Project description:Neonatal beta cells are considered developmentally immature and hence less glucose-responsive. To study the acquisition of mature glucose-responsiveness, we compared glucose-regulated redox state, insulin synthesis and secretion of beta cells purified from neonatal or 10-weeks old rats to their transcriptomes and proteomes measured by oligonucleotide and LC-MS/MS profiling. Lower glucose-responsiveness of neonatal beta cells was explained by two distinct properties: higher activity at low glucose and lower activity at high glucose. Basal hyperactivity was associated with higher NAD(P)H, a higher fraction of neonatal beta cells actively incorporating 3H-Tyrosine, and persistently increased insulin secretion below 5 mM glucose. Neonatal beta cells lacked the steep glucose-responsive NAD(P)H rise between 5-10 mM glucose characteristic for adult beta cells, and accumulated less NAD(P)H at high glucose. They had 2-fold lower expression of malate/aspartate-NADH shuttle and most glycolytic enzymes. Genome-wide profiling situated neonatal beta cells at a developmental crossroad: they showed advanced endocrine differentiation when specifically analyzed for their mRNA/protein level of classical neuroendocrine markers. On the other hand, discrete neonatal beta cell subpopulations still expressed mRNAs/proteins typical for developing/proliferating tissues. One example, Delta-like 1 homolog (DLK1) was used to investigate if neonatal beta cells with basal hyperactivity corresponded to a more immature subset with high DLK1, but no association was found. In conclusion, the current study supports the importance of glycolytic NADH-shuttling in stimulus-function coupling, presents basal hyperactivity as novel property of neonatal beta cells, and provides potential markers to recognize intercellular developmental differences in the endocrine pancreas.

Project description:We applied a non targeted mass spectrometric assay (LCMSE), to quantify 55 abundant plasma proteins in specimens from 31 healthy volunteers. Quantitation was done by HI3 peptide measurement using a single internal standard to estimate protein concentrations. Results for 7 apolipoproteins were compared with those obtained using isotope labelled standards, while 12 proteins were compared to routine immunoassays. Blood samples were obtained from 31 healthy volunteers (17 males; 14 females) with a median age of 46 years and a range of 22-67 years. Total plasma protein concentration was assayed with a BCA-assay (20) according to the manufacturer’s protocol (Thermo). Samples were diluted tenfold in 0.1% Rapigest SF (Waters Corporation, Milford, MA), 50 mM ammonium bicarbonate and heated at 95° C for 15 min. Subsequently, plasma samples were reduced with 5 mM dithiothreitol (60° C, 30 min) and alkylated with 15 mM iodoacetamide (ambient temperature, dark, 30 min). Proteolytic digestion was performed with modified trypsin (gold grade, Promega, Madison WI) at 0.3 units/µg protein, (37° C, 20 hours) unless indicated otherwise. Following digestion, Rapigest SF was broken down by adding 1% trifluoroacetic acid (pH<2, 37 °C, 45 min). Peptide solutions were centrifuged (20,000 x g, 10 min) and supernatant was collected. Prior to analyses a MASSPREP protein digestion standard (Waters Corporation, ADH1 or ENO from Saccharomyces cerevisiae) was added for quantitation purposes. LC-MS analyses were performed using ~ 0.21 µg of the final plasma protein digest mixtures (384 times total dilution) unless indicated otherwise. LC separations of tryptic peptides were performed with a NanoAcquity system (Waters Corporation), coupled to a Synapt G2 quadrupole time of flight mass spectrometer (Waters Corporation, Manchester, UK). Accurate mass precursor and fragment ion LC-MS data were collected in data independent LCMSE mode of acquisition. Continuum LC-MS data were processed using ProteinLynx GlobalSERVER version 2.5 (PLGS 2.5, Waters Corporation). Parameter settings: digest reagent trypsin, allow 1 ‘missed cleavage’, search tolerances automatic, typically 5 ppm for precursor and 15 ppm for product ions, fixed modification cysteine carbamidomethylation, and variable modification methionine oxidation. Protein identifications were obtained searching the human SwissProt entries of an UniProt database (release 13.2). This database was modified to include N-terminal processing of proteins using protein maturation device software, with ADH1 and ENO1 of S. cerevisiae appended as internal standard to address technical variation and allow concentration determinations. Estimation of false-positive identification rates was done by searching a randomized version of the abovementioned human protein database generated within PLGS 2.5. Data were exported as csv-files for further, detailed analysis. Stringent criteria were applied for quantitation, protein identifications were only considered significant if reported in 14 or more samples. Protein false positive identification rates were estimated using the criteria mentioned above and no false positives were identified in these searches. Project description:Stressors challenge metabolic processes to adapt to ever-changing environmental conditions and herein, the brain is exceptionally amenable to change. Simultaneously, the high cerebral energy demands may render the brain particularly vulnerable to the metabolic consequences of psychological stress. Mitochondria are central organelles within energy metabolism, known to dynamically adjust function according to shifts in metabolic demands, and thus pivotal in the stress response. It is largely unclear how mitochondria respond to a psychological stressor and how mitochondria orchestrate their actions with other organelles, such as the endoplasmatic reticulum (ER). To address these questions we subjected male mice to chronic social defeat stress (CSD) and analyzed different subcellular brain fractions using label-free proteomics: mitochondrial associated membranes (MAMs), ER, and crude and pure mitochondrial fractions. Although insufficient to warrant a protein pathway analysis, we identified a few noteworthy differentially regulated proteins. These included decreased levels of SH3GL2 (SH3 Domain Containing GRB2 Like 2 or Endophilin 1) in the crude mitochondrial fraction of stressed mice, which may be related to impaired presynaptic calcium influx. In line, CACNA1A (Calcium Voltage-Gated Channel Subunit Alpha1 A) was absent in the pure mitochondrial fraction from CSD-exposed mice, a finding also suggestive of an impaired mitochondrial calcium flux. Then, in the MAM-fraction we observed an absence of HK3 (hexokinase 3) in CSD-treated mice, which may be linked to the CSD-induced cerebral hyperglycemia reported previously. Although verification is still required, our findings revealed a number of differentially expressed proteins possibly critical in the metabolic response to chronic stress.

