Project description:Small interfering RNAs (siRNAs) are known to be involved in both transposon silencing and centromere function, leading us to investigate the interplay between these two roles in the Schizosaccharomyces lineage. In S. pombe, the centromeric repeats produce dicer-dependent siRNAs that are required for maintenance of centromeric structure, function and transcriptional silencing via Argonaute-dependent heterochromatin formation13. However, transposons are silenced in S. pombe by RNAi-independent mechanisms and do not produce abundant siRNAs. To investigate whether centromere-directed siRNA production is conserved within the transposon-rich centromeres of S. japonicus, we isolated and sequenced small RNAs from log-phase S. japonicus cultures. Project description:Bacterium Sphingomonas glacialis AAP5 isolated from the alpine lake Gossenköllesee contains genes for anoxygenic phototrophy as well as proton-pumping xanthorhodopsin. Here we show that AAP5 expresses xanthorhodopsin when illuminated at temperatures below 16°C. In contrast bacteriochlorophyll-containing reaction centers are expressed between 4 and 22°C in the dark. Thus, cells grown at lower temperature under natural light-dark cycle produced both photosystems. The purified xanthorhodopsin contains carotenoid nostoxanthin serving as an auxiliary antenna and performs the standard photocycle. The xanthorhodopsin-containing cells reduced upon illumination their respiration, increased their ATP synthesis and produced more biomass. This documents that the harvested light energy was utilized in the metabolism, which can represent a competitive advance under carbon-limiting conditions. The presence of Sphingomonas bacteria with dual phototrophy was verified in the metagenomes collected from lake Gossenköllesee. This unique trait may represent a metabolic advantage in alpine lakes where photoheterotrophic organisms facelimited organic substrates, low temperature, and extreme changes in irradiance.

Project description:Local adaptation and its underlying molecular basis has long been a key focus in evolutionary biology. There has recently been increased interest in the evolutionary role of plasticity and the molecular mechanisms underlying local adaptation. Using transcriptome analysis, we assessed differences in gene expression profiles for three brown trout (Salmo trutta) populations, one resident and two anadromous, experiencing different temperature regimes in the wild. The study was based on an F2 generation raised in a common garden setting. A previous study of the F1 generation revealed different reaction norms and significantly higher QST than FST among populations for two early life-history traits. In the present study we investigated if similar reaction norm patterns were present at the transcriptome level. Eggs from the three populations were incubated at two temperatures (5 and 8 degrees C) representing conditions encountered in the local environments. Global gene expression for fry at the stage of first feeding was analysed using a 32k cDNA microarray. The results revealed differences in gene expression between populations and temperatures and population × temperature interactions, the latter indicating locally adapted reaction norms. Moreover, the reaction norms paralleled those observed previously at early life-history traits. We were able to identify 90 cDNA clones among the genes with an interaction effect that were differently expressed between the ecologically divergent populations. These included genes involved in immune- and stress response. We observed less plasticity in the resident as compared to the anadromous populations, possibly reflecting that the degree of environmental heterogeneity encountered by individuals throughout their life cycle will select for variable level of phenotypic plasticity at the transcriptome level. Our study demonstrates the usefulness of transcriptome approaches to identify genes with different temperature reaction norms. The responses observed suggest that populations may vary in their susceptibility to climate change.

Project description:Phycobilisomes capture light energy and feed into reaction centers in cyanobacteria and red algae. Their ability to capture light across a broad spectral range, distinct from those of the chlorophylls and carotenoids, expand photosynthetic solar energy transformation globally. The energy transfer from phycobilisome to reaction centers has been established for decades, however, remarkably little is known about the structural interface between the phycobilisome and the thylakoids membrane and the reaction centers. Here, we isolated a megacomplex composed of phycobilisome with its energy acceptors, i.e., photosystem I (PSI) and photosystem II (PSII). Functional analysis showed there are highly active oxygen-evolving PSII activity and O2 consumption activity from PSI in the megacomplex. Steady state fluorescence spectroscopy analysis indicated efficient excitation energy transfer from phycobilisome to both photosystems. LC-MS analysis preceded by cross-linking chemistry identified the close association of ApcE and CP43, and of ApcD and PsaA. Mass spectrometry also identified the structural proximity of ApcD and ApcE. Femto-second time resolved fluorescence spectroscopy were employed to study the kinetic energy transfer from phycobilisome to two reaction centers in the megacomplex.

Project description:Expression profiling by high throughput sequencing Microglial cells have a double life as the immune cells of the brain in times of stress but have also specific physiological functions in homeostatic conditions. In pathological contexts, microglia undergo a phenotypic switch called “reaction” ’that promotes the initiation and the propagation of neuro-inflammation. Reaction is complex, molecularly heterogeneous and still poorly characterized, leading to the concept that microglial reactivity might be too diverse to be molecularly defined. However, it remains unknown whether reactive microglia from different pathological contexts share a common molecular signature. Using improved flow cytometry and RNAseq approaches we studied, with higher statistical power, the remodeling of microglia transcriptome in a mouse model of sepsis. Through bioinformatic comparison of our results with published datasets, we defined the microglial reactome as a set of genes discriminating reactive from homeostatic microglia. Ultimately, we identified a subset of 86 genes deregulated in both acute and neurodegenerative conditions. Our data provide a new comprehensive resource that includes functional analysis and specific molecular makers of microglial reaction which represent new tools for its unambiguous characterization.

Project description:The Germinal center is a dynamic microenvironment wherein B cells expressing high affinity antibody variants produced by hypermutation are selected for clonal expansion by limiting numbers of T follicular helper cells. Although a great deal is known about the mechanisms that control B cell selection in the germinal center, far less is understood about the clonal behavior of the T follicular helper cells that regulate this process. Here we report on the dynamic behavior of clones of T follicular helper cells during the germinal center reaction. We find that like germinal center B cells, T follicular helper cells undergo antigen dependent selection during the germinal center reaction resulting in differential proliferative expansion and contraction. Increasing the amount of antigen presented in the germinal center leads to increased T follicular cell division. Competition between T follicular helper cell clones is mediated by T cell receptor affinity for peptide-MHC ligand. Higher affinity T cells expanding preferentially in the germinal center show increased expression of genes downstream of the T cell receptor, genes required for metabolic reprogramming, cell division and cytokine production. These dynamic changes lead to dramatic remodeling of the functional T follicular cell repertoire during the germinal center reaction.
