Project description:Since the genome of herpes simplex virus 1 (HSV-1) was first sequenced more than 30 years ago, the 84 genes it was thought to encode have been intensively studied. Here, we unravel the full complement of viral transcription and translation during lytic infection with base-pair resolution by computational integration of multi-omics data. This includes a total of 201 viral transcripts and 296 open reading frames (ORFs), comprising all known large ORFs, 55 large novel ORFs including a novel spliced ORF in the ICP0 locus that initiates from a non-AUG start codon and a novel strongly translated ORF in the ICP34.5 locus as well as multiple short ORFs. By defining viral gene modules, we link translation of ORFs to the expression of transcript isoforms. This explained translation of the vast majority of viral ORFs as well as N-terminal extensions and truncations thereof. We show that N-terminal extensions initiating from non-AUG start codons govern subcellular protein localization and packaging of key viral regulators and structural proteins. This work has great implications for future functional studies, vaccine design and novel oncolytic therapies.

Project description:Genetic variation and 3D chromatin structure have major roles in gene regulation. Structural differences between genotypically different chromosomes and their effects on gene expression remain ill understood, due to challenges in mapping 3D genome structure with allele-specific resolution. Here, we applied Genome Architecture Mapping (GAM) to a hybrid mouse embryonic stem cell (ESC) line with high SNP density. Given the high efficiency of GAM in haplotype phasing, we could resolve allele-specific 3D genome structures with high sensitivity. We discovered extensive genotype-specific folding of chromosomes in compartments, topologically associating domains (TADs), long-range enhancer-promoter contacts and CTCF loops, often coinciding with allele-specific gene expression in association with Polycomb repression. We show that histone genes are expressed with allelic imbalance in ESCs, and involved in allele-specific chromatin contacts marked by H3K27me3. Functional analysis through conditional Ezh2- or Ring1b-knockdown shows a role for Polycomb repression in tuning histone protein levels. Our work reveals that the homologous chromosomes have highly distinct 3D folding structures, and their intricate relationships with gene-specific mechanisms of allelic expression imbalance.

Project description:Metabolic alterations can serve as targets for diagnosis and therapy of cancer. Due to the highly complex regulation of cellular metabolism, definite identification of metabolic pathway alterations remains challenging and requires sophisticated experimentation. Here, we applied a comprehensive kinetic model of the central carbon metabolism (CCM) to characterize metabolic reprogramming in murine liver cancer. We show that relative differences of protein abundances of metabolic enzymes obtained by mass spectrometry can be used to scale maximal enzyme capacities. Model simulations predicted tumor-specific alterations of various components of the CCM, a selected number of which were subsequently verified by in vitro and in vivo experiments. Furthermore, we demonstrate the ability of the kinetic model to identify metabolic pathways whose inhibition results in selective tumor cell killing. Our systems biology approach establishes that combining cellular experimentation with computer simulations of physiology-based metabolic models enables a comprehensive understanding of deregulated energetics in cancer.

Project description:Matrix-Assisted Laser Desorption/Ionization Time of Flight mass spectrometry (MALDI-TOF MS) has become a standard clinical tool for microbial identification. Its utilization in clinical microbiology laboratories keeps expanding from basic identifications towards detecting antibiotic resistance and microbial toxins. Clostridiodes difficile represents an emerging bacterial pathogen causing severe gastrointestinal infection associated with antibiotic therapy affecting normal gut microbiota. The virulence of C. difficile is mainly caused by two toxins, namely Toxin A and Toxin B. Established diagnostic methods, including PCR and enzyme-linked immunoassays, detect either the presence of the microorganism itself or the presence and concentration of the toxins, with only limited ability to gauge infection severity and evaluate the actual biochemical activity of the toxins and their potency to cause harm. This work addresses the infection severity using the functional activity detection of C. difficile toxins by MALDI-TOF MS assay performed on affinity MALDI chips. The MALDI chips are modified using ambient ion landing technology with an array of immobilized Neutralite Avidin (NeutrAvidin) spots that allow secondary immobilization of biotin-tagged recombinant RhoA, and this protein is a substrate for the Clostridiodes difficile toxin’s enzymatic activity. Monitoring mass shift due to the in-vitro glycosylation of the RhoA in the MALDI-TOF mass spectrum provides information about the Toxin’s B activity in the sample. The assay was used to analyze 20 samples of patients suspected of C. difficile infection and compared with the results obtained by standard methods. Observing the Toxin B activity, rather than the concentration, enhances diagnostic efficiency and offers valuable information about infection potency without the extensive resources required by reference methods like stool cytotoxicity assay and toxigenic culture. The presented assay is a representative example of analytical chemistry helping clinical microbiology achieve modern symptom-based diagnostics.

