Molecular mechanisms responsible for hepatocellular carcinoma (HCC) remain largely unknown. Using genetically engineered mouse models, we show that hepatocyte-specific expression of unconventional prefoldin RPB5 interactor (URI) leads to a multistep process of HCC development, whereas its genetic reduction in hepatocytes protects against diethylnitrosamine (DEN)-induced HCC. Project description:p62/SQSTM1 was identified as a modulator of metastatic genes selectively enriched in melanoma in autophagy independent manner. iTRAQ quantitative proteomic approach was performed in melanoma cell lines (SK-Mel-103 and UACC-62) deficient for p62 to identify downstream effectors of p62. Similar studies were performed for ATG5, a core component of autophagy, as a reference for autophagy-associated changes in protein abundance. Additionally, melanoma cells were subjected to affinity purification (AP-MS) to identify the interactors of p62. Overall, these studies underscore a novel unexpected role of p62 regulating the stability of prometastatic factors via the interaction with RNA Binding Proteins, thus leading to the inhibition of protein translation.

Proteome and transcriptome analyses reveal key molecular differences between quality parameters of commercial-ripe and tree-ripe fig (Ficus carica L.)

Project description:Fig fruit are highly perishable at the tree-ripe (TR) stage. Commercial-ripe (CR) fruit, which are harvested before the TR stage for their postharvest transportability and shelf-life advantage, are inferior to TR fruit in size, color and sugar content. The succulent urn-shaped receptacle serves as the protective structure and edible part of the fruit, and determines fruit quality. Quantitative iTRAQ reveal the proteins and transcripts that are differentially expressed in fig receptacle at the two harvest stages. We annotated 691 proteins against uni_Moraceae_3487, of which 59 showed ≤1.3 -fold change—in TR vs CR fruit. Ficin was the most abundant soluble protein in the fig receptacle. A high abundance of aminocyclopropane-1-carboxylate oxidase was identified.

Project description:Although metabolic engineering approaches have benefited the development of industrial strains enormously, they are often only partially successful, such that additional rounds of modification are generally needed to ensure microbial strains meet all the requirements of a particular process. Systems biology approaches can aid in yeast design providing an integrated view of yeast physiology and helping to identify targets for modification. Among other phenotypes, the generation of wine yeasts that are able to produce wines with reduced ethanol concentrations has been the focus of extensive research. However, while producing low-alcohol wines, these strains generally produce off-flavour metabolites as metabolic by-products. We therefore used transcriptomics, proteomics and metabolomics to investigate the physiological changes of such an engineered low-ethanol wine strain during wine fermentation to determine possible strategies for by-product remediation. Integration of ‘omics data led to the identification of several processes, including reactions related to the pyruvate node and redox homeostasis, as significantly different compared to a non-engineered parent strain, with acetaldehyde and 2,4,5-trimethyl 1,3-dioxolane identified as the main off-flavour metabolites. Gene remediation strategies were applied to decrease the formation of these metabolites, while maintaining the ‘low-alcohol’ phenotype.

Glioma proteome organization under oncolytic adenoviral infection

Project description:Glioblastoma multiforme (GBM) is the most common and aggressive type of malignant glioma. Oncolytic adenoviruses are being modified to exploit the aberrant expression of proteins in tumor cells to enhance tumor tropism and glioma-selective replication. E1A mutant adenovirus Delta-24-RGD has shown favorable toxicity profile and remarkable efficacy in a first-in-human phase I clinical trial. However, the comprehensive modulation of glioma metabolism in response to Delta-24-RGD infection is poorly understood. Integrating mass spectrometry based-quantitative proteomics, physical and functional interaction data, and biochemical approaches, we conducted a cell-wide study of cytosolic, nuclear, and secreted glioma proteomes throughout the early time course of Delta-24-RGD infection.
