Charting the Circulating Proteome in ME/CFS Using Cross System Profiling to Uncover Mechanistic Insights

ABSTRACT: This dataset contains processed aptamer-based serum proteomics data from ME/CFS patients and healthy controls, analyzed using the 7k SomaScan assay (v4.1) platform. It includes log2-transformed intensities for 7326 aptamers (6494 protein targets), cohort metadata (age range, sex, BMI category, fasting status, SF-36 physical function score, metabotype), and aptamer annotations. The dataset supports the manuscript: Charting the Circulating Proteome in ME/CFS Using Cross System Profiling to Uncover Mechanistic Insights.

Characterization of novel human cystatin B salivary interactome in Alzheimer’s disease and healthy subjects.

Project description:Alzheimer’s disease (AD) is the most prevalent neurodegenerative disease in the elderly, characterized by the accumulation in the brain of misfolded proteins, inflammation, and oxidative damage leading to neuronal cell death. The necessity of searching for new non-invasive biomarkers in tissues or body fluids easy and painless to collect has been evidenced. In this context, saliva has been chosen to investigate new possible biomarkers using a proteomics-based approach. Previous results obtained on the acid-soluble fraction of saliva from AD patients by a Top-Down proteomic approach revealed the potential role of cystatin B in the disease, a protein capable of interacting with other proteins, including amyloid beta, and to homo-polymerize. Thus, the first aim of the present project has been to demonstrate the existence of a multiprotein complex with cystatin B in whole saliva samples and to characterize it, secondly, we further studied the cystatin B interactome to individuate any qualitative-quantitative difference between AD patients and healthy subjects age and sex matched. To these aims, we performed some preliminary tests mainly by western blot to look for high molecular weight positive signals related to cystatin B in saliva, and, then, in order to characterize the presence of potential multiprotein complexes, we performed Co-IP assays followed by in gel tryptic digestion and RP-nanoHPLC-HR-ESI-MS/MS analysis (reverse-phase nano-high-performance liquid chromatography separation coupled to electrospray-ion trap tandem mass spectrometry).

Effects of Gut Microbiota Manipulation by Antibiotics on Host Metabolism in Obese Humans: a Randomized Double-blind Placebo-controlled Trial

Project description:The gut microbiota has been implicated in obesity and cardiometabolic diseases, although evidence in humans is scarce. We investigated how gut microbiota manipulation by antibiotics (7-day administration of amoxicillin, vancomycin, or placebo) affects host metabolism in 57 obese, prediabetic men. Vancomycin, but not amoxicillin, decreased bacterial diversity and reduced Firmicutes involved in short-chain fatty acid and bile acid metabolism, concomitant with altered plasma and/or fecal metabolite concentrations. Adipose tissue gene expression of oxidative pathways was upregulated by antibiotics, whereas immune-related pathways were downregulated by vancomycin. Antibiotics did not affect tissue-specific insulin sensitivity, energy/substrate metabolism, postprandial hormones and metabolites, systemic inflammation, gut permeability, and adipocyte size. Importantly, energy harvest, adipocyte size, and whole-body insulin sensitivity were not altered at 8-week follow-up, despite a still considerably altered microbial composition, indicating that interference with adult microbiota by 7-day antibiotic treatment has no clinically relevant impact on metabolic health in obese humans. This randomized, placebo-controlled, double-blind study had a 3-armed parallel design. Overweight/obese participants were randomized to oral intake of amoxicillin, vancomycin or placebo for 7 consecutive days. After an overnight fast, subcutaneous adipose tissue biopsies were taken that were subjected to gene expression profiling by array.