Project description:Breast Cancer (BC) is one of the most common cancers and one of the most common causes for cancer- related mortality. Discovery of protein biomarkers associated with cancer, is considered as important for early diagnosis and prediction of the cancer risk. Protein biomarkers could be investigated by large-scale protein investigation or proteomics, using mass spectrometry (MS)- based techniques. Our group applies MS-based proteomics to study the protein pattern in human breast milk from women with BC and controls and investigates the alterations and dysregula-tions of breast milk proteins in comparison pairs of BC versus control. These dysregulated pro-teins might be considered as potential future biomarkers of BC. Identification of potential bi-omarkers in breast milk may benefit young women without BC, but who could collect the milk for future assessment of BC risk. Previously we identified several dysregulated proteins in dif-ferent sets of human breast milk samples from BC patients and controls using gel-based protein separation coupled with MS. Here, we performed two-dimensional polyacrylamide gel electro-phoresis (2D-PAGE) coupled with nano-liquid chromatography-tandem mass spectrometry (nanoLC-MS/MS) in a small-scale study on a set of 6 human breast milk samples (3 BC samples vs. 3 controls) and we identified several dysregulated proteins which have potential roles in cancer progression and might be considered as potential BC biomarkers in the future.

Project description:Nascent peptide chain targeting to the endoplasmic reticulum (ER) membrane is required for correct localization and efficient translation of membrane-bound and secreted proteins. However, little is known about the contribution of RNA-binding proteins (RBPs) to the recognition, localization and translation of ER-localized mRNAs. In this work we used biochemical, transcriptomic and proteomic approaches to delineate the role of human HDLBP. PAR-CLIP analysis revealed that HDLBP directly and specifically interacted with more than 80% of all expressed ER-localized mRNAs. Interestingly, the binding to the coding sequence was most prominent for ER-localized mRNAs, while cytosolic mRNAs showed higher binding in the 3’UTR. HDLBP crosslinked strongly to long CU-rich motifs that resided more frequently in coding sequences of ER-localized but not in cytosolic mRNAs. This indicated that the primary sequence composition determines the basis for HDLBP binding specificity and its multivalent interactions with ER-bound mRNAs. PAR-CLIP analysis also revealed direct interactions of HDLBP with the RNA components of the translational apparatus, while in vivo proximity proteomics detected proteins involved in translation and components of the signal recognition particle (SRP). Functional studies using CRISPR-Cas9 HDLBP knockout cell lines in combination with ribosome profiling, pSILAC, and luciferase assays showed decreased translation efficiency of HDLBP target mRNAs, impaired protein synthesis and secretion in the knockout conditions. Finally, HDLBP absence resulted in decrease of lung tumor formation capacity in vivo. These results highlight a general function for HDLBP in the translation of ER -localized mRNAs via the secretory pathway and discover its relevance for cell profileration and tumor progression.

