recognized and it is considered a main risk factor for various infectious diseases, including visceral leishmaniasis (VL). However, the thymus has been barely studied during malnutrition and Leishmania infantum infection association. Protein malnutrition modifies intrathymic communication in L. infantum infected BALB/c mice by altering the abundance of proteins secreted to the thymic interstitial fluid (IF). We identified and compared protein abundance in the thymic IF samples from BALB/c mice that were fed with control protein (14%, CP) or low protein (4%, LP) isocaloric diets, followed by infection with L. infantum. By means of a quantitative proteomics approach using iTRAQ we identified 280 proteins of which 81% were reported as secreted by exosomes and 42% were previously described as secreted by thymic epithelial cells. LP-infected (LPi) animals showed a significant decrease in exosomal proteins, suggesting that exosomal carrier system is dysregulated in malnourished animals. LPi mice also exhibited an increase in the relative abundance of proteins involved in lipid metabolism and tricarboxylic acid cycle, suggestive of a non-proliferative microenvironment. Accordingly, flow cytometry analysis revealed that protein malnutrition decreases the proliferation of single positive and double positive T cells. Proteins engaged in glycolysis, protein ubiquitination and mRNA processing were significantly decreased. In addition, a significant decrease in the abundance of galectin-1 and increase of plasminogen were observed in malnourished animals. Together, the reduced cortical area, decreased proliferation, increased abundance of lipid- and tricarboxylic acid cycle-related proteins, and altered abundance of galectin-1 and plasminogen indicate a dysfunctional thymic microenvironment, where T cell migration, proliferation and maturation are compromised, contributing for the thymic atrophy observed in malnourished animals. All these alterations affect the control of the local and systemic infection, resulting in an impaired response to L. infantum infection.

Project description:Protein malnutrition promotes hepatic steatosis, decreases insulin-like growth factor (IGF)-I production, and retards growth. In order to identify new molecules involved in such changes, we conducted DNA microarray analysis for liver samples of rats fed isoenergetic low protein diet for 8 hours, and identified fibroblast growth factor 21 (Fgf21) as one of the most strongly up-regulated genes under conditions of acute protein malnutrition (P<0.05, FDR<0.001). In addition, amino acid deprivation from the culture media increased Fgf21 mRNA levels in rat liver-derived RL-34 cells (P<0.01). Thus, it was suggested that amino acid limitation directly increases Fgf21 expression. FGF21 is a polypeptide hormone that regulates glucose and lipid metabolism. Using transgenic mice, FGF21 has also been shown to promote a growth hormone-resistant state and suppress IGF-I. Therefore, to further determine whether the up-regulation of Fgf21 under protein malnutrition causes hepatic steatosis and growth retardation following decrease in IGF-I, we fed isoenergetic low protein diet to Fgf21-knockout (KO) mice. Fgf21-KO did not rescue growth retardation and reduced plasma IGF-I concentration of mice fed the low-protein diet. Meanwhile, Fgf21-KO mice showed greater epididymal white adipose tissue weight as well as hepatic triglyceride and cholesterol levels under protein malnutrition (P<0.05). Taken together, we showed that protein deprivation directly increases Fgf21 expression. However, growth retardation and decreased IGF-I were not mediated by increased FGF21 expression under protein malnutrition. Furthermore, up-regulated FGF21 rather appears to have a protective effect against obesity and hepatic steatosis in protein malnourished animals. Livers of rats from 2 groups (control (15P) or low-protain (5P) diet fed groups), total of 6 samples (3 replicates for each group) were analyzed.

Project description:MicroRNAs are a class of molecular regulators found to participate in numerous biological processes, including adipogenesis. However, whether dietary changes impact on microRNA (miRNA) in ruminants has not been reported. Therefore, this study aimed to evaluate the dietary effect on miRNA expression in subcutaneous (backfat) and visceral fat depots (perirenal fat) from beef steers fed with different diets containing high or low fat levels. Fat tissues were collected from 16 Hereford x Aberdeen Angus cross bred steers (15.5 month old) fed high fat diet (5.85% fat, n=8) or control diet (1.95% fat, n=8). Total RNA from each animal was subjected to miRNA microarray analysis using a customized Agilent miRNA microarray containing 672 bovine miRNA probes. Expression of miRNAs was not equally detected under two diets; 169 miRNAs were commonly expressed while 75 were diet specific. The number of miRNAs detected per animal under high fat diet was higher than those fed control diet (p= 0.037 in subcutaneous fat and p= 0.002 in visceral fat).. Further qRT-PCR analysis confirmed that the expression of some miRNAs was highly influenced by diet (miR-19a, -92a, -92b, -101, -103, -106, -142-5p, and 296) or fat depot (miR-196a and -2454). Our results revealed that the miRNA expression can be influenced by types of fat tissues or diet, suggesting that miRNAs may regulate bovine adipogenesis when diet alters. In this study, a total of 32 adipose tissue samples were analyzed by microRNA microarrays, being 16 subcutaneus (backfat) and 16 visceral (perirenal fat) fat depots were collected from 16 animals (Control diet = 8) (High fat diet = 8).