Detection of Circulating Serum Protein Biomarkers of Non-muscle Invasive Bladder Cancer after the Protein Corona-Silver Nanoparticles Analysis by SWATH-MS

Project description:Because cystoscopy is expensive and invasive, a new method of detecting non-invasive muscular bladder cancer (NMIBC) is needed. This study aims to identify potential serum protein markers for NMIBC to improve diagnosis and to found treatment approaches to avoid disease progression to a life-threatening phenotype (muscle-invasive bladder cancer, MIBC). Here, silver nanoparticles (AgNPs, 9.73 ± 1.70 nm) as a scavenging device together with Sequential Window Acquisition of All Theoretical Mass Spectra (SWATH-MS) were used to quantitative analyze the blood serum protein al-terations in two NMIBC subtypes: T1 and Ta, and they were compared to normal samples (HC). NMIBC's analysis of serum samples identified three major groups of proteins, the relative content of which is different from the HC content: proteins implicated in the complement and coagulation cascade pathways and apolipoproteins. In conclusion, many biomarker proteins were identified that merit further examination to validate their useful significance and utility within the clinical management of NMIBC patients.

Ubiquinol-induced gene expression signatures are translated into reduced erythropoiesis and LDL cholesterol levels in humans

Project description:Studies in vitro and in mice indicate a role for Coenzyme Q10 (CoQ10) in gene expression. To determine this function in relationship to physiological readouts, a 2-week supplementation study with the reduced form of CoQ10 (ubiquinol, Q10H2, 150 mg/d) was performed in 53 healthy males. Mean CoQ10 plasma levels increased 4.8-fold after supplementation. Transcriptomic and bioinformatic approaches identified a gene-gene interaction network in CD14-positive monocytes, which functions in inflammation, cell differentiation and PPAR-signaling. These Q10H2-induced gene expression signatures were also described previously in liver tissues of SAMP1 mice. Biochemical as well as NMR-based analyses showed a reduction of LDL cholesterol plasma levels after Q10H2 supplementation. This effect was especially pronounced in atherogenic small dense LDL particles (19-21 nm, 1.045 g/l). In agreement with gene expression signatures, Q10H2 reduces the number of erythrocytes but increases the concentration of reticulocytes. In conclusion, Q10H2 induces characteristic gene expression patterns, which are translated into reduced LDL cholesterol levels and erythropoiesis in humans. Whole genome expression profiles were analyzed in isolated monocytes of 3 Q10H2 supplemented subjects at the indicated time points (before (T0) and after (T14) Q10H2 supplementation. This results in a total of 6 microarrays.

Project description:Bone marrow lesions (BML) are well described in osteoarthritis (OA) using magnetic resonance imaging (MRI) and associate with pain however, little is known about their role in disease process and pattern of gene expression within the lesions. This study evaluated the gene expression profile of OA BML (n=14) in comparison to normal bone (n=10) by microarray profiling. MR imaging and the MOAKS scoring was used to locate lesions and the scaled axial images were used to sample BMLs. The bone tissue controls were harvested from participants undergoing surgery following trauma.

Top-down proteomics of human saliva in Alzheimer disease

Project description:Alzheimer disease (AD) is the most prevalent neurodegenerative disease and form of dementia in the elderly. It is characterized by the accumulation in the brain of misfolded proteins, inflammation and oxidative damage leading to region-specific loss of synaptic contacts and neuronal cell death. In the present study, we aimed to characterize the salivary protein profile of a sample (sample group or cohort) of AD patients in comparison with healthy controls (HC) by a top-down proteomic approach, to evidence possible quali-/quantitative variations associated to the disease. This approach is based on high performance liquid chromatography separation coupled to electrospray-ion trap mass spectrometry (HPLC-ESI-IT-MS) analysis of the acidic soluble proteome of human saliva, which was standardized in our previous studies for detecting and quantifying of hundreds salivary peptides/proteins. By this, it is possible to obtain a profiling of the naturally occurring salivary proteome, including isoforms and post-translational modifications (PTMs), to compare an unlimited number of samples and to quantify proteins by a label-free method.

Bacterial cultures were exposed to sub-MIC concentrations of L. rhamnosus cell-free supernatant (CFS) or lactic acid (LA) for 6 h, and intracellular proteins were extracted for quantitative label-free proteomics using HPLC–MS/MS. The dataset includes RAW mass spectrometry data and MaxQuant output files. The aim of this study is to compare stress responses triggered by complex postbiotic mixtures versus LA alone, focusing on antimicrobial and antibiofilm potential.
