Phosphoproteomic Response To MEK Inhibition

ABSTRACT: SILAC Heavy and Light cells were treated for 24 hours with each MEKi vs. Control in duplicate (Heavy/Light as well as Light/Heavy). For phosphoproteomic analysis, cells were treated for either 30 minutes or 24 hours with each MEKi vs. Control.

Density Transfer Data for Lachancea waltii DNA Replication Profile

Project description:Array data detailing the progression of DNA replication in the yeast Lachancea waltii. L. waltii cells were pregrown in heavy isotope medium and synchronized at early S phase. They were then released into normal medium, wherein DNA replication proceeds. Replicated DNA molecules are thus of heavy-light (HL) composition as compared to unreplicated molecules, which are heavy-heavy (HH). 4 time points were taken and the percent of heavy-light DNA was determined at each time point. The heavy-heavy and heavy-light DNA molecules were separated by ultracentrifugation, differentially labeled, and hybridized to a genomic array for L. waltii. The array thus shows the progression of DNA replication.

RNAseq of organ-cultured human hair follicles exposed to MEKi (Cobimetinib)

Project description:EGFR/MEK inhibitor therapy induces a distinct inflammatory hair follicle response that includes a collapse of hair follicle immune privilege and differential modulation of IL-33 and IL-37 expression. Our findings suggest that successful future management of EGFRi/MEKi-induced folliculitis requires restoration of hair follicle immune privilege. In this RNAseq organ-cultured human hair follicles were directly exposed to MEKi (Cobimetinib) or the control DMSO (n=5 patients (6-8 hair follicles per patient)).

Project description:The hypothesis tested in the present study was that PRR16/Largen influences mRNA translation to control mammalian cell size. Results provide important information of the effects of PRR16/Largen on translation of particular sets of mRNAs encoding histones, mitochondrial, and vascular transport proteins. mRNAs obtained from heavy and light polysomes in PRR16/Largen-overexpressing cells subjected to the identification of mRNAs enriched in heavy polysomes compared to control cells.

Transcription profiling of human HeLa cells synchronized at the G1-S boundary and then sampled at 2-hour intervals during S-phase

Project description:The experimental strategy adopted to map this profile involved isolation of replication products from HeLa cells synchronized at the G1-S boundary by thymidine-aphidicolin double block. Cells released from the block were labeled with BrdU at every two-hour interval of the 10 hours of S-phase and DNA was isolated from them. The heavy-light(H/L) DNA representing the pool of DNA replicated during each two-hour labeling period was separated from the unlabeled DNA by double cesium chloride density gradient centrifugation. The purified heavy-light DNA was then hybridized to a high-density genome-tiling Affymetrix array comprised of all unique probes within the ENCODE regions.

Lymph node stromal cells: Control siRNA treated vs. Eif4g3 siRNA treated - Total RNA and Heavy polysome fraction

Project description:Gene expression in the total RNA and heavy polysome fractions of Eif4g3 siRNA treated lymph node stromal cells (LNSCs) compared to control-sIRNA treated samples The objective of this study was to identify genes whose translation are reduced after silencing Eif4g3 (the gene which encodes the translation initiation factor eIF4GII). Genes with reduced translation are expected to have lower expression in RNA samples isolated from heavy polysomes but not in RNA samples isolated from whole cell lysates. LNSCs were grown in 10 cm plates, allowed to reach M-bM-^IM-% 80% confluency and then transfected with 400 pmol of control or Eif4g3 siRNA using Lipofectamine 2000. 7 plates were transfected with control or Eif4g3 siRNA. Total RNA was extracted from cells 48h after transfection. To isolate RNA from the heavy polysome fractions, cells were pooled, lysed and fractionated on a 10% to 60% continuous sucrose gradient. Fractions containing the heavy polysome fractions were pooled. RNA was extracted from these samples and used for microarrays on the Agilent Whole Mouse Genome Microarray Kit, 4M-CM-^W44K 2-color arrays.

Pex39 facilitates peroxisomal import of PTS2 proteins – PEX39 KO SILAC data

Project description:Peroxisomes are metabolic organelles essential for human health. Defects in peroxisomal biogenesis proteins (peroxins/PEXs) cause devastating disease. PEX7 binds cargo proteins containing a type 2 peroxisomal targeting sequence (PTS2) to enable import of PTS2 proteins from the cytosol into peroxisomes. However, many aspects of PTS2-protein import remain enigmatic. Utilizing in vitro assays, yeast, and human cells, we show that PEX39, a previously uncharacterized protein, is a cytosolic peroxin that facilitates PTS2-protein import by binding PEX7 and stabilizing its interaction with PTS2 cargo. PEX39 and the N-terminus of PEX13, a peroxisomal membrane translocon protein, both possess a KPWE motif necessary for PEX7 binding. Sequential binding of PEX7 to this motif in PEX39 and PEX13 provides a novel paradigm for how PTS2 cargo engage the translocation machinery. Collectively, our work uncovers an ancient and functionally important relationship among PEX39, PEX7, and PEX13, offering insights that will advance our understanding of peroxisomal disease.
