Human whole plasma RFU quantitative proteomics for pre-post meditation retreat

ABSTRACT: SomaLogic platform was used to identify and quantify protein levels in whole plasma from 20 individual human meditation retreat attendees before and after a 1-week mind-body intervention (Kundalini meditation, reconceptualization, and open label placebo healing ritual).

Proteins modulated during persistent lymphocytic choriomeningitis virus infection

Project description:The experimental data indicate that during a persistent infection, lymphocytic choriomeningitis virus (LCMV) may both directly or indirectly modulate the regulatory cellular processes and alter the cellular functions that are not critical for the survival, but are needed for the homeostasis in the organism. Two-dimensional differential in-gel electrophoresis (2D-DIGE) and MALDI-TOF MS/MS analyses were used to determine the cellular proteome response of HeLa cell line to persistent LCMV infection. Quantitative analysis revealed 24 differentially abundant proteins, half of which were up-regulated and the rest down-regulated. Functional categorization showed that LCMV-responsive proteins were mainly involved in metabolism, stress and defense responses. Among identified proteins, significant changes were found for peroxiredoxins, family of antioxidant enzymes. Decreased amount of these antioxidant proteins was accompanied with the elevation of ROS content in infected cells.

Prostate Cancer Gene Expression Changes after Treatment with Neoadjuvant Dutasteride

Project description:To identify molecular changes underlying the chemopreventive or tumor promoting effects of SRD5A inhibition, we profiled gene expression changes in benign prostate epithelium from patients with PCa treated with dutasteride, a dual SRD5A inhibitor. Subjects were aged 45-80 years with clinically localized PCa (T1C to T2b), Gleason score <7, and serum PSA 2.5-10 ng/dL. 81 men were randomized to immediate RP (n=25) or to dutasterdie at 0.5 mg (n=26) or 3.5 mg (n=24) orally per day for four months prior to RP. Prostate samples embedded in OCT were used for laser capture microdissection (LCM). Approximately 2000-3000 epithelial cells per sample were collected from 8µm sections using the Arcturus Veritas™ Laser Capture Microdissection System according to the Arcturus HistoGene LCM Frozen Section Staining Kit Protocol (Mountain View, CA). Total RNA was isolated using the Arcturus Picopure™ Kit, and the samples were treated with DNAse using the Qiagen RNase-Free DNase Set (Qiagen Inc, Valencia, CA). Total RNA was subjected to two rounds of linear amplification using the Ambion MessageAmpII Kit (Ambion Inc, Austin, TX), quantitated in a Gene-Spec III spectrophotometer (Hitachi, Tokyo) and aRNA integrity evaluated using gel electrophoresis. 40 Human Prostate (PEDB) Microarrays were run with sample on the Cy3 channel against a Human Gold Standard (v5) on the Cy5 channel.

Transcription and microRNA profiling by array of human high grade, late stage serous ovarian cancers

Project description:Ovarian cancer is the fifth leading cause of cancer death for women in the U.S. and the seventh most fatal worldwide. Although ovarian cancer is notable for its initial sensitivity to platinum-based therapies, the vast majority of women eventually recurs and succumbs to increasingly platinum-resistant disease. Modern, targeted cancer drugs intervene in cell signaling pathways by compensating for their deregulation, and identifying these key mechanisms and pathways would greatly advance our ability to treat disease. In order to shed light on the molecular diversity of ovarian cancer, we performed comprehensive transcriptional profiling on 129 high grade, late stage serous ovarian cancers. We implemented a novel, re-sampling based version of the ISIS class discovery algorithm (rISIS: robust ISIS) and applied it to the entire set of ovarian cancer transcriptional profiles. rISIS identified a novel stratification of this disease into two groups with significantly different overall survival. Gene set enrichment analysis found strong support for the stratification by extracellular matrix, cell adhesion, and angiogenesis genes. Application of this 'angiogenesis' signature to independent, published ovarian cancer gene expression data confirms its prognostic potential. Additional support for this stratification is provided by micro-RNA expression profiles which exhibit statistically significant expression differences between the groups, and additional mechanistic analyses have allowed development of hypotheses relevant to directed therapeutic intervention for specific subclasses of the disease. In particular, the subgroup stratification we discovered may be relevant for identifying which patients may be best suited for anti-angiogenic therapies that are now being tested in clinical trials.

Transcriptomic analysis of osteoblastic cells derived from human mesenchymal stem cells, incubated with secreted factors release by adipocytes against non-incubated controls

Project description:Our preliminary findings lead us to propose bone marrow adipocyte secretions as new actors of bone loss. Indeed, using a coculture model based on human bone marrow stromal cells, we previously showed that soluble factors secreted by adipocytes induced the conversion of osteoblasts towards an adipocyte-like phenotype. To further decipher the molecular changes triggered by the coculture, we performed transcriptional analyses using Agilent 60-mer Sure Print G3 Human Gene Expression Microarray Kit containing a 50, 599 probes. Transcriptional changes were monitored in 7 biological replicates each consisting of osteoblasts grown alone (OB) and cocultured osteoblasts (OB-CC) upon 9h or 48h and adipocytes (AD) at day 14 of differentiation placed in serum-free medium for 9h or 48h.

Transcription profiling of Dictyostelium discoideum wild type and dupA null after infection with Legionella pneumophila

Project description:The social amoeba Dictyostelium discoideum is vulnerable to infection by the pathogen that causes Legionnaire's Disease, Legionella pneumophila. Dictystelium cells lacking the dual-specificity phospahatase DupA are at least partially resistant to infection, and strikingly the expression profile of uninfected dupA null cells mirrors the profile of infected wild-type cells to a considerable extent. This suggests that DupA has a key role in regulating host defence systems.

The resistance of oilseed rape microspore-derived embryos to osmotic stress is associated with the accumulation of proteins in energy metabolism, redox homeostasis and up-regulation of abscisic acid and cytokinin contents

Project description:The aim of the present study was to investigate the response of rapeseed microspore-derived embryos (MDE) to osmotic stress at proteome level. The PEG-induced osmotic stress was studied in cotyledonary MDE of two genotypes: Cadeli (D), and Viking (V), which were previously reported to reveal contrasting leaf proteome responses under drought. 156 representative protein spots – obtained by 2D-DIGE – have been selected for MALDI-TOF/TOF, 63 proteins have been successfully identified and divided into 8 functional groups. Eight selected protein accumulation trends were validated by using qRT-PCR. Biomass accumulation in treated D was significantly higher (3-fold) than in V, so we can claim D as resistant to osmotic stress. Cultivar D displayed resistance strategy thanks to accumulation of proteins in energy metabolism, redox homeostasis, protein destination and signalling functional groups accompanied by high ABA and active cytokinins. In contrast, V protein profile displayed high requirements of energy (ATP) and nutrients with a significant number of stress-related proteins and cell structure changes accompanied by quick down-regulation for active CK content, SA, JA, GA20. MDE proteome profile is discussed together with leaf proteome results from our previous study (Urban et al., 2017, 30:152, J. Proteomics). We propose different mechanisms to cope with osmotic stress in the genotypes studied. This proteomic study is a first step to validate MDE as a suitable model for follow-up research on characterization of new crossings, and can be used for selection of resistant genotypes.
