Project description:To determine the absolute copy number of proteins in MDA-MB231 breast cancer cells, we employed IBAQ mediated absolute quantification of proteins based on (Schwanhäusser et al., Nature, 2011), with some modifications. Maqquant calculated iBAQ values were calibrated using spike-in standards, and used to calculate copy numbers for each identified protein within the dataset. Copy numbers for a total of 3,584 proteins were calculated in MDA-MB231 cells.

Yeast cell cycle proteome and phosphoproteome (LC-MSMS)

Project description:Multi-omic absolute quantitative analysis of the yeast (Saccharomyces cerevisiae) mitotic cell cycle. Transcriptomics (RNA-Seq), proteomics (SILAC/ iBAQ), phosphoproteomics (SILAC/ iBAQ, enrichment with TiO2), and untargeted metabolomics (Metabolon, Inc.) were performed, all in biological triplicate. Three sub-projects from this central project were generated, in order of priority: (1) growth on glucose (n= 30 samples) (2) growth on ethanol (n= 21) and (3) pheromone effect (n= 51 samples; combined glucose and ethanol samples). For each sample, every omic type was analysed (n=4; transcriptomic, proteomic, phosphoproteomic, and metabolomic). Total omic samples generated for project = 204.

FIA plasma induces arthritis in naÃ¯ve mice

Project description:Plasma collected from mice with FIA were pooled, and 0.3 ml was injected intravenously into 6-week-old naÃ¯ve SJL mice on days 0 and 2. Synovial antigen array profiling of plasma from the arthritic recipient mice demonstrated autoreactive B-cell responses against peptides representing native fibrinogen and citrullinated fibrinogen, and further epitope spreading resulting in additional targeting of fibronectin, collagen type V, cartilage gp39, and clusterin. Custom-spotted protein slides were probed with plasma samples from individual mice. Four slides were probed with plasma derived from naÃ¯ve mice and four slides were probed with plasma derived from mice injected with FIA plasma.

iBAQ Quantification of the Caulerpa prolifera Proteome

Project description:MaxQuant 2.1.3.0 iBAQ analysis of triplicate Caulerpa prolifera samples. Whole algae samples were frozen, ground, extracted with acetone and phenol, recovered by precipitation, and solubilized for SDS-PAGE. For each of the triplicate samples the gel lane was cut into 12 gel slices and prepared by in-gel trypsin digest for mass spectrometry on an Orbitrap Fusion Lumos mass spectrometer. Data were collected using an LC/MS-MS DDA method with a 60 min gradient and stepped HCD.

Systematic evaluation of blood contamination in nanoparticle-based plasma proteomics

Project description:Circulating blood proteomics enables minimally invasive biomarker discovery. Nanoparticle-based circulating plasma proteomics studies have reported varying number of proteins (ca 2000-7000), but it’s unclear whether higher protein number is more informative. Here, we first develop OmniProt – a silica-nanoparticle workflow optimized through systematic evaluation of nanoparticle types and protein corona formation parameters. Next, we present an Astral spectral library for 10,109 protein groups. Using Astral with 60 sample-per-day throughput, OmniProt identifies ca 3000 to 6000 protein groups from human plasma. Notably, platelet/erythrocyte/coagulation-related contamination artificially elevates protein identifications and compromises quantification accuracy in nanoparticle-enriched samples. Through controlled contamination experiments, we identified biomarkers for platelet/erythrocyte/coagulation-related contaminations in nanoparticle-based plasma proteomics. We developed open-access software Baize for contamination assessment. We validated pipeline in 193 patients with CT-indistinct benign nodules or early lung cancers, flagging five contaminated samples. This study reveals contamination alters protein identification/quantification in nanoparticle-based plasma proteomics and presents Baize software to evaluate contamination.

A CRISPR/Cas9-mediated screen identifies regulators of early plasma cell differentiation

Project description:The differentiation of B cells into antibody-secreting cells depends on cell division-coupled, epigenetic and other cellular processes that are incompletely understood. We have developed a CRISPR/Cas9-based screen that models an early stage of T cell-dependent plasma cell differentiation and measures B cell survival or proliferation versus the formation of CD138+ plasmablasts. Here, we refined and extended this screen to more than 500 candidate genes that are highly expressed in plasma cells. Among known genes whose deletion preferentially affected plasmablast formation were the transcriptional regulators Prdm1, Irf4 and Pou2af1, and the Ern1 gene encoding the ER stress sensor IRE1a. Moreover, we newly identified several genes involved in NF-kB or p38 signaling (Pim2, Nfkbia, Mapk14), vesicle trafficking (Arf4, Preb) and epigenetic regulators that form part of the NuRD complexes (Hdac1, Mta2, Mbd2). Defective plasmablast formation caused by Ern1 deletion could not be rescued by spliced XBP1 (XBP1s), a transcription factor dependent on and downstream of IRE1a, suggesting that in early plasma cell differentiation IRE1a acts independently of XBP1s. The deletion of ARF4, a small GTPase required for ER-to-Golgi transport, impaired plasmablast formation by blocking antibody secretion. Plasmablast formation after Hdac1 deletion was consistently reduced by about 50%, while deletion of the closely related Hdac2 gene had no effect. Hdac1 knock-out led to strongly perturbed protein expression of antagonistic transcription factors that specify plasma cell versus B cell identity (by decreasing IRF4 and BLIMP1 and increasing BACH2 and PAX5). Taken together, our results highlight specific and non-redundant roles for Ern1, Arf4 and Hdac1 in the early steps of plasma cell differentiation.
