Project description:Single analyses of a Zebrafish whole plasma digest were analyzed by both CE-MS/MS and LC-MS/MS. The identified peptides and their corresponding retention or migration times were used to train a 'blind' retention/migration time model using linear regression. This trained model provided us with information on the migration/retention coefficients resulting from the individual amino acids. All acquired tandem mass spectrometry data was processed in the Trans-Proteomic Pipeline (TPP) embedded in the Taverna scientific workflow manager. The raw data was converted to mzXML using compassXport 3.0 (Bruker) and searched with X!Tandem. The X!Tandem scores were then converted to pepXML, modeled and translated to probabilities for each peptide-spectral match by PeptideProphet. The X!Tandem search was here performed allowing a random error ±0.5 Da, +1 or +2 Da isotopic error, carbamidomethylation as fixed and oxidation as variable modification and the k-score plug-in.

Project description:Limited proteome coverage is a common challenge in plasma or serum proteomic analysis. We find that sequential precipitation of plasma by increasing concentrations of acetonitrile yields distinct subsets of proteins. Deep analysis of the original whole plasma (Plasma), the pellets of plasma precipitated sequentially by 40% acetonitrile (40AcN_pellet) and further by 50% acetonitrile (50AcN_pellet), and the final supernatant (50AcN_Sup), have profiled 2040, 2078, 1153 and 1414 proteins respectively, yielding 3386 proteins in total. In addition, the plasma was also isolated by 10% and 20% PEG6000 precipitation followed by albumin depletion (10PEG/Alb-/-, 20PEG/Alb-/-) as we have previously reported (Anal Chem 2025, PMID: 40468192). Combination of these six samples (6mix), including: 1) the original plasma, 2) 20AcN_pellet (precipitate of plasma by 20% acetonitrile), 3) 40AcN_pellet, 4) 50AcN_Sup, 5) 10PEG/Alb-/-, and 6) 20PEG/Alb-/- has led to identification of 5441 proteins (5356 genes), increasing the proteome coverage remarkably. Plasma sample used for these analyses were pooled from 100 clinical samples (80 patients with different types of diseases + 20 visitors for health screening). Samples for the five in-depth proteomic datasets are: Plasma (the original whole plasma), 40AcN_pellet (the pellet of plasma precipitated by 40% acetonitrile), 50AcN_pellet (the pellet of the plasma was first precipitated by 40% acetonitrile and then by 50% acetonitrile), 50AcN_Sup (the final supernatant of plasma after precipitation by 50% acetonitrile), and 6mix (the equal mixture of the plasma and the five isolates as mentioned).

Project description:Components of the transcriptional machinery are dynamically compartmentalized by weak multivalent interactions, yet we know little about how specificity or selectivity of partitioning is achieved. Here we show that condensates composed of the intrinsically disordered region (IDR) of MED1 (MED1_IDR) selectively partition positive regulators of transcription(SPT6, CTR9, IWS1) with RNA Pol II while excluding negative regulators of transcription (NELF and HP1a).This selective compartmentalization by MED1_IDR is sufficient to activate transcription and is required for gene activation during a cell state transition. Surprisingly, the IDRs of partitioned proteins are sufficient to recapitulate selective compartmentalization. We find that IDR-mediated selective partitioning requires multivalent blocks of positive and negative charge on MED1_IDR and IDRs of partitioned proteins. The charge patterns required for partitioning are also required for gene activation. These findings demonstrate that proteins can be functionally compartmentalized by specific multivalent interactions driven by the charge patterning within disordered regions.

Project description:The nucleus contains diverse phase-separated condensates that compartmentalize and concentrate biomolecules with distinct physicochemical properties. Here we consider whether condensates concentrate small molecule cancer therapeutics such that their pharmacodynamic properties are altered. We found that antineoplastic drugs become concentrated in specific protein condensates in vitro and that this occurs through physicochemical properties independent of the drug target. This behavior was also observed in tumor cells, where drug partitioning influenced drug activity. Altering the properties of the condensate was found to impact the concentration and activity of drugs. These results suggest that selective partitioning and concentration of small molecules within condensates contributes to drug pharmacodynamics and that further understanding of this phenomenon may facilitate advances in disease therapy.