Project description:Zinc is one of the main micronutrients for all organisms. One of the defense mechanisms used by the host includes the sequestration of metals used in fungal metabolism, such as iron and zinc. There are several mechanisms that maintain the balance in intracellular zinc supply. MicroRNAs are effector molecules of responses between pathogen and host, favoring or preventing infection in many mi-croorganisms. Fungi of the Paracoccidioides genus are thermodimorphic and the etiological agents of paracoccidioidomycosis (PCM). In the current pandemic scenario in which the world mycosis studies continue to be highly important since a significant number of patients with COVID-19 developed systemic mycoses, co-infections that complicated their clinical condition. The objective is to identify transcriptomic and proteomic adaptations in Paracoccidioides brasiliensis during zinc deprivation. Nineteen microRNAs were identified, three of which were differentially regulated. Target genes regulated by those microRNAs are elements of zinc homeostasis such as ZRT1, ZRT3 and COT1 transporters. Transcription factors that have zinc in their structure are also targets of those miRNAs. Transcriptional and proteomic data suggest that P. brasiliensis undergoes metabolic remodeling to survive zinc deprivation and that miRNAs may be part of the regulatory process

Project description:Here, we present the results of a study of the model cyanobacterium Synechocystis sp. PCC 6803, cultured in a lab-scale photobioreactor simulating physiological conditions present during large-scale culturing. The culture is flushed with N2 and CO2 without additional O2. This leads to an anoxic environment during the dark period. A circadian illumination regime of 12 h light/12 h dark is applied. We show that formation of biomass strictly follows the availability of light. The storage compound glycogen reached a maximum level of ~40 % of the cells gram dry weight already before the end of the light period. The subsequent consumption of glycogen during the dark period essentially only started in the last quarter of the dark period, which suggests anticipatory effects, possibly governed by the circadian clock, in order to prepare the cellular machinery for efficient energy usage. Most intracellular metabolite levels, as determined by Nuclear Magnetic Resonance analysis, from samples close to the transition points of light, change only mildly. Nevertheless, a distinct metabolic profile is evident from the cells sampled at different time points. Likewise, protein analysis by mass spectrometry shows moderate dynamics for the majority of the identified proteins. Both analyses suggest that in order to change the flux through a metabolic network the relative amounts of the metabolites and proteins do not need to change drastically, at least for the time points close to the change of the light regime.

Project description:Proteins and peptides are minor components of vegetal oils. The presence of these compounds in virgin olive oil was first reported in 2001, but the nature of the olive oil proteome is still a puzzling question for food science researchers. In this project, we have compiled for a first time a comprehensive proteomic dataset of olive fruit and fungal proteins that are present at low but measurable concentrations in a vegetable oil from a crop of great agronomical relevance as olive (Olea europaea L.). Accurate mass nLC-MS data were collected in high definition direct data analysis (HD-DDA) mode using the ion mobility separation step. Protein identification was performed using the Mascot Server v2.2.07 software (Matrix Science) against an ad hoc database made of olive protein entries. Starting from this proteomic record, the impact of these proteins on olive oil stability and quality could be tested. Moreover, the effect of olive oil proteins on human health and their potential use as functional food components could be also evaluated. In addition, this dataset provides a resource for use in further functional comparisons across other vegetable oils, and also expands the proteomic resources to non-model species, thus also allowing further comparative inter-species studies.

Prolonged cultivation revealed instability of the initially obtained phenotype. Colonies showing normal pigmentation and WT-like growth appeared regularly and in high frequencies on agar plates. These colonies represent suppressor mutants, since the sll0729 gene is still completely inactivated and methylation of the M.Ssp6803II target GGCC sites does not occur. The proteomic analysis comprises the WT, two strains of suppressor mutants sll0729_1 and sll0729_15 as well as mutants of the DNA methyltransferase genes slr6095 and sll8009. For each of these five strains we investigated three biological replicates. Project description:Fungal diseases significantly impact human mortality and morbidity. However, despite the number of annual deaths caused by fungi exceeding 1.6 million, these microorganisms are often neglected. Fonsecaea pedrosoi is the main etiologic agent of chromoblastomycosis (CBM), a chronic mycosis that affects the skin and subcutaneous tissue that, in 2017, was included in the WHO list of neglected tropical diseases. It is essentially an occupational disease that affects individuals in poverty, causing significant morbidity and mortality. CBM is a disease of global distribution, and most cases are described in tropical and subtropical regions of America, Africa and Asia. Despite its importance in the etiology of the disease, the molecular mechanisms involved in the interaction of F. pedrosoi with the host are still poorly explored. During the infectious process, the host limits the availability of zinc to fungal pathogens in order to contain the infection, a process called nutritional immunity. In this work, we show that F. pedrosoi is able to grow in a wide range of zinc concentration and that genes related to zinc uptake are induced in zinc-limiting conditions. Proteomic analysis revealed that after 48 h of exposure to zinc scarcity synthesis of fatty acid and the pentose-phosphate pathway are up-regulated. On the other hand, protein synthesis is repressed. Additionally, glucan increases while chitin content is reduced in the cell wall under zinc limitation, demonstrating that cell wall remodeling is important for adaptation to this stress condition.
