Project description:Altering the redox state of cysteine residues on protein surfaces is an important response to environmental challenges. While ageing and fasting alter many redox processes, the role of cysteine residues is uncertain. To address this we used a redox proteomic technique, Oxidative Isotope Coded Affinity TAgs (OxICAT), to assess cysteine residue redox changes in Drosophila melanogaster during ageing and fasting. This approach enabled us to simultaneously identify and quantify the redox state of several hundred cysteine residues in vivo.

Project description:Clostridium thermocellum is a promising CBP candidate organism capable of directly converting lignocellulosic biomass to ethanol. Low yields, productivities and growth inhibition prevent industrial deployment of this organism for commodity fuel production. Symptoms of potential redox imbalance such as incomplete substrate utilization, and fermentation products characteristic of overflow metabolism, have been observed during growth. This perceived redox imbalance may be in part responsible for the mentioned bioproductivity limitations. Toward better understanding the redox metabolism of C. thermocellum, we analyzed gene expression, using microarrays, during addition of two stress chemicals (methyl viologen and hydrogen peroxide) which we observed to change fermentation redox potential. High quality RNA was extracted from C. thermocellum grown on cellobiose in chemostat culture and exposed, separately, to methyl viologen and hydrogen peroxide. Transcriptome profiles were obtained at seven time points during actively growing fermentations, 3 minutes, 15 minutes, 35 minutes, 7 hours, 14 hours, 50 hours, and 60 hours after beginning exposure to each stressor. Exposure treatments were carried out in duplicate and reference/untreated samples were taken before and between treatments, after flushing of stressor chemicals and re-equilibration of growth conditions.

Project description:Retinoic acid stimulated SH-SY5Y cells are a common model system to study the initial phases of neuronal differentiation. Although these processes are associated with redox-sensitive processes, no comprehensive analysis of oxidative modified cysteines, as one of the main targets for reactive oxygen species, was available. Here, we used quantitative and differential proteomics and redox proteomics, to fill this gap. Our results indicate, that alterations in the redox state very early in the differentiation process, affect the expression of marker proteins and the extension of neurites. The spatiotemporal analysis of reactive oxygen species, suggests a NOX-dependent peak in cytoplasmic O2.-/H2O2 level 2h after retinoic acid stimulation. At the same timepoint 241 out of 275 proteins with an altered cysteine redox state appeared to be reversibly oxidised in the retinoic acid treated samples. Our analyses suggest that redox alterations affect proteins involved in the retinoic acid homeostasis and cytoskeletal dynamics.

Project description:Staphylococcus aureus can survive in the low redox potential environment of the host cytosol. How low redox potential affects S. aureus USA300 Je2 was investigated by establishing aerobic steady state chemostat cultures and then perturbing the steady state by addition of the reducing agent dithiothreitol. These highly controlled steady state cultures allowed only one parameter (redox potential) changed. Dithiothreitol was used as a non-metabolizable reductant. Before and after perturbation samples were taken for gene expression profiling. Three independent biological replicates were analyzed.

Project description:Thiol-dependent redox regulation is essential for the rapid adaptation of chloroplast metabolism to unpredictable changes of light intensity. The disulfide reductase activity of thioredoxins (Trxs), which relies on photo-reduced ferredoxin (Fdx) and a Fdx-dependent Trx reductase (FTR), constitutes the Fdx-FTR-Trxs system, which links chloroplast redox regulation to light. In addition, chloroplasts harbor an NADPH-dependent Trx reductase (NTR) with a joint Trx domain, NTRC. The activity of these two redox systems is integrated by the balance of the hydrogen peroxide scavenging enzyme 2-Cys peroxiredoxin (2-Cys Prx), which thus plays a key role in maintaining the reducing capacity of chloroplast Trxs in response to light intensity. Based on the severe phenotype of mutant lines lacking NTRC, it is clear that this enzyme plays an essential role in chloroplast redox homeostasis. However, whether the function of NTRC depends on its capacity of reduce 2-Cys Prxs or has additional targets remains unknown. Here, we have addressed this issue by a comparative analysis of the triple mutant of Arabidopsis thaliana, ntrc-2cpab, simultaneously lacking 2-Cys Prxs and NTRC, and the double mutant 2cpab lacking 2-Cys Prxs. The phenotype of the ntrc-2cpab mutant is indistinguishable of the 2cpab mutant, as shown by growth rate, photosynthesis performance, light-dependent redox regulation of enzyme activity and comparative transcriptomics based RNA-Seq. Based on these results, we propose that the function of NTRC in chloroplast redox homeostasis is exerted by the regulation of the redox balance of 2-Cys Prxs rather than by the direct reduction of additional targets.

