Candida albicans public proteomic datasets, though growing steadily in the last few years, still have a very limited presence in online repositories. We report here the creation of a C. albicans PeptideAtlas comprising near 22,000 distinct peptides at a 0.24% False Discovery Rate (FDR) that account for over 2500 canonical proteins at a 1.2% FDR. Optimizing chromatographic conditions for orbitrap-based MS platforms

Project description:We compared the performance of multidimensional protein identification (MudPIT) on Velos Pro Orbitrap (VPO) and Velos Orbitrap Elite (VOE) mass spectrometers to single dimension reversed phase (RP) chromatography on a Q Exactive Plus (QE+) and an Orbitrap Fusion™ Lumos™ (OFL). Using a digested HeLa cell protein extract, we carried out 16 different chromatography conditions on four different instrumentation platforms with three replicates of each condition, for a total of 48 proteomics analyses. We first compared selected chromatography conditions of the QE+ and OFL by varying column lengths, inner diameters, and C18-RP particle sizes. Near complete quantitative proteomics for Yeast

Project description:In this study, we attempted to achieve to date the most comprehensive coverage of the yeast proteome during log-phase growth and in the K11R mutant ubiquitin yeast strain with a combination of (1) extensive gel molecular weight fractionation and use of either of two digestion enzymes to improve coverage by addressing the issue of dynamic range via decreased sample complexity, (2) use of a more sensitive and faster LC-MS/MS platform than available for many of the previous experiments (Orbitrap Velos coupled to a nanoAcquity UPLC). By this approach, we identified with high confidence a new fungal conserved gene expressed in S. cerevisiae and achieved the highest coverage of the yeast proteome (83.5%) to date. Besides that, we also extended our experimental workflow incorporating the same advantages to identify and quantify proteins in a K11R/reference SILAC/control total yeast lysate mixture.

Investigation of Rap1 binding occupancy in global H3-depletion condition [Rap1_ChIPseq]

Project description:We constructed the inducible H3-depleted and FLAG-tag of the repressor activator protein 1 (Rap1) yeasts to investigate the depleted effect of nucleosomal H3 on DNA-binding profiles of Rap1 and resulting transcriptional changes. The H3 inducible shut-off strain (named “DGS200.1” or “H3i” strain) was prepared from the wildtype YEF473A strain by knocking out the HHT1 gene (encoding H3), and replacing the native promoter of the HHT2 gene (the other H3-encoding gene) with an inducible Gal1 promoter. Conditional depletion of H3 was induced by culturing the H3i strain in the YPGal liquid medium (1% yeast extract, 2% peptone, 2% galactose) and transferring to the YPD medium (1% yeast extract, 2% peptone, 2% dextrose) for three hours. WT yeast were also cultured and switched the growth media in the same way as controls. DNA-binding profiles of H3 and Rap1 were determined using chromatin immunoprecipitation followed by next-generation sequencing (ChIP-seq), and the changes in transcriptional levels were investigated using RNA-seq.
