Project description:To elucidate novel aspects of the molecular pathogenesis of colorectal cancer (CRC), we have created a new microRNA (miRNA) expression signature based on RNA-sequencing. Analysis of the signature showed that 84 miRNAs were upregulated and 70 were downregulated in CRC tissues. Interestingly, our signature indicated that both guide and passenger strands of some miRNAs were significantly dysregulated in CRC tissues. In this analysis, we obtained between 11,432,618 and 19,286,983 total sequence reads. After the trimming procedure, we mapped them to the human genome and deter-mined that 3,018,259 to 16,436,280 sequences were small human RNAs.
Project description:Comparing to matched normal mucosa, WTX was lost in most of human colorectal cancers (Zhang et al., 2016). We analyzed the microRNA expression profiling among WTX low human colorectal cancer tissues and matched adjacent WTX high normal colorectal mucosa. The aimed to identify the unique signature of miRNAs which related to WTX loss in human colorectal cancers.

Project description:Using Laser Microdissection System (Leica Microsystems), RNA samples specific for stroma or epithelium were separately collected from thirteen colorectal cancer tissues and four normal tissues. Both microRNA microarray and gene expression microarray were performed in these samples. Tissue samples from thirteen colorectal cancer tissues and four normal tissues were microdissected using Laser Microdissection System (Leica Microsystems), and RNA samples specific for stroma or epithelium were separately collected.MicroRNA and Gene expression profiles obtained from cancer stromal tissues were compared with that of normal colon stromal tissues. we used the commercially available Human Whole Genome Oligo DNA Microarray Kit (Agilent Technologies) for gene expresson analysis and microRNA array for microRNA analysis.

Project description:The aim of this study is to identify prognostic gene expression signatures associated with two molecularly distinct subtypes of colorectal cancer. Samples were taken from colorectal cancers in surgically resected specimens in 96 colorectal cancer patients. The expression profiles were determined using Affymetrix Human Genome U133Plus 2.0 arrays. This is a test set for validation of prognostic gene expression signature that was developed from GSE14333. All data were normalized by using the RMA method (affy package in R/Bioconductor).
