Project description:B cells positive for Ig kappa and Ig lambda are observed by flow cytometry in one fourth of patients with Systemic Lupus Erythematosus (SLE). Single cell Ig VDJ sequencing (10X Genomics) reveals that kappa/lambda B cells are at the same frequency (about 1.5%) in these SLE patients as in healthy controls. Cells observed by flow cytometry are instead decorated with VH4-34 IgM (kappa or lambda) autoantibodies that are present in some but not all SLE patients.

Project description:Stimulation experiments were done with PBMC from SLE or healthy donors treated with CSL362 or isotype control before stimulation with various stimuli including the TLR9 agonist 0.25 μM CpGc; the TLR4 agonist 10 μg/ml LPS; and the TLR3 agonist 10 μg/ml POLY I:C. As well as the SLE specific stimuli SLE immunoglobulin (Ig) + necrotic cell lysates (NCL) to form immune complexes; control healthy donor Ig + NCL; and SLE sera + NCL; or healthy donor sera + NCL to understand the specific effects of pDC depletion on different inducible gene transcripts.

Single-cell transcriptomic study of human paediatric tonsillar immune cells and sorted memory B cells using 10X Genomics: scRNA-seq

Project description:In response to antigen challenge, human B cells clonally expand, undergo selection and differentiate within secondary lymphoid tissues to produce mature B cell subsets and high affinity antibodies necessary for an effective immune response. However, the interplay between affinity, antibody class and different B cell fates has proved challenging to decipher in primary human tissue. We have applied an integrated analysis of bulk and single-cell antibody repertoires paired with single-cell transcriptomics of human B cells from a model secondary lymphoid tissue. Specifically, here we have used single-cell RNA-seq using the 10X Genomics platform to profile unsorted immune cells and sorted memory B cells from paediatric tonsil tissue. Matched single-cell VDJ data and bulk B cell repertoires are also available for the same patient donors.

High-throughput Ig and TCR repertoire single-cell sequencing analysis in rhesus macaques

Project description:Recent advancements in microfluidics and high-throughput sequencing technologies have enabled recovery of paired heavy- and light- chain of immunoglobulins (Ig) and VDJ- and VJ- chains of T cell receptors (TCR) from thousands of single cells simultaneously. Due to the complexity of these polyclonal receptors, for many species single-cell immune repertoire sequencing assays are not yet commercially available. Rhesus macaques are one of the most well-studied model organisms of the human adaptive immune response; application of these new immune repertoire sequencing assays is highly relevant to vaccine and infectious disease studies. Here we use custom designed primers to target and enrich for every known Ig and TCR chain and isotype in the rhesus macaque animal model. We sequenced more than 110,000 cell barcodes from rhesus macaque repertoires using PBMC, splenocyte, and FACS-sorted T and B cell. We were able to recover every Ig and TCR isotype, measure clonal expansion in proliferating T cells, and pair repertoires with gene expression profiles of single cells. Our results establish the ability to perform single-cell based immune repertoire analysis in rhesus macaque.

Project description:Lupus, a server and complex autoimmune disease, is clinically divided into cutaneous lupus erythematosus (CLE) which featured in skin damage, and systemic lupus erythematosus (SLE) which characterized in systemic multi-organ damage. The distinction of these two types of lupus is widely unknown. Here, we collected 23 skin biopsies of healthy control(HC), DLE (discoid lupus erythematosus, a main type of CLE) and SLE, separated epidermis and dermis and performed single cell RNA sequencing through microfluidics based 10x genomics system. Our results demonstrated larger numbers of immune cells infiltrated in skin lesions of DLE than SLE, which may help to distinguish them. Then, non-immune cells such as keratinocytes and fibroblasts were showed functions like immune cells. Moreover, ISGs(interferon stimulated genes), HSP70 coding genes were found to be overexpressed in multi expanded subclusters. Some biological progresses such as autophagy and neutrophil activation were enriched in expanded subclusters.
