Project description:We found that radiation treatment enhanced the expression of H3K27me3 in glioblastoma. Thus, we asked whether radiation contributed to the increase of global genomic H3K27me3 occupancy in glioblastoma. The Chip-seq results in GL261 cells showed that irradiation led to the increase of H3K27me3 occupancy ±50kb within the transcription start sites (TSS), especially the promoter sites (peaks±2kb within TSS). Some pathways, in which H3K27me3 peaks significantly enriched, were found. Chip-seq was conducted for H3K27me3 in glioblastoma cell line GL261 when GL261 cells were treated with or without irradiation.

Genome-wide profiling of H3K27me3 occupancy in C. merolae

Project description:Chromatin immunopreciptation coupled with Illumina sequencing to H3K27me3 occupancy in model red alga, C. merolae. The results revealed preferential abundance over repetitive elements, instead of the genes. This histone mark enriches also over subtelomeric and telomeric regions of the chromosomes. C. merolae H3K27me3 has a canonical repressive function as in the higher eukaryotes and forms differential clusters over the gene bodies with different levels of repression. Overall, our study provides important insights toward the function of chromatin-mediated repression in the evolutionary aspect.

Dopamine Receptor Antagonists and Radiation Create a Metabolic Vulnerability in Mouse Models of Glioblastoma

Project description:Glioblastoma is the deadliest brain tumor in adults and the standard-of-care consists of surgery followed by radiation and treatment with temozolomide. Overall survival times for patients suffering from glioblastoma are unacceptably low indicating an unmet need for novel treatment options. Using patient-derived glioblastoma lines and mouse models of glioblastoma we tested the effect of radiation and the dopamine receptor antagonist on glioblastoma self-renewal in vitro and survival in vivo. A possible resistance mechanism was investigated using RNA-Sequencing. Treatment of glioma cells with the dopamine receptor antagonist quetiapine reduced glioma cell self-renewal in vitro and combined treatment of mice with quetiapine and radiation prolonged the survival of glioma-bearing animals. The combined treatment induced the expression of genes involved in cholesterol biosynthesis. This rendered the tumors vulnerable to simultaneous treatment with atorvastatin and further significantly prolonged the survival of the animals. Our results indicate promising therapeutic efficacy with the triple combination of quetiapine, atorvastatin and radiation treatment against glioblastoma without increasing the toxicity of radiation. With both drugs readily available for clinical use our study could be rapidly translated into a clinical trial.

Project description:High-dose radiation is the main component of glioblastoma therapy. Unfortunately, radio-resistance is a common problem and a major contributor to tumor relapse. Understanding the molecular mechanisms driving response to radiation is critical for identifying regulatory routes that could be targeted to improve treatment response. We conducted an integrated analysis in the U251 and U343 glioblastoma cell lines to map early alterations in the expression of genes at three levels: transcription, splicing, and translation in response to ionizing radiation.

Cell cycle dependent nucleosome occupancy at cohesin binding sites in yeast chromosomes

Project description:Nucleosome organization determines local chromatin structure and changes in nucleosome occupancy during the cell cycle are correlated with nuclear functions. We used oligonucleotide tiling arrays to analyze the cell cycle dependence of nucleosome occupancy at cohesin binding sites in yeast chromosomes. Processed data included in Series table. Data processing: To improve the signal to noise ratio, the raw data were first processed with dCHIP with its PM/MM difference model and invariant set normalization method, using the entire dataset. 8251 out of the total 92812 probe pairs were excluded from further analysis because they either have multiple hits in the genome or the signal from the genomic hybridization was too weak (cutoff at (PM-MM)/MM < 0.25). After Gaussian smoothing (s =75 bp), the data were normalized by that of the genomic DNA. These values were then converted to log2 scale. The mean was then computed for each array. To facilitate comparisons, the different datasets were rescaled to have the same mean with log2 value of 0. The log2 ratio along the four chromosomes at all the cell cycle stages are included. The Illumina Infinium 450k Human DNA methylation Beadchip was used to obtain DNA methylation profiles across approximately 450,000 CpGs in glioblastoma CSCs and serum differentiated cells treated with 4 Gy ionizing radiation or IC30 concentration of temozolomide as well as vehicle control samples. Samples included 3 technical replicates in each treatment group for 2 primary glioblastoma cell lines.
