Determination of autophosphorylation sites of human HRI

ABSTRACT: This dataset assesses the effects of DELE1 on Succinylacetone (SA)- and dihydroartemisinin (DHA)-induced auto-phosphorylation of endogenous human HRI, as well as the heme-dependent repression of HRI auto-phosphorylation. This dataset identifies DELE1-induced phosphorylation sites in the second kinase domain and the kinase insert and phosphorylation sites in the second kinase domain and the kinase insert that are repressed by hemin.

Project description:This dataset assesses the effects of S-DELE1 association on the auto-phosphorylation of human, heme-bound HRI. Human HRI and DELE1 were expressed in EIF2alpha-phospho-resistant cells supplemented with hemin. HRI was affinity purified, the elution subjected to denaturing gel electrophoresis, and HRI phosphorylation was assessed by MS. The data set identifies S-DELE1 induced phosphorylation sites in the N-terminal domain of HRI, its two kinase domains, and the kinase insert.

Identification of TRADD phosphorylation sites

Project description:We re-introduced Flag-mTRADD into Tradd-/- MEFs, and identified the phosphorylation sites of TRADD which were induced by TNF and inhibited by TAK1 inhibitor 5Z7 using mass spectrometry. We found that TAK1 could mediate the phosphorylation of multiple sites in TRADD upon TNF stimulation. We next performed in vitro kinase assay using recombinant human TAK1 and human TRADD, followed by mass spectrometry to identify the sites directly phosphorylated by TAK1.

Comprehensive determination of transcription start sites derived from all RNA polymerases using ReCappable-seq

Project description:We develop a method Re-Cappable-seq for determining eukaryotic transcription start sites derived from all RNA polymerases at nucleotide resolution. In particular, this method identifies the Pol-I and Pol-III TSSs, which are missing by CAGE. Applied to human A549 cell line, our method results in the identification of 33,468 and 5,269 high confidence Pol-II and non-Pol-II TSS respectively. Re-Cappable-seq identifies Pol-II TSS with higher specificity than CAGE.

Identification of phosphorylation sites on Abl2

Project description:The catalytic activity of Abl family kinases is tightly regulated in cells by a complex set of intra- and intermolecular interactions and post-translational modifications. Abl family kinases are activated by diverse cellular stimuli, one of them being receptor tyrosine kinase signaling. For example, platelet-derived growth factor receptor beta (PDGFRβ) has been identified as a potent activator of Abl family kinases. However, the molecular mechanism by which PDGFRβ engages and activates Abl family kinases is not known. We report here the molecular mechanism by which PDGFRβ interacts, phosphorylates and activates Abl2 kinase. We found that PDGFRβ binds and phosphorylates Abl2 both in vitro and in cells. We also identified several novel PDGFRβ phosphorylation sites on Abl2, including Y116, Y139 and Y161 on the SH3 domain, and Y299, Y303 and Y310 on the kinase domain. Of notable interest, Y116, Y161, Y272 and Y310 are all located near the SH3/SH2-kinase linker interface, which help maintain Abl family kinases in an auto-inhibited conformation. Mutation of these four tyrosine (Y116, Y161, Y272 and Y310) to phenylalanine abrogated PDGFRβ-mediated activation of Abl2 kinase activity. These findings provide a mechanism to understand how receptor tyrosine kinases activate Abl family kinases, and how Abl kinases are precisely regulated through different phosphorylation events.
