We have investigated the use of a variety of different techniques to identify as many proteins as possible in a yeast lysate, with the aim of investigating the overlap and complementarity of data from different approaches. A standard lysate was prepared from log phase yeast (Saccharomyces cerevisiae). Project description:Microarray analysis was used to identify the fludioxonil-responsive genes dependent on SskA, SrrA, HogA, and AtfA in the filamentous fungus Aspergillus nidulans. In order to identify such genes, we conducted the several types of experiment. One was a comparison between wild type treated with fludioxonil and without the treatment (Exp.1). Others were comparison between wild type treated with fludioxonil and each mutant (sskA, Exp.2; srrA, Exp.3; hogA, Exp.4; atfA, Exp.5) treated with fludioxonil. Compared the result of Exp.1 with that of other experiments, we could identify the genes whose expression was induced or repressed in response to fludioxonil in a manner dependent on SskA, SrrA, HogA, or AtfA. Project description:This study explores the profiles of genes expressed during conditional differentiation of inner ear hair cell precursors in vitro. The cell line UB/OC-1 was derived from mouse embryonic organs of Corti (Rivolta et al, Proc. R. Soc. Lond. B 265: 1595-1603, 1998) and it can be induced to differentiate upon a temperature shift. The study has been replicated in two separate populations of cells, named Exp A and Exp B. Exp A includes daily time points from 0 to 9 days, then 11 and 14 days. Exp B includes days 0, 2, 4, and 9. Project description:Background: This is a transcriptome analysis of specimens obtained from a randomized trial of lactating mothers assigned to 200mg/day DHA, STD or 1000mg/day DHA, EXP. Methods: High quality extracellular mammary epithelial cell mRNA was isolated from fresh milk fat and submitted for RNA-sequencing in n=6 EXP and n=4 STD samples. Results: There were 409 DEG. In the EXP group, up-regulation of inflammation-inbibiting genes was seen and down-regulation of pro-inflammatory genes. Ontological analysis revealed 5 clusters of up-regulated gene sets in the EXP group, including immune regulation and management of oxidative stress associated clusters. Conclusion: Findings reveal that increased DHA supplementation during lactation can modulate the expression of inflammation-associated genes within the mammary gland.

Project description:Myotonic dystrophy type 1 (DM1) is an incurable neuromuscular disorder caused by an expanded CTG repeat that is transcribed into r(CUG)exp. The RNA repeat expansion sequesters regulatory proteins such as Muscleblind-like protein 1 (MBNL1), which causes pre-mRNA splicing defects. The disease-causing r(CUG)exp has been targeted by antisense oligonucleotides, CRISPR-based approaches, and RNA-targeting small molecules. Herein, we describe a designer small molecule, Cugamycin, that targets the structure of r(CUG)exp and cleaves it in cells and in vivo. Cugamycin selectively cleaves r(CUG)exp while leaving short repeats of r(CUG) untouched. In contrast, oligonucleotides that recognize r(CUG) sequence rather than structure cleave both long and short r(CUG)-containing transcripts. In the HSALR mouse model of DM1, Cugamycin selectively ablates r(CUG)exp in disease-affected muscle. Transcriptomic, histological, and phenotypic studies demonstrate that Cugamycin broadly and specifically relieves DM1-associated defects without detectable off-targets. Thus, small molecules that bind and cleave RNA may have utility as lead chemical probes and medicines.
