Comprehensive proteome profiling of platelet identified a protein profile predictive of responses to an antiplatelet agent sarpogrelate.

ABSTRACT: Here, we performed a comprehensive proteome profiling of platelets collected from 18 healthy subjects before and after administration of sarpogrelate. For each subject, platelets were isolated before and then again after drug administration to investigate the alteration in the platelet proteome by sarpogrelate. A sample preparation method involving filter-aided sample preparation (FASP) was used to improve extraction of proteins including both soluble and membraneous proteins. Moreover, an ultra-high pressure liquid chromatography-tandem mass spectrometry (UHPLC-MS/MS) coupled with extensive fractionation was used to generate a comprehensive proteome of platelets.

Surfactant and chaotropic agent assisted sequential extraction/on pellet digestion (SCAD) for enhanced proteomics

Project description:As a popular sample preparation approach, Filter-aided sample preparation (FASP) has been widely used in proteomic analysis. However, several limitations have been noted, including sample loss during filtration, repetitive centrifugation steps, and the possibility of breakage of filtration membrane. Extraction bias among different sample preparation strategies is another challenging question. To overcome these limitations and address remaining challenges, we developed a novel surfactant and chaotropic agent assisted sequential extraction/on pellet digestion (SCAD) protocol. The new strategy resulted in higher protein yield, improved peptide recovery and protein coverage compared to two conventional sample preparation methods (FASP and urea). In combination of three strategies, more than 10,000 distinct protein groups were identified with 1% FDR from MDA-MB-231 cells without any pre-fractionation. This in-depth proteome analysis was accomplished by optimization of protein extraction, enzymatic digestion, LC gradient and peptide sequencing method. IPA analysis of protein exclusively identified in SCAD revealed several crucial signaling pathways which regulate breast cancer progression. An unbiased extraction of different categories of proteins associated with tumorigenesis was also demonstrated. This novel strategy not only expedites comprehensive protein identification but also post-translational modifications (PTMs) of proteins (e.g., glycosylation), thus is applicable for biomarker discovery in various types of cancers.

Rumen metaproteomics - Catching the tip of the iceberg - evaluation of sample preparation protocols for metaproteomic studies of the rumen microbiota

Project description:Metaproteomic studies of the rumen microbiota are challenged by the need of optimized sample preparation protocols in order to retrieve an enhanced amount of prokaryotic instead of plant and bovine derived cells before protein extraction and subsequent LC-MS/MS analysis. The present study evaluates three different protocols applied to the rumen microbiota either attached to plant fibres or present as planktonic cells. The findings of our work suggest the integration of cheesecloth-gauze filtration in sample preparation to achieve a better protein identification ratio.

miRNA expression profile in platelets after ex vivo activation

Project description:We performed microRNA sequencing (miRNA-seq) according to Illumina sequencing protocols. Platelet-rich plasma (PRP) has been obtained by centrifuging whole blood at 160 x g for 15 min at room temperature. Platelets have been activated with 3 different physiologic agonists, namely ADP (20uM), collagen (60ug/mL), or Thrombin Receptor Activating Peptide (TRAP 25uM) under continuous stirring. An aliquot of platelets has been obtained at 120 minutes following ADP, collagen and TRAP and then processed to determine miRNA expression profiles. Time 0, indicating samples before any agonist treatment, was used as baseline. Total RNA was extracted by using mirVana Paris kit (life technologies) and then was subjected to size selection library preparation and retrotranscribed. Obtained cDNA was sequenced with the Illumina HiSeq 1000 sequencer .

Identification of tRNA sequences in Lactococcus lactis

Project description:we report the identification and sequences of the tRNAome of industrially relevant microorganism Lactococcus lactis Three Next Generation sequencing runs annotated as S1, S2 and S3 were performed. Cells were harvested at exponential phase and tRNA was isolated. S1 and S2 were spiked with Phe-tRNAGAA from yeast and Lys-tRNAUUU from E. coli prior to cell lysis. S3 was spiked with Phe-tRNAGAA from yeast and Lys-tRNAUUU from E. coli before the library preparation to estimate the possible loss of tRNA in the extraction process.

Blubber proteome response to repeated ACTH administration in juvenile elephant seals

Project description:Proteins were isolated from the inner blubber layer (closest to muscle) of juvenile elephant seals undergoing a repeated ACTH administration experiment (for details, see McCormley et al., 2018, doi: 10.1093/conphys/coy040; Deyarmin et al., 2019, doi:10.1038/s41598-019-39089-2). Sample preparation was conducted using the Qiazol method as previously described (Khudyakov et al., 2018, doi:10.1242/bio.036731). Four samples of blubber proteins from each of 2 seals (collected before and after the first and fourth ACTH administration) were labeled with 8-plex iTRAQ, fractionated off-line, pooled into 4 fractions, and analyzed by HPLC-MS/MS.

A Universal 384-Well Proteomic Sample Preparation Platform for High-Throughput Screening and Biomarker Discovery

Project description:Major advances have been made to improve the sensitivity of mass analyzers, spectral quality, and the speed of data processing enabling more comprehensive proteome discovery and quantitation. While focus has recently begun shifting toward robust proteomic sample preparation efforts, a high throughput proteomics sample preparation is still lacking. We report the development of a highly-automated universal 384-well plate sample preparation platform with high reproducibility and adaptability for extraction of proteins from cells within a culture plate. Digestion efficiency was excellent in comparison to a commercial digest peptide standard with minimal sample loss while improving sample preparation throughput by 20- to 40-fold (<1 min/sample for entire process from cells to clean peptides). Analysis of six human cell types, which included two primary cell samples, identified and quantified approximately 4,000 proteins for each sample in a single HPLC-MS/MS injection with only 100 -10,000 cells, thus demonstrating universality of the platform.

Treatment of hepatocellular carcinoma with autologous platelets encapsulating sorafenib or lenvatinib: a novel therapy exploiting tumor-platelet interactions

Project description:Hepatocellular carcinoma (HCC) activates platelets through the action of adjacent sinusoidal cells. Activated platelets bind to tumor-associated endothelial cells and release growth factors that promote tumor progression. We hypothesized that tumor inhibitors encapsulated in platelets would function as drug carriers for tumor therapy. We propose a therapeutic strategy for HCC using autologous platelets encapsulating multiple tyrosine kinase inhibitors in a rat chemically-induced HCC model. Sorafenib or lenvatinib was encapsulated in platelets isolated from tumor-bearing rats in vitro. The rats were divided into groups that received repeated intravenous injections (twice a week for 10 weeks) of the following materials: placebo, sorafenib (SOR), lenvatinib (LEN), autologous platelets, autologous platelets encapsulating sorafenib (SOR-PLT), and autologous platelets encapsulating lenvatinib (LEN-PLT). The therapeutic effect was then analyzed by ultrasonography (US) and histopathological analysis. Histopathological and US analysis demonstrated extensive tumor necrosis in the tumor tissue of SOR-PLT or LEN-PLT, but not in other experimental groups. By liquid chromatography-mass spectrometry, more abundant sorafenib was detected in tumor tissues after SOR-PLT administration than in surrounding normal tissues, but no such difference in sorafenib level was observed with SOR administration. Therefore, the use of autologous platelets encapsulating drugs might be a novel therapeutic strategy for HCC. We investigated the effect of the drug encapsulation process on the degradation of resident mRNA inherited from megakaryocytes in platelets.
