Project description:Sample Info.: There are five embryogenesis stages, 6, 12, 18, 24 and 30 days after pollination (DAP). We collect the rice embryos from above five stages. Protein extraction and analysis: Embryos of the five sampling time points were used for protein extraction and One hundred micro gram extracted proteins of each sampling time point was tryptic digested and then labeled with iTRAQ 113, 115, 117, 119 and 121 for 6, 12, 18, 24 and 30 DAP resceptively. The labeled peptides were mixed together and then fractionated via SCX column to 10 fraction (named from 1 to 10). Two microgram peptides of each fraction was loaded onto a nano HPLC mounted with C 18 column and tandermed with a Q-Exactive mass spectrometer. For each fraction, three technical analysis were conducted (e.g., for fraction 5, the three injection raw files were named as 5_1, 5_2 and 5_3). Protein search: Each group of raw files (e.g., 1_1, 2_1, ... , 10_1) were combined and used for Mascot search and the search results were also uploaded in this system. F009646, F009647 and F009648 represent the mascot search result of replication 1, 2 and 3 respectively.

Project description:A critical step during fertilization is the sperm acrosome reaction in which the acrosome releases its contents allowing the spermatozoa to penetrate the egg investments. The sperm acrosomal contents are composed of both soluble material and an insoluble material called the acrosomal matrix (AM). The AM is thought to provide a stable structure from which associated proteins are differentially released during fertilization. Mouse acrosomal matrices were isolated from 2 different populations of epididymal spermatozoa: AM_caput from caput epididymal spermatozoa (2 replicates) and AM_cauda from cauda epididymal spermatozoa (3 replicates). Proteins were separated by SDS-PAGE on a 15% polyacrylamide gel. After electrophoresis, proteins were stained with Coomassie blue. Gel lanes were cut into 8–9 slices and each slice placed into a 0.5 ml microcentrifuge tube. The gel pieces were washed to destain the gels. Reduction was performed with dithiothreitol solution. After reduction, the proteins were alkylated. The gel pieces were washed, dehydrated and air-dried. The digestion was proceed with trypsin and peptides extracted. The peptides obtained from in-gel digestion were analyzed by nano-flow nano-LC-MS/MS using an LTQ-XL ion trap mass spectrometer. To get the maximum number of publicly available sequences for analyses, the mouse sequences from Ensembl were merged with those from NCBI. The database was built using BioPerl modules. Specifically, from Ensembl two files were downloaded and merged including Mus_musculus.NCBIM37.64.pep.all.fa.gz (containing the superset of all translations resulting from Ensembl known or novel gene predictions) and Mus_musculus.NCBIM37.64.pep.abinitio.fa.gz (containing translations resulting from “ab initio” gene prediction algorithms such as SNAP and GENSCAN). From NCBI, the nonredundant (nr) file (on 11/2011) was downloaded and mouse sequences extracted (Taxonomy ID = 10090). This file was merged with the Ensembl sequences to create a file containing 356,881 sequences of which some were redundant. Duplicates were removed based on identical amino acid sequences to get 203,220 unique sequences used to build our blast database. Spectra obtained from the trypsin digestion products using the LTQ Orbitrap XL mass spectrometer were identified by the Proteome Discoverer (version 1.3) program, based on SEQUEST cluster as a search engine (University of Washington, licensed to Thermo Electron Corp., San Jose, CA) against our mouse database (203,220 nonredundant protein sequences). The search engine used the following parameters: precursor ion mass tolerance, 2.5 Da; fragment ion mass tolerance, 0.8 Da; fully tryptic enzyme specificity; two missed cleavages; dynamic modifications of cysteine carbamidomethylation and of methionine oxidation. The proportion of false positive assignations among the tentative peptide identifications, also called false discovery rate (FDR), has been estimated by using decoy databases constructed from the target database and was set at 1%.

