So ce56 secretome LC-MS/MS

ABSTRACT: In this work, the secretome of the aerobic soil bacterium Sorangium cellulosum So ce56 was studied and the main hemicellulases for the degradation of arabinoxylan, avicel, wheat straw and oat spelts xylan were determined. For this purpose, bacterial cultures were set in triplicate for each substrate as well as for the basic medium CNS, which contained no lignocellulose substrate. Samples from the supernatants were taken after 5, 10 and 15 days of cultivation. After LC-MS/MS analysis, the secreted hemicellulases were identified and relatively quantified.

Doxycycline-induced SUN2 overexpression in Y-201 MSC cell line

Project description:Cells resident in tissues must be resilient to the physical demands of their surroundings. Our current understanding of cellular mechano-signalling is largely based on static systems, but these models do not reproduce the dynamic nature of living tissue. Here, we examined the time-resolved response of primary human mesenchymal stem cells (hMSCs) to periods of cyclic tensile strain (CTS). We observed parallels between morphological changes following low-intensity strain (1 hour, 4% CTS at 1 Hz) and responses to increased substrate stiffness. However, as the strain regime was intensified (CTS at ≥ 2 Hz), we characterised a broad, structured and reversible protein-level response, even as transcription was apparently shut down. Regulation of the linker of nucleo- and cytoskeleton (LINC) complex proteins, and specifically of SUN domain-containing protein 2 (SUN2), was found to decouple mechano-transmission within the cell and hence isolate the nucleus from cellular deformation.

Proteome changes to primary human MSCs subjected to high-intensity cyclic tensile strain (CTS) aligned to SUN2 overexpressing samples

Project description:Our current understanding of cellular mechano-signalling is based on static models, which do not replicate the dynamics of living tissues. Here, we examined the time-dependent response of primary human mesenchymal stem cells (hMSCs) to cyclic tensile strain (CTS). At low-intensity strain (1 hour, 4% CTS at 1 Hz) morphological changes mimicked responses to increased substrate stiffness. As the strain regime was intensified (frequency increased to 5 Hz), we characterised rapid establishment of a broad, structured and reversible protein-level response, even as transcription was apparently downregulated. Protein abundance was regulated coincident with changes to protein conformation and post transcriptional modification. Furthermore, we characterised changes within the linker of nucleo- and cytoskeleton (LINC) complex of proteins that bridges the nuclear envelope, and specifically to levels of SUN domain-containing protein 2 (SUN2). The result of this regulation was to decouple mechano-transmission between the cytoskeleton and the nucleus, thus conferring protection to chromatin.

Insight into enzymatic degradation of corn, wheat, and soybean cell wall cellulose using quantitative secretome analysis of Aspergillus fumigatus

Project description:Aspergillus fumigatus, a saprophytic filamentous fungus, is known to harbor 263 glycoside hydrolase (GH) encoding genes, suggesting that A. fumigatus is an efficient lignocellulose degrader. Hence the present study uses corn, wheat or soybean as a sole carbon source to culture A. fumigatus under animal physiological condition as to understand how cellulolytic enzymes work together to achieve an efficient degradation of lignocellulose. Using isobaric tags for relative and absolute quantification (iTRAQ) approach, total of ~600 extracellular proteins were identified and quantified, in which ~50 proteins were involved in lignocellulolysis, including cellulases, hemicellulases, lignin-degrading enzymes and some hypothetical proteins.Functional classification of identified proteins showed 15% cellulases, 14 % hydrolases acting on glycosyl bond, and 22% hemicellulases。The approach of highly sensitive quantitative analysis of proteome and transcriptome respond to the probable enzyme combination required in agro industries and animal feeding purpose towards more efficient cellulose degradation and therefore better digestion of intracellular starch. Furthermore, number of important GH family protein, some CBM and polysaccharide lyase family proteins have been identified, which could attribute towards better degradation of lignocelluloses to release starch.

Ornithine aminotransferase supports polyamine synthesis in pancreatic cancer

Project description:Pancreatic ductal adenocarcinoma (PDA) cells have a distinct dependence on de novo ornithine synthesis from glutamine via ornithine aminotransferase (OAT), which supports polyamine synthesis and is required for tumor growth. This directional OAT activity is normally largely restricted to infancy and contrasts with the reliance of most adult normal tissues and other cancer types on arginase (ARG) to generate arginine-derived ornithine, the substrate for polyamine synthesis. This dependence associates with arginine depletion in PDA tumor microenvironment, and is driven by mutant KRAS, which induces the expression of OAT and polyamine synthesis enzymes, including the rate-limiting enzyme ornithine decarboxylase-1 (ODC1). Loss of OAT, but not ARG2, largely mimics loss of ODC1, altering the transcriptional profiles in PDA cells, which in turn correlate with alterations in open chromatin states.

Temporal modulation of the NF-kB network in response to different types of DNA damage HYDROXYUREA C4PR_LIV

Project description:Different types of DNA damage can initiate phosphorylation-mediated signalling cascades that result in stimulus specific pro- or anti-apoptotic cellular responses. Amongst its many roles, the NF-κB transcription factor RelA is central to the DNA damage response pathway. Yet, understanding of the co-ordinated signalling mechanisms that result in these different DNA damaging agents inducing specific cellular outcomes through RelA remains unclear. Here, we examine the temporal effects of exposure of U2OS cells to either etoposide (ETO) or hydroxyurea (HU) on the phosphorylation status of RelA and its protein binding partners, using label-free quantitative phosphoproteomics. Although there were relatively few stimulus specific differences overall in the phosphorylated RelA interactome in response to either DNA damaging agent, we observed subtle, but significant changes in the phosphorylation states of the RelA bound proteins as a function of both the type of and duration of the DNA damaging agent used. The DNA double strand break (DSB) inducing ETO invoked more rapid, sustained responses than HU, with regulated targets primarily involved in transcription, cell division and (unsurprisingly) DSB repair. Kinase substrate prediction of confident, differentially regulated phosphosites suggests possible roles for CDK1 and MAPK3/ERK1 signaling, in addition to the known roles of ATM/ATR. In contrast, HU-induced replicative stress mediated more temporally dynamic regulation, with phosphoprotein components of the RelA network having known roles in rRNA/mRNA processing and translational initiation, many of which contained a 14-3-3ε binding motif. Our data thus point to differential regulation of key cellular processes and the involvement of unique signalling pathways in modulating DNA damage-specific functions of RelA.

Translation profiling of fission yeast wild type and rng3-65 fission yeast to identify changes in th enumber of ribosomes associated with specific transcripts

Project description:Genome-wide translational profiling of rng3-65 compared to wild type cells. We used sucrose gradients to separate RNAs according to the number of associated ribosomes (a surrogate for translational efficiency). Preparation of the extracts and fractionation was carried out as described in Lackner et al, 2007 (Mol Cell 26(1):145-55). The fractions were pooled into four groups (1 closest to the top, i.e. not associated with ribosomes and 4 closest to the bottom, i.e., associated with polysomes). RNA was extracted from the pools and the corresponding pools from wild type and mutant cells were directly compared using DNA microarrays. Changes in translation are expected to alter the number of ribosomes associated with specific transcripts, and therefore result in a redistribution of the RNAs across the different fractions.
