Transcriptome analysis of long non-coding RNAs in Mycobacterium avium complex-infected macrophages

Project description:Mycobacterium avium complex (MAC) is a non-tuberculosis mycobacteria widely distributed throughout environment. Even though the MAC infection is currently increasing in old women and patients with affected immune system, comprehensive analysis of MAC-infected host cell transcriptome, in particular that of long non-coding RNAs (lncRNAs), has scarcely been reported. Using in vitro cultured primary mouse bone marrow-derived macrophages (BMDMs) and CAGE technology, we analyzed the transcriptional and kinetic landscape of macrophage genes, with focusing on lncRNAs, during MAC infection. MAC-infected macrophages induced immune/inflammatory response genes and other genes as similar as M1 activation, consistent with previous reports, although Nos2 and Arg1 revealed distinct expression profiles from M1 activation. We identified 31 up-regulated and 30 down-regulated lncRNA promoters corresponding to 18 and 27 lncRNAs, respectively. The up-regulated lncRNAs were clustered into two groups, early and late up-regulated groups, which were predicted to associate with the immune activation and the immune response to infection, respectively. Further, the Ingenuity IPA analysis predicted canonical pathways and upstream transcription regulators associated with differentially expressed lncRNAs. Several differentially expressed lncRNAs that have been reported elsewhere revealed various expressional change by M1 or M2 pre-activation and the following MAC infection. Finally, we showed that expressional change of lncRNAs in MAC-infected BMDMs is predominantly mediated by Tlr2, but there may be other weakly sensing mechanism for MAC infection. Taken together, we identified differentially expressed lncRNAs in MAC-infected BMDMs, which revealed diverse features implying their distinct role in MAC infection and macrophage polarization.

Interleukin-27 treated human macrophages induce the expression of novel miRNAs which may mediate anti-viral properties (affy)

Project description:In this study, we hypothesized that IL-27 could induce the expression of novel miRNAs in macrophages which may have functional relevance in terms of anti-viral activity. In this study, primary monocytes were differentiated into macrophages using M-CSF (M-Mac) or with a combination of M-CSF and IL-27 (I-Mac) for seven days. Following this, total RNA was extracted from these cells and deep sequencing was performed, in parallel with gene expression microarrays. Using the novel miRNA discovery software, miRDeep, seven novel miRNAs were discovered in the macrophages, four of which were expressed higher in I-Mac (miRNAs 2.1, 8.1, 9.1 and 14.2) whilst three were detected in both M-Mac and I-Mac (miRNAs 9.3, 13.6 and 15.8). The expression of six of the seven novel miRNAs was highly correlated with qRT-PCR using specific primer/probes designed for the novel miRNAs. Gene expression microarray further demonstrated that a number of genes were potentially targeted by these differentially expressed novel miRNAs. Transcriptomics comparisons of Mac-T cells versus mammary tissue during late pregnancy and peak lactation

Project description:The bovine mammary epithelial cell line Mac-T has been used to study mammary gland in vitro. The reliability of this system to study mammary gland has not been tested using genomics approaches. In the present experimetn a direct transcriptomics comparison between Mac-T cells and mammary tissue at -30 and at 60 day in milk (DIM) is performed. Data indicated that Mac-T cells and mammary tissue had a substantially different transcriptome with a larger difference between Mac-T cells and lactating mammary tissue (i.e., 60 DIM) compared to non-lactating mammary tissue (i.e., -30 DIM). In addition, data indicated that the Mac-T cells substantially differ with mammary tissue in lactation-specific functions. cDNA from Mac-T cells induced in vitro into lactation for 36h (addition of prolactin) was directly hybridize in the microarray chip with cDNA from mammary tissue at -30 or 60 day in milk from 3 cows.

Gsα regulates macrophage foam cell formation during atherosclerosis

Project description:To investigate in vivo transcriptome profiles of macrophages from CTR and Mac-GsαKO mice , we isolated and cultured peritoneal macrophages. Our data indicates that macrophages from CTR and Mac-GsαKO mice show different mRNA expressions. Compared with macrophages from CTR mice, macrophages from Mac-GsαKO mice expressed more genes related to lipid metabolism.

Characterization of Interleukin-27-induced HIV-Resistant Human Monocyte-derived Macrophages: Implication of the Induction of a Novel Subset of Macrophages in vitro

Project description:M2 macrophages can be polarized into M2a, M2b, M2c, and M2d by various stimuli, and Interleukin (IL)-27-treated M2 macrophages (27-Mac) resists HIV infection. Since IL-27 is a member of IL-6 family of cytokines, and IL-6 polarizes M2 macrophages into M2d, 27-Mac was considered an M2d-like cells. In the current study, we compared 27-Mac and M2d and characterized 27-Mac. Monocytes derived from health donors were differentiated to M2 using M-CSF, and then the resulting M2 were polarized into subtypes using IL-6, IL-27, or BAY60-658 (an adenosine analog which polarizes M2 into M2d). Although IL-6 and IL-27 share gp130 to induce STAT3 signaling pathway, only 27-Mac resisted HIV infection and enhanced the generation of reactive oxygen species (ROS). In contrast, BAY60-6583-polarized M2 macrophages (BAY-M2d) resisted HIV infection without affecting ROS production. The cytokine-producing profile of 27-Mac did not resemble those of the two subtypes. The analysis of the gene expression profiles using single-cell RNA sequencing indicated that 27-Mac clustered differed from other cell types and significantly expressed CD38 and secreted CXCL9 in culture supernatants. These data indicate that 27-Mac is distinct from traditional M2d and provide a new insight into the function of IL-27 and the polarized M2 macrophages.