Project description:Background. Periodontal diseases are bacterial-induced inflammatory diseases of the tooth-supporting tissues. Periodontitis is epidemiologically associated with systemic diseases such as rheumatoid arthritis and cardiovascular diseases. Secreted bacterial products and virulence factors are considered to link periodontitis and systemic diseases. As one of the most studied organisms in periodontal diseases, Aggregatibacter actinomycetemcomitans serves as model organism to study the secretion of bacterial products and virulence factors into host tissues. We applied bioinformatics and proteomics to define the virulence potential of the secretome of the A. actinomycetemcomitans strain D7S. Results. The genome of A. actinomycetemcomitans (EBI: ADCF01000001) shows the presence of the Sec and Tat secretion systems, and their activity was confirmed by the detection of specific substrates in the fractions of secreted proteins. Two preparations of secreted proteins were analyzed and 103 proteins were identified that were present in both preparations. Among the proteins that have a known pathogenic potential in in vitro studies are the outer membrane proteins Omp100, Omp64, Omp39, Omp16/18 and OmpA, and the leukotoxin, CdT. In addition, the secretome of A. actinomycetemcomitans revealed candidates for novel virulence factors. Most strikingly, these proteins included the lipoprotein LppC and a homologue to the factor H-binding protein (fHbp) of Neisseria spp. Furthermore, in our in silico approach VacJ, OapA, OapB and an uncharacterized protein were identified. Conclusions.The secretome of A. actinomycetemcomitans gives an overview of the pathogenic potential of this bacterium including established virulence factors and putative novel ones such as LppC and fHbp. Methods Bacterial strain and growth conditions A. actinomycetemcomitans serotype a rough-colony strain D7S was isolated from a patient suffering aggressive periodontal disease [1] and used in this study. The strain was cultured on blood agar plates (5% defibrinated horse blood, 5 mg hemin/l, 10 mg Vitamin K/l, Columbia agar base) incubated in air supplemented with 5% CO2, at 37 C for 3 d as previously described [2]. For biofilm growth, 2 - 108 bacterial cells were inoculated in 2 ml tryptic soy broth (Difco) in 24-well cell culture plates (Nunc), which were incubated in static culture in air supplemented with 5% CO2, at 37C for 42 h. Preparation of the D7S secretome Following biofilm cultivation, 2 ml of the growth medium of a single well was carefully collected and then centrifuged for 10 min at 10.000 x g to pellet down remaining bacterial cells. Supernatants were then filtered through 0.45 um and subsequently 0.22 um membranes prior to being desalted and concentrated into 120 ul H2O with Pall 10K membrane filters according to the manufacturer's instructions (Pall Corporation). SDS-PAGE and preparation of in-gel digests For mass-spectrometry, proteins were separated by SDS-PAGE in 12% polyacrylamide gels (length 12 cm, thickness 1.5 mm) [3] containing 0.78% N,N'-methylenbisacrylamide and 2M urea. Subsequent to electrophoresis the gels were fixated using 10% acetic acid, 30% ethanol and stained using hot Coomassie blue [4]. Preparations of peptides for analysis by mass spectrometry were generated essentially as described earlier [5]. Mass-spectrometry and MS/MS data processing LC-MS/MS analysis of peptides was performed using an HCT-Ultra ETD II ion trap mass spectrometer from Bruker (Bremen, Germany) linked to an Easy-nLC system from Proxeon (Odense, Denmark). Spectra were acquired using the enhanced scanning mode covering a mass range from m/z 400 to m/z 1300. The LC separation of peptides was performed using a 5 ?m C18 column (375 um OD/75 um IDx10 cm) from NanoSeparations (Nieuwkoop, The Netherlands) and a 60 min gradient ranging from 1 to 50 percent of acetonitrile. The solvents used were 0.1% formic acid from Baker (Tamro AB, Hisings Backa, Sweden) in 18 MOhm water (Millipore, Solna, Sweden) and 0.1% formic acid in acetoinitrile (LiChrosolv) from Merck (Darmstadt, Germany), and the flow rate was 300 nl min-1. In this study, each of the two independent preparations of secreted proteins of A. actinomycetemcomitans (strain D7S) used, were analyzed two times. The LC-MS/MS datasets were processed using Bruker DataAnalysis 4.0 SP4 using default settings for deconvolution and compound detection. Database searches using the peaklist files of the processed mass spectra were performed in the bacterial section of the NCBInr database using ProteinSacpe 2.1 (Bruker) and in-house licenses of Mascot 2.3.01 (www.matrixscience.com) and of Phenyx 2.6 (www.genbio.com). The search parameters allowed for one missed cleavage site and a mass error of 0.3 Da for both the MS and MS/MS mode. In addition, variable modifications including methionine oxidation, N-terminal acetylation, and derivation of cysteine by propionamide were considered. Non-redundant protein lists were obtained using the ProteinExtractor of ProteinScape 2.1 and settings for spectra acceptance as follows: Mascot score greater than 100 and at least one peptide with a peptide ion score greater than55. Peptides with a Mascot ion score less than 30 were ignored. As for Phenyx scores, the minimum threshold for protein acceptance was 18 and at least one peptide with a score of 10 as required. Peptides with a Phenyx score less than 7 were not considered. As ProteinScape considers different modified forms of the same peptide as individual peptides, all protein identifications on the final result list were manually inspected to ensure that each protein identification was based on at least two peptides with different sequences.