Project description:A major knowledge gap in cell signalling is defining the crosstalk between multiple types of post-translational modification (PTM). Here, we take a multi-omic approach (redox proteome, phosphoproteome and total proteome) to delineate signalling networks in adipocytes modulated by reactive oxygen species (ROS) and protein phosphorylation. Our integrative analysis of these datasets revealed widespread and complex crosstalk between oxidative stress-induced cysteine oxidation and phosphorylation-based signalling. In particular, we demonstrate dysregulation in the kinase substrate relationships of Akt, mTOR and AMPK. Furthermore, we identify that Cys60 and Cys77 in the pleckstrin homology (PH) domain of Akt are required for its recruitment to the plasma membrane, its subsequent activation, and its regulation by redox. These multi-omics datasets provide insight into how redox signalling driven by oxidative stress interacts with protein phosphorylation and should serve as a useful resource for dissecting oxidative stress-induced PTMs and understanding their contribution to a variety of diseases.

Project description:Redox signaling is controlled by the reversible oxidation of cysteine thiols, a post-translational modification triggered by H2O2 acting as a second messenger. However, H2O2 reacts poorly with most cysteine thiols and it is not clear how it discriminates between cysteines to trigger appropriate signaling cascades in the presence of dedicated H2O2 scavengers like peroxiredoxins. It was suggested that peroxiredoxins act as peroxidases to facilitate H2O2-dependent oxidation of proteins via disulfide exchange reactions. It is unknown how the peroxiredoxin-based relay model achieves the selective substrate targeting required for adequate cellular signaling. Using a systematic mass-spectrometry-based approach to identify cysteine-dependent interactors of peroxiredoxins, we show that all five human 2-cys peroxiredoxins can form disulfide-dependent heterodimers with a large set of proteins. Each isoform displays a preference for a subset of disulfide-dependent binding partners, and we explore isoform-specific properties that might underlie this precedence. We provide evidence that peroxiredoxin-based redox relays can proceed via two distinct molecular mechanisms. Altogether, our results support the theory that peroxiredoxins could play a role in providing not only reactivity but also selectivity in the transduction of peroxide signals to generate complex cellular signaling responses.

Project description:Reactive oxygen species (ROS) serve as intracellular signaling molecules; however, in excess ROS molecules are damaging to biomacromolecules such as DNA, lipids, and proteins. The excess accumulation of ROS leads to oxidative stress, disrupting redox homeostasis in the cell and has been linked with aging and neurodegenerative disease. The eye is particularly vulnerable to oxidative stress due to the tissue’s high energy demand and generation of ROS by products. In proteins, the thiol group on cysteine residues is susceptible to oxidation. Cysteine residues have multiple oxidation states that can be classified into two categories—reversible and irreversible. Irreversible oxidation states include sulfinic and sulfonic acids, which may alter or impair the activity of the protein depending on the position of the cysteine residue. In contrast, reversible oxidation states include sulfenic acid or inter- and intramolecular disulfides, and can often function as redox sensors in the cell. Here, we sought to evaluate how increasing amounts of oxidative stress alters the redox proteome landscape in Drosophila. To characterize the redox proteome, we developed an iodoTMT-multiplex isolation, labeling, and enrichment method to identify cysteine availability and potential oxidation in both S2 cells and w1118 fly eyes. To do this, we exposed S2 cells to 20mM H2O2 relative to control (untreated), and w1118 flies to prolonged blue light versus an untreated control, followed by redox proteome profiling with iodoTMT-sixplex reagents.