Project description:<p>Clinical metabolic phenotyping employs metabolomics and lipidomics to detect and measure thousands of metabolites and lipids within human samples. This approach aims to identify metabolite and lipid changes between phenotypes (e.g. disease status) that aid understanding of biochemical mechanisms driving the phenotype. Sample preparation is a critical step in clinical metabolic phenotyping: it must be reproducible and give a high extraction yield of metabolites and lipids. Here, we assessed the extraction of polar metabolites from human urine and polar metabolites and lipids from human plasma for analysis by ultra-high-performance liquid chromatography-mass spectrometry (UHPLC-MS) metabolomics and lipidomics. We evaluated several monophasic (urine and plasma) and biphasic (plasma) extractions, and we also tested alterations to (a) solvent-biofluid incubation time and temperature during monophasic extraction, and (b) phase partitioning time during biphasic extraction. Extracts were analysed by three UHPLC-MS assays: (i) HILIC for urine and plasma, (ii) C18 aqueous reversed phase for urine, and (iii) C18 reversed phase for plasma lipids, and the yield and reproducibility of each method was assessed. For HILIC UHPLC-MS plasma and urine analysis, monophasic 50:50 methanol:acetonitrile had the most detected putatively-identified polar metabolites. If lipid removal from the plasma polar HILIC extract is required, then the biphasic methanol/chloroform/water method is recommended. For C18 (aqueous) UHPLC-MS urine analysis, 50:50 methanol:water had high reproducibility and yield. For C18 UHPLC-MS plasma lipidomics, monophasic 100% isopropanol had the highest detection response of all annotated lipid classes. Increasing monophasic incubation time and temperature had little benefit on metabolite and lipid yield and reproducibility.</p>

Project description:Asymmetric cell division results in two distinctly fated daughter cells to generate cellular diversity. A major molecular hallmark of an asymmetric division is the unequal partitioning of cell-fate determinant proteins. We have previously established that growth factor signaling promotes protein depalmitoylation to foster polarized protein localization, which in turns drives migration and metastasis. Here, we report protein palmitoylation as a key mechanism for the asymmetric partitioning of the cell-fate determinants Numb (Notch antagonist) and β-catenin (canonical Wnt regulator) through the activity of a depalmitoylating enzyme, APT1. Using point mutants, we show specific palmitoylated residues on proteins, such as Numb, are required for asymmetric localization. Furthermore, by live-cell imaging, we show that reciprocal interactions between APT1 and CDC42 regulate the asymmetric localization of Numb and β-catenin to the plasma membrane. This in turn restricts Notch and Wnt transcriptional activity to one daughter cell. Moreover, we show altering APT1 expression changes the transcriptional signatures to those resembling that of Notch and β-catenin in MDA-MB-231 cells. We also show loss of APT1 depletes the population of CD44+/CD24lo/ALDH+ tumorigenic cells in colony formation assays. Together, the findings of this study demonstrate that palmitoylation, via APT1, is a major mechanism of asymmetric cell division regulating Notch and Wnt-associated protein dynamics, gene expression, and cellular functions.

Project description:We searched for regulators of chromosome replication in the cell cycle model Caulobacter crescentus and found a novel DNA-binding protein that selectively aids both the initiation of chromosome replication and the initial steps of chromosome partitioning. We identified and purified a protein (OpaA) that binds the chromosome origin of replication (Cori) and its higher-affinity binding to mutated Cori-DNA that increases Cori-plasmid replication in vivo. opaA gene expression is essential for normal growth and sufficient OpaA levels are required for the correct timing of chromosome replication. Whole genome ChIP-seq identified dynamic DNA-binding distributions for OpaA, with the strongest associations at the partitioning (parABS) locus near Cori. Using molecular-genetic and fluorescence microscopy experiments, we showed that OpaA also promotes the first steps of chromosome partitioning, the initial separation of the duplicated parS loci following Cori replication. This separation occurs before the parABS-dependent partitioning and it coincides with the poorly defined mechanism(s) that establishes chromosome asymmetry: C. crescentus chromosomes are partitioned to distinct cell-poles which develop into replicating and non-replicating cell-types. We propose that OpaA coordinates chromosome replication with asymmetry-establishing chromosome separation, noting that both roles are consistent with the phylogenetic restriction of opaA to asymmetrically dividing bacteria that avoid multi-fork replication.