Project description:Botulinum neurotoxins (BoNTs) are a group of neurotoxins produced by Clostridium bacteria. Their effect on neuro-muscular connections through cleaving proteins of the SNARE complex results in blocking acetylcholine signal transduction. To prevent external intoxication by BoNT, analysis of potential sources of BoNT needs to be performed. Currently available methods target the presence of BoNTs molecules but only a fraction is screening real toxic activity. The FDA-approved mouse bioassay, based on exposing live mice to the potentially contaminated food, is the most common. Unfortunately, this assay is expensive, time consuming and ethically questionable. That is why there is a need for assays that can measure the activity of BoNTs enzymatically. We present an assay combining known EndoPep-MS assay with detection protein affinity chips manufactured by ion soft-landing technology. The toxic activity is indirectly determined by monitoring their endopeptidase activity as a change in molecular mass of cleaved substrate peptides exposed to BoNTs. Our modification utilizes a protein array modified by affinity molecules towards either the BoNTs or the substrate peptides. Both variants allow to perform the in-situ reaction and detection of substrate peptides by MALDI-ToF MS on the protein chip. This method demonstrated successful detection of active BoNT/A1 in both buffer and complex matrices, achieving a detection limit of 0.5 ng/mL.

Project description:The standard genetic code is almost universal, and the evolutionary factors that caused a few organisms to deviate from it are poorly understood. We report that three independent changes of the genetic code occurred during the evolution of budding yeasts, each of which was a reassignment of the codon CUG from leucine to another amino acid. We identify five major yeast clades that differ by translating CUG as either Ser (2 clades), Ala (1 clade), or Leu (2 clades). The newly discovered Ser2 clade is in the final stages of transition from one genetic code to another. It appears to use only a novel tRNASer (tSCAG) to translate CUG codons, but the gene for the ancestral tRNALeu (tLCAG) is still intact in most species in the clade, consistent with the ‘ambiguous intermediate’ theory. We propose that the three parallel changes of the genetic code in yeasts were not driven by natural selection in favor of their effects on the proteome, but by selection to eliminate the ancestral tLCAG, possibly in response to a killer toxin.

Project description:The BCG vaccine (Bacille Calmette-Guerin), only prophylactic measure against tuberculosis (TB), was obtained in the early twentieth century by Calmette and Guérin after 231 passages of a M. bovis clinical isolate in medium containing glycerin and bovine bile. Its protective efficacy against pulmonary TB in adults varies from 0-80% and the genetic differences among vaccines strains used worldwide contribute to this variation. The Brazilian vaccine strain, BCG Moreau, is considered a primitive strain and more immunogenic, closer to the original BCG when compared to newer strains, such as BCG Pasteur (reference strain). The characterization of BCG sub-strains can contribute not only to a better understanding of the vaccine and its protective effect, but also, in elucidating how different BCG culture conditions may contribute to the impact on the host's immune response. Thus, we aimed to characterize the differences in gene expression through the intracellular proteomic profile of BCG Moreau and Pasteur strains, cultivated in Sauton or 7H9 medium, using the methodology of two-dimensional electrophoresis (2DE) and mass spectrometry.

Project description:Upon activation, platelets release a multitude of soluble and vesicular signals, collectively termed the ‘platelet releasate’ (PR). This PR plays an important role in haemostasis, wound healing and the inflammatory response. We and others have used qualitative/quantitative proteomic approaches to characterise the PR; however, with reports of marked inter-individual variability, confident and reliable insights have been hindered. Here we aimed to provide a reproducible and quantifiable proteomic analysis and establish a 'core' human PR, as well as to assess its variability in healthy human pregnancy where increased platelet activation is observed. 896 proteins from thrombin-induced PRs were quantified across 32healthy donors, with 277 proteins forming a ‘core’ PR with low variability. All 277 core PR proteins were identified in pregnancy. Furthermore 69 proteins were found differentially released from platelets in healthy human pregnancy. In summary, the PR comprises a ‘core’ set of proteins between healthy individuals. This dynamic proteome significantly changes in physiologic and pathologic conditions. Thus, the PR is a barcode for the health status of an individual at a given time.
