Project description:A major health care problems today is that drug treatment is ineffective for many patients. This may depend on the involvement of thousands of genes, which vary between patients with the same diagnosis at different time points. Identification and prioritization of upstream regulatory (UR) genes for precision medicine are therefore great challenges. In this study, we present a framework to model dynamic cellulome- and genome-wide changes in digital twins, to prioritize UR genes. We used seasonal allergic rhinitis (SAR) as a disease model because the external trigger (pollen) is known, so that the disease process can be mimicked by time series analyses of in vitro allergen-stimulated PBMC from SAR patients. Based on single cell profiling data from different stages of the disease, we constructed network models, hypothesizing that the directed molecular interactions between cell types could be traced to find an UR cell type and gene. This hypothesis was rejected because the cellular interactions formed multi-directional networks, rather than linear hierarchies. Instead, we were successfully able to rank and prioritize the URs based on their relative effects on the different cell types. We propose that this ranking strategy is a scalable approach for organizing and analyzing cellulome- and genome-wide data in digital twins.

Project description:Computational treatment of digital twins of individual patients has been proposed as a strategy to personalize treatment. Systematic solutions are though currently lacking for inflammatory diseases. Here, we propose a strategy (scDrugPrio) that creates scRNA-seq based multicellular disease models that incorporate the key biological and pharmacological properties such as gene interactions within and between cell types, varying gene expression levels between cells and individuals, and inhibitory or enhancing drug effects. scDrugPrio was constructed based on joint scRNA-seq data from a mouse model of antigen induced arthritis. It was and validated by improved precision/recall for known drug targets and in vitro studies of predicted but yet unknown drug targets. When applied to human multiple sclerosis and Crohn’s disease, scDrugPrio was able to stratify predicted treatments based on interindividual variations. We hence propose scDrugPrio as a solution to personalize treatment by projecting network-based drug screening to digital twins of individual patients on cellulome-, genome-and drugome-wide scales.

Project description:Schizophrenia affects approximately 1% of the world population. Genetics, epigenetics, and environmental factors are known to play a role in this psychiatric disorder. While there is a high concordance in monozygotic twins, about half of twin pairs are discordant for schizophrenia. To address the question of how and when concordance in monozygotic twins occur, we have obtained fibroblasts from two pairs of schizophrenia discordant twins (one sibling with schizophrenia while the second one is unaffected by schizophrenia) and three pairs of healthy twins (both of the siblings are healthy). We have prepared iPSC models for these 3 groups of patients with schizophrenia, unaffected co-twins, and the healthy twins. When the study started the co-twins were considered healthy and unaffected but both the co-twins were later diagnosed with a depressive disorder. The reprogrammed iPSCs were differentiated into hippocampal neurons to measure the neurophysiological abnormalities in the patients. We found that the neurons derived from the schizophrenia patients were less arborized, were hypoexcitable with immature spike features, and exhibited a significant reduction in synaptic activity with dysregulation in synapse-related genes. Interestingly, the neurons derived from the co-twin siblings who did not have schizophrenia formed another distinct group that was different from the neurons in the group of the affected twin siblings but also different from the neurons in the group of the control twins. Importantly, their synaptic activity was not affected. Our measurements that were obtained from schizophrenia patients and their monozygotic twin and compared also to control healthy twins point to hippocampal synaptic deficits as a central mechanism in schizophrenia

Project description:Objective: To characterize miRNAs in 41-year archived plasma in relation to life expectancy independent of genes. Method: Plasma miRNAs from nine identical male twins were profiled using next-generation sequencing. Results: The average absolute difference in the minimum life expectancy was 9.68 years. Intra-class correlation coefficients were above 0.4 for 50% of miRNAs. Comparing deceased twins with their alive co-twin brothers, the concentrations were increased for 34 but decreased for 30 miRNAs. Conclusion: Identical twins discordant in life expectancy were unlike in the majority of miRNAs, suggesting that environmental factors are pivotal in miRNAs related to life expectancy.

Project description:Forensic association of hair shaft evidence with individuals is currently assessed by comparing mitochondrial DNA haplotypes of reference and casework samples, primarily for exclusionary purposes. Present work tests and validates more recent proteomic approaches to extract quantitative transcriptional and genetic information from hair samples of monozygotic twin pairs, which would be predicted to partition away from unrelated individuals if the datasets contain identifying information. Protein expression profiles and polymorphic, genetically variant hair peptides were generated from 10 pairs of monozygotic twins. Profiling using the protein tryptic digests revealed that samples from identical twins were considerably more alike in profile than unrelated individuals among the twins. The data did not indicate that the degree of difference within twin pairs increased with age. In parallel, data from the digests were used to detect genetically variant peptides that result from common non-synonymous single nucleotide polymorphisms in genes expressed in the hair follicle. Compilation of the variants permitted sorting of the samples by hierarchical clustering, permitting accurate matching of twin pairs. The results demonstrate that genetic differences are detectable by proteomic methods and provide a framework for developing quantitative statistical estimates of personal identification that increase the value of hair shaft evidence.