Project description:Proteomic analysis of chick vestibualr hair bundles purified using the twist-off method. See Description.doc. Utricle hair bundles were purified from E20–21 chicks using the twist-off method (Gillespie & Hudspeth J Cell Biol 112, 625-640, 1991; Shin et al. Neuron 53, 371-386, 2007). NuPAGE LDS sample buffer (Invitrogen) with 50 mM dithiothreitol was added to a combined final volume of 80 µl per 100 utricles' worth of bundles; samples were heated to 70°C for 15 min. Epithelial proteins were similarly solubilized with sample buffer. Proteins were separated by running ~1 cm into a NuPAGE 4–12% Bis-Tris gel (1.5 mm x 10 well; one or two lanes per bundle sample); gels were rinsed with water, then stained with Imperial Protein Stain (Thermo Scientific). The 1 cm of gel with separated proteins was manually sliced into six pieces. Gel pieces were transferred to siliconized tubes and washed and destained in 200 µl 50% methanol overnight. The gel pieces were dehydrated in acetonitrile, rehydrated in 30 µl of 10 mM dithiothreitol in 0.1 M ammonium bicarbonate and reduced at room temperature for 0.5 h. The DTT solution was removed and the sample alkylated in 30 µl 50 mM iodoacetamide in 0.1 M ammonium bicarbonate at room temperature for 0.5 h. The reagent was removed and the gel pieces dehydrated in 100 µl acetonitrile. The acetonitrile was removed and the gel pieces rehydrated in 100 µl 0.1 M ammonium bicarbonate. The pieces were dehydrated in 100 µl acetonitrile, the acetonitrile removed and the pieces completely dried by vacuum centrifugation. The gel pieces were rehydrated in 20 ng/µl trypsin (Sigma-Aldrich T6567 proteomics grade, from porcine pancreas, dimethylated) in 50 mM ammonium bicarbonate on ice for 10 min. Any excess enzyme solution was removed and 20 µl 50 mM ammonium bicarbonate added. The sample was digested overnight at 37°C and the peptides formed extracted from the polyacrylamide in two 30 µl aliquots of 50% acetonitrile/5% formic acid. These extracts were combined and evaporated to 15 µl for MS analysis. For the gel slice immediately adjacent to the agarose, peptides were purified away from interfering polymers by SCX. A single experiment's worth of hair bundles or epithelium was analyzed by six LC-MS/MS runs, corresponding to the six gel pieces. The LC-MS/MS system consisted of a Thermo Electron Orbitrap Velos ETD mass spectrometer system with a Protana nanospray ion source, which was interfaced to a reversed-phase capillary column of 8 cm length x 75 µm internal diameter, self-packed with Phenomenex C18 Jupiter of 10 µm particle size. An extract aliquot (7.5 µl) was injected and peptides eluted from the column by an acetonitrile/0.1 M acetic acid gradient at a flow rate of 0.5 µl/min over 1.2 hr. The nanospray ion source was operated at 2.5 kV. The digest was analyzed using the data-dependent capability of the instrument, acquiring—in sequential scans—a single full scan mass spectrum in the Orbitrap detector at 60,000 resolution to determine peptide molecular weights, and 20 product-ion spectra in the ion trap to determine amino acid sequence. MaxQuant version 1.2.2.5 software was used for protein identification and quantitation. The default contaminants file associated with the MaxQuant download was edited to remove entries known to be present in hair bundles (e.g., actin) and to add additional impurities that entered the bundle-purification workflow (keratins, hemoglobins, egg white components). Mass spectrometry data were searched against Ensembl version 66 (released February, 2012) using Andromeda; the Ensembl FASTA file was edited by replacing several sequences with longer or full-length sequences, including actin gamma 1 (NP_001007825.1), actin beta (NP_990849.1), fascin 1 (NP_001171603), fascin 2 (NP_001171209), ATP synthase beta (NP_001026562.1), peptidylprolyl isomerase A (NP_001159798.1), calbindin 2 (NP_990647.1), PDZD7 (XP_003641537.1), espin (XP_417532.3), and CACNA2D2 (XP_427707.3). Protein identifications were reported with an FDR of 1%. If a set of peptides for a protein was identical to or completely contained within that of another protein, MaxQuant groups those proteins together ("redundant groups"); the entry with the largest number of peptides was used to identify the redundant group. Redundant groups that shared more than 20% of their identified peptides were further grouped in our analysis ("shared-peptide groups"); the entry with the greatest intensity associated with it was used to identify the shared-peptide group.
