Small RNA sequencing of lipoproteins (HDL) obtained from germ-free mice and facility matched specific-pathogen free mice.

Project description:Plasma was harvested from two cohorts of facility-matched germ free (GF) and specific-pathogen free (SPF) mice at the National Gnotobiotic Rodent Resource Center (NGRRC; North Carolina, USA). Plasma was then fractionated by size-exclusion chromatography using three tandem Superdex200 increase columns (Cytiva). Fractions corresponding with HDL were then pooled and concentrated prior to RNA isolation. Small RNA libraries were generated from total RNA using NextFlex V3 Small RNA Seq-kit (Perkin Elmer) according to manufacturer’s instructions. Equimolar amounts of each library were then pooled and sequenced on the NextSeq500 platform (Illumina). Individual libraries were then demultiplexed and analyzed with the TIGER analytical pipeline.

Large-scale multi-omics analysis identifies novel early markers of COVID-19 severity

Project description:Matched samples from individuals before they contracted COVID-19 and after they were diagnosed with it were used for TMT-based relative quantitation of their plasma proteome and glycoproteome to study the effects of this infectious disease. Twenty one COVID-19 patients whose pre-COVID-19 plasma samples were also available were selected for this study. These patients had varied courses of illness and were classified based on WHO guidelines into outpatients and those with severe and critical illness. 21 matched sample pairs were divided into 3 sets for 3 TMTPro 16-plex-based mass spectrometry experiments with 8 (set01), 8 (set02), and 5 (set03) patients each. Plasma-derived tryptic peptides from each sample were TMT-labeled, and each pooled set was used for separate experiments for total proteomics and glycoproteomics. A pooled aliquot from each set was used to enrich glycopeptides by size exclusion chromatography and another aliquot was used to fractionate all peptides by basic pH reversed phase liquid chromatography. Enriched glycopeptides were analyzed by LC-MS/MS and quantified across samples using TMT reporter ion intensities. Fold changes (intensity of protein or glycopeptide from a patient with COVID-19/that from the same patient before they had COVID-19) for each protein and glycopeptide were calculated for all patients to assess changes in the proteome that may be attributable to this illness. We detected 1,520 proteins, of which 472 were detected in all patients. 3,892 glycopeptides were identified at 1% FDR at peptide, glycan and glycopeptides levels and their reporter ion intensities were quantified. 732 glycopeptides from 232 glycoproteins were detected in all patients.

Genome-wide profiling of 5-hydroxymethylcytosine in renal cell carcinoma tissue, urine and cell line samples.

Project description:We performed genome-wide 5hmC Methylated DNA Capture (5hMethylCap-seq) on one pooled RCC tissue sample (n=3) and the corresponding matched normal kidney tissue (NAT) (n=3), and we also performed 5hMethylCap-seq on one pooled urine sample obtained from RCC patients (n=52) along with another pooled urine sample obtained from control patients without malignancy (n=65). Global 5hmC levels were dramatically reduced in RCC tissues compared to matched normal adjacent kidney tissues, and although we detected low levels of 5hmC in urine samples, we also observed reduction of 5hmC in urine samples compared to tissue samples. Through assessing histone marked regions we found that 5hmC levels were enriched in H3K9me3 marked repressive genomic regions of normal adjacent kidney compared to RCC tissue tissues. Given the lower 5hmC signal in other genomic regions in cancer tissues, this upregulated 5hmC levels in H3K9me3 marked regions were also clearly identified comparing urine samples from RCC patients to control patients without RCC. We used Caki1 and Caki2 RCC cells to established stable cells with low H3K9me3 expression by knocking down the SUV39H1 gene. We found that low global H3K9me3 causes major upregulation of 5hmC at H3K9me3 marked regions and minor downregulation of 5hmC at genebody regions without change global 5mC and 5hmC levels.

CRISPR Phenotypic enrichment screen for epigenetic regulators of MEIS1 expression in acute myeloid leukemia (AML) [CRISPRScreens]

Project description:We perfomed CRISPR screens to investigate the upstream epigenetic regulators of MEIS1 expression, using a pooled CRISPR library targeting chromatin modifiers (~600 genes). We constructed the pooled library and used it to transduce U937 cells modified with a GFP knock-in in the MEIS1 locus. The cells were sampled at "Day 0" and kept in culture for 5 days, then sorted to harvest the top- and bottom- 20% fractions by GFP signal. Genomic DNA was then prepared from each fraction, as well as the Day 0 sample. We then performed library preparation and next generation sequencing to compare the relative abundance of sgRNA sequences in the fractions of interest.

FIA plasma induces arthritis in naïve mice

Project description:Plasma collected from mice with FIA were pooled, and 0.3 ml was injected intravenously into 6-week-old naïve SJL mice on days 0 and 2. Synovial antigen array profiling of plasma from the arthritic recipient mice demonstrated autoreactive B-cell responses against peptides representing native fibrinogen and citrullinated fibrinogen, and further epitope spreading resulting in additional targeting of fibronectin, collagen type V, cartilage gp39, and clusterin.
