Project description:The aim of the experiments was to determine the regulon of the Bacillus subtilis alternative sigma factor SigI. Biological relevance: To expand our knowledge about Bacillus subtilis transcriptional network under unfavorable conditions. Experimental workflow overview: Bacillus subtilis 168 trp+ (BaSysBio) was used as the genetic background. (i) sigI-rsgI knock-out, (ii) rsgI knock-out, and (iii) wr strains were cultured in LB medium to mid-exponential phase at 37°C and 52°C. Total RNA was isolated from 3 ml of the culture. rRNA was depleted from the samples with RiboMinus; subsequently RNA-seq libraries were prepared (Illumina compatible NEXTflex Rapid Directional RNA-Seq Kit, Bioo Scientific) and sequenced at the EMBL GeneCore facility. The experiment was performed in three independent replicates.

RNA-seq of Bacillus subtilis wild type and RNase J1 null strains

Project description:RNase J1 is the first nuclease with 5-3 exonuclease activity in bacteria and plays an important role in the maturation and degradation of mRNA. Absence of RNase J1 in cells has effect on cell morphology and growth rate. We did RNA-seq of Bacillus subtilis wild type and RNase J1 null strains (triplicates) to obtain more information about cellular role of this nuclease in cells. Complmentary ChIP-seq data have also been deposited in ArrayExpress under accession number E-MTAB-5659 ( https://www.ebi.ac.uk/arrayexpress/experiments/E-MTAB-5659 ).

Project description:"Bacillus subtilis is an aerobic, endospore forming, rod-shaped Gram-positive bacterium. It has a relatively small genome of 4,215,606 bp with 4,197 protein coding genes. It is considered a model organism to study natural phenomena, such as chromosome replication, sporulation or swarming motility. Furthermore, many bacterial pathogens are closely related to B. subtilis, making it a highly significant system for research on potential targets for drug therapeutics. Although B. subtilis is among the best characterised bacterial systems, many of its gene products are still non-annotated, completely uncharacterised and/or their post-translational landscape is unknown. In the current study we aim at broadening the available information on Bacillus subtilis by providing a comprehensive resource for the microbial community encompassing a wide array of information at the genome, proteome, phosphoproteome and acetylome level."

Project description:The natural biotope of Bacillus subtilis is the upper layer of soil where it grows as a biofilm. To mimic this physiological development and study the impact of nanoparticles during the formation of a biofilm in a contaminated soil, we have studied the proteomic response of the ancestral strain Bacillus subtilis 3610, which is able to form biofilm contrary to the 168 laboratory strain. The bacteria were grown on soft agar plates containing n-ZnO, n-TiO2 or ZnSO4 metal ion.

NusA-dependent Transcription Termination Prevents Global Misregulation of Gene Expression

Project description:Canonical bacterial intrinsic terminators do not require additional factors for efficient transcription termination, although the general transcription elongation factor NusA was known to increase the termination efficiency slightly in vitro. We found that the effect of NusA varies widely among different terminators and identified a subclass of weak non-canonical terminators that largely depend on NusA for recognition by RNA polymerase. Using genome-wide 3â end-mapping on an engineered Bacillus subtilis NusA depletion strain, we identified >2000 intrinsic terminators, hundreds of which are NusA-dependent. Our in vitro and in vivo characterization showed that terminators with weak RNA hairpins and distal U-tract interruptions tend to be NusA-dependent. Our observations indicate that the lethality associated with deletion of nusA is caused by global readthrough of NusA-dependent terminators, resulting in misregulation of physiologically important downstream genes. We also show that nusA expression is autoregulated by a transcription attenuation mechanism that is mediated by NusA-dependent termination. 3' end-mapping and mRNA profiling of stationary phase B. subtilis NusA-depletion (PLBS802) strain in NusA expressing and depleted conditions, 6 replicates each.

Identification of candidate interactors of Bacillus subtilis rhomboid protease YqgP

Project description:Magnesium homeostasis is essential for life and depends on magnesium transporters whose activity and ion selectivity needs to be tightly controlled. Rhomboid intramembrane proteases pervade the prokaryotic kingdom but their functions are largely elusive. Using proteomics we find that Bacillus subtilis rhomboid protease YqgP interacts with the membrane bound ATP-dependent processive metalloprotease FtsH and cleaves MgtE, the major high-affinity magnesium transporter in B. subtilis. MgtE cleavage by YqgP is potentiated in low magnesium and high manganese or zinc conditions, which protects B. subtilis from Mn2+/ Zn2+ toxicity. The N-terminal cytosolic domain of YqgP binds Mn2+ and Zn2+ and facilitates MgtE cleavage. Independently of its protease activity, YqgP acts as a substrate adaptor for FtsH, which is necessary for degradation of MgtE. YqgP thus unites a protease and pseudoprotease function, which indicates the evolutionary origin of rhomboid pseudoproteases, such as Derlins that are intimately involved in ER associated degradation. Conceptually, the YqgP-FtsH system we describe here is equivalent to a primordial form of ‘ERAD’ in bacteria and exemplifies an ancestral function of rhomboid-superfamily proteins.

Genome-wide identification of Bacillus subtilis Zur-binding sites.

Project description:The transcriptional factor Zur plays a key role in regulating zinc homeostasis in Bacillus subtilis. The genomic sites bound by Zur were mapped using a chromatine immunoprecipitation approach. This allowed the identification of 80 inter- and intragenic chromosomal sites bound by Zur. This data set contains 2 samples. Immunoprecipitated (IP) DNA from Bacillus subtilis BSAS36 strain (BSB1, a tryptophan-prototrophic derivative 168 strain expressing a SPA-tagged Zur protein) were extracted from bacterial cells in the exponential growth phase. IP and whole-cell extract DNA were hybridized on tiling array to generate ChIP-on-chip profiles. Two biological replicates were anlyzed.
