Large-Scale Targeted Proteomics Using Internal Standard Triggered-Parallel Reaction Monitoring

ABSTRACT: Development, implementation, and evaluation of a new data acquisition scheme called internal standard triggered-parallel reaction monitoring (IS-PRM) to increase the scale of targeted quantitative experiments while retaining high detection and quantification performance. All the details about the dataset, the associated sample preparation and liquid chromatography coupled to tandem mass spectrometry methods, and the data processing procedures are provided in the manuscript by Gallien et al., entitled "Large-Scale Targeted Proteomics Using Internal Standard Triggered-Parallel Reaction Monitoring", Molecular and Cellular Proteomics.

Highly multiplexed quantification by targeted mass spectrometry to triage protein candidate biomarkers in plasma

Project description:Despite improvements in capabilities of proteomics technologies, the introduction of new plasma-based protein biomarkers for clinical use remains low. One reason is the cumbersome requirement to test thousands of protein candidates in follow-up quantitative verification studies. We sought to evaluate internal standard triggered parallel reaction monitoring (IS-PRM) in the context of biomarker verification by developing a method to quantify 5,176 peptides (1,314 proteins) as candidate biomarkers for early detection of breast cancer. Method performance was characterized in a response curve showing large linear range (4 orders of magnitude) and good repeatability (median CV 7.7%). The method was applied to pools of cancer and control human plasma, detecting 893 proteins and qualifying 164 candidates to advance for further evaluation. The method shows good quantitative performance, greatly expanding the capabilities for quantification of large numbers of proteins, and is well suited for large scale relative quantification of protein sets.

Changes in Protein Turn-over Rates Regulate Tryptophan and Glucosinolate Biosynthesis, IAA Transport and Photosynthesis in Arabidopsis Growth and Defense Transitions

Project description:Changes in protein synthesis and degradation rates, transcript, protein and phytohormone abundance of 99 targets using qPCR and LC-MS parallel reaction monitoring (PRM) were measured in the transitions between optimal growth conditions (homeostasis), fully induced pattern triggered immunity (PTI) and back in Arabidopsis thaliana, chronologically. Protein turnover rates play an important role in the tryptophan and glucosinolate biosynthesis and photosynthesis associated (PAP) proteins. Most transcripts returned to normal levels 3 to 16 hours post elicitation, while protein levels remained at fully induced PTI levels up to 16 hours into the transitory phase back to optimal growth. Same measurements in the myc234 background revealed an important role of these transcription factors in the immune response including effects on protein turnover rates.

Targeted analysis of IGF:s in cat serum, LC-MS/MS

Project description:Today immunoassays are widely used in veterinary medicine, but lack of species specific assays often necessitates the use of assays developed for human applications. Mass spectrometry (MS) is an attractive alternative due to high specificity and versatility, allowing for species-independent analysis. Targeted MS-based quantification methods are valuable complements to large scale shotgun analysis. A method referred to as parallel reaction monitoring (PRM), implemented on Orbitrap MS, has lately been presented as an excellent alternative to more traditional selected reaction monitoring/multiple reaction monitoring (SRM/MRM)methods. The insulin-like growth factor (IGF)-system is not well described in the cat but there are indications of important differences between cats and humans. In feline medicine IGF–I is mainly analyzed for diagnosis of growth hormone disorders but also for research, while the other proteins in the IGF-system are not routinely analyzed within clinical practice. Here, a PRM method for quantification of IGF–I, IGF–II, IGF binding protein (BP) –3 and IGFBP–5 in feline serum is presented. Selective quantification was supported by the use of a newly launched internal standard named QPrEST™. Homology searches demonstrated the possibility to use this standard of human origin for quantification of the targeted feline proteins. Excellent quantitative sensitivity at the attomol/µL (pM) level and selectivity were obtained. As the presented approach is very generic we show that high resolution mass spectrometry in combination with PRM and QPrEST™ internal standards is a versatile tool for protein quantitation across multispecies.

Comparison of Targeted MS Methods in Activity-Based Protein Profiling 2: DIA

Project description:To examine the different mass spectrometry approaches to monitoring kinases after enrichment with desthiobiotinylating probes for activity-based protein profiling (ABPP), two experiments were performed with H1993 lung cancer cells. First, cell lysates were pre-treated with DMSO vehicle, dasatinib, or erlotinib prior to addition of the ATP probe for ABPP to compare the differences in kinase labeling associated with examples of kinase inhibitors that vary in target selectivity. Then, to examine changes in cellular signaling, H1993 cells were treated with vehicle controls, BEX-235 (PI3K inhibitor), or Crizotinib. LC-MS/MS using data dependent acquisition, data-independent acquisition (pSMART), parallel reaction monitoring, and selected reaction monitoring (or multiple reaction monitoring) mass spectrometry were used to detect and relatively quantify the desthiobiotinylated kinase peptides.

Plug-and-play analysis of the human phosphoproteome by targeted high-resolution mass spectrometry

Project description:In this study, targeted parallel reaction monitoring assays for phosphopeptides were configured by mining data from large-scale experiments. The capabilities of the method were assessed by performing several benchmarking experiments. The accuracy of retention time prediction using a large-scale database was assessed by using BSA peptides or human phosphopeptides to predict the retention time of distinct peptides in a subsequent run. Data-driven phosphopeptide sequence and charge state was compared to heuristics-based selection using unscheduled PRM assays. Phosphoproteome analysis was performed in technical quadruplicate using parallel reaction monitoring, data-independent acquisition, and data-dependent acquisition. A label-free quantitative parallel reaction monitoring experiment was performed on phosphopeptides enriched from cells stimulated -/+ IGF-1 (n=6).
