Global 'multi-omics' profiling of cancer cells harbours the potential for characterizing the signalling networks associated with specific oncogenes. Here we profile the transcriptome, proteome and phosphoproteome in a panel of non-small cell lung cancer (NSCLC) cell lines in order to reconstruct targetable networks associated with KRAS dependency. Transcription profiling of mouse 6780 cell line derived from murine T-cell lymphomaTGFbeta dependent gene expression in T-cell lymphomas

Project description:The cell line "6780" derived from murine T-cell lymphoma was grown in RPMI medium 1640 with 10% FBS/1% penicillin/Streptomycin/1% l-glutamine/50 Î¼M 2-mercaptoethanol. Vector constructs containing a dominant negative mutant of the human TGF-beta receptor type II (pMSCV-TGFBR-IRES-GFP) or an empty vector (pMSCV-IRES-GF) were kindly provided by Martin Eilers Group, IMT, Marburg, Germany. Cells were incubated with retroviruses containing supernatants for 12 h at 32°C in media containing 4 ?g/ml polybrene. Cells then were expanded at 37°C for an additional 48 h, and GFP-expressing cells were purified by flow cytometry on a FACS Vantage (Becton Dickinson).<br><br><br><br>All animal experiments were performed by following the guidelines from Administrative Panel on Laboratory Animal Care at Stanford University (protocol 8144). For transplantation experiment cells were washed once with PBS and 10x106 cells/site were injected subcutaneously (s.c.) into the flank of FVB/N syngeneic mice. Tumor growth was measured by using a caliper. To inactivate MYC expression and to assess for tumor regression, the drinking water was supplemented with 200 Î¼g/ml doxycycline. Tumors were harvested untreated or after 1, 3 and 4 days upon doxycycline treatment, respectively. Total RNA was isolated from snap-frozen tumor tissue using the RNeasy Kit including DNase-I digest (Qiagen, Valencia, USA) following the manufacturer's protocol.

The effect of IL-37 in HCC cell line Sk-hep1

Project description:We performed whole microarray expressiong prolife of Sk-hep1 cells which could over-express IL-37. This project is to explore the effect of interleukin-37 on hepatocellular carcinoma(HCC) development. We transfected human HCC cell line Sk-hep1 with lentiviral vector encoding IL-37 or control. The successfully transfected cells were sorted by FACS and the cells were further cultured for 24 hours. The cells were harvested and send for microarray analysis.

RNA-seq of the primary patient-derived GBM cell line G797 following siRNA-mediated knockdown and pcDNA3.1-Neomycin-mediated overexpression of the lncRNA HOXA10-AS

Project description:We used a machine-learning framework to systematically discover prognostic long non-coding RNAs (lncRNAs) in 9,446 patient tumors of 30 types. We identified 166 prognostic lncRNAs whose transcript abundance correlated with patient risk and improved the performance of common clinical variables and molecular tumor subtypes. In lower-grade gliomas, discrete activation of HOXA10-AS indicated poor patient prognosis, neurodevelopmental pathway activation and a transcriptomic similarity to glioblastomas. To understand the role of HOXA10-AS in the hallmark pathways of glioma, we used RNA-seq to profile the patient-derived G797 glioma cells with siRNA-mediated HOXA10-AS knockdown (KD) and pcDNA3.1-Neomycin-mediated overexpression (OE) phenotypes. Both KD and OE were validated using RT-PCR. We found a pronounced transcriptional response to HOXA10-AS deregulation with 1,715 and 408 differentially expressed protein-coding genes detected in KD and OE cells, respectively (FDR < 0.05, absolute FC > 1.2), including 23 genes detected in both experiments, as well as known genes involved in glioma biology and Hippo signaling. Our study underscores the pan-cancer potential of the non-coding transcriptome for developing molecular biomarkers and innovative therapeutic strategies.
