Human Primary T-cells Phospoproteomic WorkFlow

ABSTRACT: LymPHOS workflow: a collection of open source tools for mass spectrometric data mining in phosphoproteomic studies. We present several bioinformatics applications designed as a part of a workflow for the identification and quantification of phosphoproteome components by mass spectrometry. This workflow includes a front-end graphical user interface which combines several RAW to MGF extractors (EasierMgf), two graphical user interfaces for the well-known search engines Omssa and Sequest (OmssaGui and SequestGui) and three applications, one for FASTA database management (FastaTools), other for the integration of search results from up to three search engines (Integrator), and another one for the visualization of mass spectra and their corresponding database search results (JsonVisor). These applications were developed to solve some of the common problems found in the analysis of proteomic and phosphoproteomic data and integrated in the workflow for the processing and feeding of data into our LymPHOS database . Applications are designed modularly and can be used standalone. These tools are written in Perl and Python programming languages and are supported on Windows platforms. They are all Open Source Software under a GNU license, and can be freely downloaded from our software repository hosted at GoogleCode.

Project description:Shotgun and positional proteomics study of a mouse embryonic stem cell line. We devised a proteogenomic approach constructing a custom protein sequence search space, built from both SwissProt and RIBO-seq derived translation products, applicable for LC-MSMS spectrum identification. To record the impact of using the constructed deep proteome database we performed two alternative MS-based proteomic strategies: (I) a regular shotgun proteomic and (II) an N-terminal COFRADIC approach. The obtained fragmentation spectra were searched against the custom database (combination of UniProtKB-SwissProt and RIBO-seq derived translation sequences) using three different search engines: OMSSA (version 2.1.9), X!Tandem (TORNADO, version 2010.01.01.04) and Mascot (version 2.3). The first two were run from the SearchGUI graphical user interface (version 1.10.4). A combination of X!Tandem and Mascot was used for the N-terminal COFRADIC analysis, a combination of all three search engines for the shotgun proteome analysis. Note that OMMSA cannot cope with the protease setting semi-ArgC/P needed to analyze N-terminal COFRADIC data.For the shotgun proteome data, trypsin was set as cleavage enzyme allowing for one missed cleavage, and singly to triply charged precursors or singly to quadruple charged precursors were taken into account respectively for the Mascot or X!Tandem/OMSSA search engines, and the precursor and fragment mass tolerance were set to respectively 10 ppm and 0.5 Da. Methionine oxidation to methionine-sulfoxide, pyroglutamate formation of N-terminal glutamine and acetylation (protein N-terminus) were set as variable modifications. For the N-terminal COFRADIC analysis the protease setting semi-ArgC/P (Arg-C specificity with arginine-proline cleavage allowed) was used. No missed cleavages were allowed and the precursor and fragment mass tolerance were also set to respectively 10 ppm and 0.5 Da. Carbamidomethylation of cysteine and methionine oxidation to methionine-sulfoxide and 13C3D2-acetylation of lysines were set as fixed modifications. Peptide N-terminal acetylation or 13C3D2-acetylation and pyroglutamate formation of N-terminal glutamine were set as variable modifications and instrument setting was put on ESI-TRAP. Protein and peptide identification in addition to data interpretation was done using the PeptideShaker algorithm (http://code.google.com/p/peptide-shaker, version 0.18.3), setting the false discovery rate to 1% at all levels (protein, peptide, and peptide to spectrum matching). Aforementioned tools and algorithms (SearchGui, X!Tandem, OMSSA, and PeptideShaker) are freely available as open source.

Project description:Scientific services in the area of OMICS research is becoming increasingly popular. In gen- eral omics research can produce a massive amount of data that can pose a challenge for computing infrastructure. While in the genomics area, many applications can run on Linux nodes the situation in proteomics is different. In proteomics, many applications are optimized to run on Windows computer only. As a sci- entific service provider, a core facility needs reliable, reproducible and easy to use integrated solutions. Liquid chromatography mass spectrometry intensity based label-free quantifica- tion using data-dependent acquisition is a popular approach in proteomics to perform relative quantification of proteins in complex samples. MaxQuant is a widely used software for this type of analysis which has a complex graphical user interface and provides information-rich outputs. We run it in which also includes Scaffold for search result validation and visualization and an R based quality control report generation. Data analysis workflows consists of several components: a workflow engine, compute hosts, and archives. In particular, applications can run on compute hosts, while the data is kept in an archive server. Therefore, the input and output need to be staged to the compute host and the results need to be staged back to the archive. This complexity can be overwhelming for a most common user. These different components have all been integrated into a robust and user-friendly application to process standardized label-free quantification experiments. We integrated MaxQuant as an in-house Software as a Service application so it can be used by any workflow engine in a platform-independent manner. In this manuscript, we provide a technical description of how MaxQuant as software service has been integrated into our heterogeneous compute environment for reproducible and automatic large scale high throughput data processing of label-free quantification experiments. In this Pride dataset we provide four raw files along with the full MaxQuant results, the Scaffold file, the QC-pdf report to have a concrete idea of the potential of our workflow. Project description:The standard platform for proteomics experiments today is mass spectrometry, particularly for samples derived from complex matrices. Recent increases in mass spectrometry sequencing speed, sensitivity and resolution now permit comprehensive coverage of even the most precious and limited samples, particularly when coupled with improvements in protein extraction techniques and chromatographic separation. However, the results obtained from laborious sample extraction and expensive instrumentation are often hindered by a sub optimal data processing pipelines. One critical data processing piece is peptide sequencing which is most commonly done through database search engines. In almost all MS/MS search engines users must limit their search space due to time constraints and q-value considerations. In nearly all experiments, the search is limited to a canonical database that typically does not reflect the individual genetic variations of the organism being studied. Searching for posttranslational modifications can exponentially increase the search space thus careful consideration must be used during the selection process. In addition, engines will nearly always assume the presence of only fully tryptic peptides. Despite these stringent parameters, proteomic data searches may take hours or even days to complete and opening even one of these criteria to more realistic biological settings will lead to detrimental increases in search time on expensive and custom data processing towers. Even on high performance servers, these search engines are computationally expensive, and most users decide to dial back their search parameters. We present Bolt, a new search engine that can search more than nine hundred thousand protein sequences (canonical, isoform, mutations, and contaminants) with 31 post translation modifications and N-terminal and C-terminal partial tryptic search in a matter of minutes on a standard configuration laptop. Along with increases in speed, Bolt provides an additional benefit of improvement in high confidence identifications, as demonstrated by manual validation of unique peptides identified by Bolt that were missed with parallel searching using standard engines. When in disagreement, 67% of peptides identified by Bolt may be manually validated by strong fragmentation patterns, compared to 14% of peptides uniquely identified by SEQUEST. Bolt represents, to the best of our knowledge, the first fully scalable, cloud based quantitative proteomic solution that can be operated within a user-friendly GUI interface.
