E0771 mouse mammary tumor RNA-seq gene expression profiling: impact of time course of metronomic cyclophosphamide treatment of triple negative breast cancer tumors implanted in female C57/BL6N mice

Project description:RNA-seq analysis of polyA-selected RNA isolated from frozen tumor tissue excised from adult female C57/BL6N mice implanted with E0771 tumors in the mammary fat pad. Mice were treated with cyclophosphamide given on a metronomic schedule (treatment at 130 mg/kg per injection, or PBS (vehicle control)) (lab experiment # TD229). Tumor tissue was collected and used for RNAseq analysis at the following time points: day 1, day 2, day 3, day 6, and day 12, with cyclophosphamide treatments given on day 0, and then again on day 6 in the case of the day 12 time point. These tumor RNA samples were part of a study where we investigated the role of type-I interferon signaling in mouse models of breast cancer [Vergato et al, Canc Res Communic].

Mice were treated with cyclophosphamide given on a metronomic schedule (treatment every 6 days at 130 mg/kg, or PBS (vehicle control), for a total of 2, 4 or 7 treatment cycles) (lab experiment # TD227). These tumor RNA samples were part of a study where we investigated the role of type-I interferon signaling in mouse models of breast cancer [Vergato et al, Canc Res Communic].

Pleiotrophin drives a pro-metastatic immune niche within the breast tumor microenvironment

Project description:Here, we evaluated the effect of Pleiotrophin (PTN) depletion on tumor microenvironment. For this, we utilized a mouse monoclonal antibody against PTN, 3B10. We tested its therapeutic efficacy in 2 mouse breast cancer models, 4T1 (orthotopic, 4th mammary fat pad) and MMTV-PyMT (genetic model). Tumors from control IgG(C44) treated and 3B10 treated mice were sent for RNA sequencing to evaluate transcriptional changes. Additionally, PTN was knocked down in E0771 and E0771-LG syngeneic breast cancer lines. To evaluate transcriptional changes due to PTN depletion, shCtrl and PTN KD cells from E0771 and E0771-LG were evaluated by RNA sequencing. Overall, our results from these 4 sets of experiments show that depletion or blocking PTN results in inflammation related transcript changes suggesting function of PTN in immune regulation.

We thus collected E0771-Vector control tumor tissue, E0771 wildtype Malt1 (Malt1-WT) overexpression tumor tissue and E0771 paracaspase-deficient Malt1 (Malt1-PD) overexpression tumor tissue, and sorted out immune cells for 10× Genomics single cell RNA-sequencing (scRNA-seq).
