Project description:Integrating laterally acquired virulence genes into the backbone regulatory network is important for the pathogenesis of Escherichia coli O157:H7, which has captured many virulence genes through horizontal transfer during evolution. GadE is an essential transcriptional activator of glutamate decarboxylase (GAD) system, the most efficient acid resistance mechanism in E. coli. The full contribution of GadE to the acid resistance and virulence of pathogenic E. coli O157:H7 remains largely unknown. We inactivated gadE in E. coli O157:H7 Sakai and compared global transcription profiles with that of wild type in exponential and stationary phases of growth using microarrays containing 6088 ORFs from three E. coli genomes. gadE inactivation significantly altered the expression of 60 genes independent of growth phase and 122 genes in a growth phase-dependent manner. Inactivation of gadE markedly down-regulated the expression of gadA, gadB, gadC and many acid fitness island genes in a growth phase-dependent manner. Nineteen genes encoded on the locus of enterocyte effacement (LEE), including ler, showed a significant increase in expression upon gadE inactivation. Altogether, our data indicate that GadE is critical for acid resistance of E. coli O157:H7 and plays an important role in virulence by down-regulating expression of LEE. The results are based on O157:H7 Sakai wild type and gadE mutant exponential and stationary phase cultures grown in MOPS minimal medium. Differences in transcript levels were determined using a mixed model ANOVA in R/MAANOVA which tested for significant differences due to growth phase (exponential or stationary), strain (wild type or mutant) and the interaction of these two factors using the following linear model: array+dye+sample (biological replicate)+ phase+strain+phase*strain. We incorporated the dye-swaps among the biological replicates.

Project description:LuxS is an enzyme involved in the activated methyl cycle. The by-product of this cycle, autoinducer 2 (AI-2), could be an important quorum sensing signal. LuxS was conserved and regulated many behaviors in different bacteria, but in most species, whether the regulations are related to AI-2 mediated quorum sensing is still unknown. In our previous study, Actinobacillus pleuropneumoniae, the etiologic agent of porcine contagious pleuropneumonia, was found to possess the functional LuxS affecting biofilm formation and virulence. In this study, microarray was used to compare the transcriptional profiles of the A. pleuropneumoniae wildtype strain 4074, luxS mutant and its AI-2 supplemented strain in four different growth phases. The results demonstrated that both LuxS and AI-2 played important roles in metabolism of this bacterium. AI-2 did not recover the gene expression changes caused by luxS deletion but caused more extensive metabolic alterations in the luxS mutant in a concentration dependent manner. Regulations of the genes involved in iron metabolism, carbonhydrate transport and host cell adhesion were validated by real-time RT-PCR and phenotypic investigations under different conditions. The results demonstrated that sugar uptake was repressed by LuxS independent of AI-2. However, iron metabolism, an important process of infection for A. pleuropneumoniae, could be controlled by LuxS through AI-2. Adhesion to host cells was also affected by LuxS and AI-2, but exogenous AI-2 displayed more obvious effects. Our results indicated that both LuxS and AI-2 are essential in the metabolism of A. pleuropneumoniae. The function of LuxS/AI-2 displayed pleiotropic roles in different conditions. AI-2 may not serve as a quorum sensing autoinducer but a metabolite or an environmental cue to affect the metabolism and virulence traits of this important pathogen. A. pleuropneumoniae strains were cultured in TSB medium supplemented with 10 M-NM-<g/ml of nicotinamide adenine dinucleotide (NAD) and 10% (v/v) filtered cattle serum at 37M-BM-0C. For samples from the mutant supplemented with AI-2, 100M-NM-<M and 25M-NM-<M AI-2 precursor (DPD) were added into the medium before early exponential phase as well as one hour before late exponential phase to cover the whole growth phase respectively. The samples were collected from early, middle, late exponential phase and stationary phase respectively and the total RNA were extracted using RNA-Solv Reagent (Omega) according to the manufacturerM-bM-^@M-^Ys instructions. For each time point, four biological replicates were combined into two samples. The intensities were normalized and transformed into log2 value. The values for each time point were averaged and the genes with log2 ratio >=1 or <=-1 were selected as differentially expressed genes.

Project description:To establish the SinR regulon in B. anthracis, gene expression of the fully virulent Ames strain and the isogenic sinR-null strains were compared using expression microarray analysis. Cultures of the two B. anthracis strains tested were grown in triplicate in LB broth to mid-exponential phase (O.D.600 = 0.5-0.6) or early stationary phase of growth (O.D.600 = 3.5-3.9). Cells were pelleted through centrifugation and frozen at -80ºC. Total RNA was isolated using a hot phenol method, converted to cDNA, fragmented, labeled, and hybridized to our Affymetrix microarray. Estimates of gene expression were calculated using GCOS software v1.4.

Project description:StpA is a paralogue of the nucleoid associated protein H-NS that is conserved in a range of enteric bacteria and had no known function in Salmonella enterica serovar Typhimurium. Here, we show that 5% of the Salmonella genome is regulated by StpA, which contrasts with the situation in Escherichia coli where deletion of stpA only had minor effects on gene expression. The StpA-dependent genes of S. Typhimurium are a specific subset of the H-NS regulon that are predominantly under the positive control of sigma38 (RpoS), CRP-cAMP and PhoP. The regulatory role of StpA varied at different growth phases; StpA only controlled sigma38 levels at mid-exponential phase when it prevented inappropriate activation of sigma38 during rapid bacterial growth. In contrast, StpA only activated the CRP-cAMP regulon during late exponential phase. The effect of stpA deletion on S. Typhimurium gene expression during growth in LB was analysed at 4 different time points (early-log, mid-log, late-log, and stationary phase) where the gene expression profile of the stpA-deletion strain was compared to that of the parental strain. Between two and three biological replicates were performed for each strain and time point. For this study, we used Salmonella genomic DNA as the comparator which also acted as the control for spot quality.

Our dataset includes not only the exponential growth phase and the diauxic shift, but also the less understood post-diauxic growth phase and the stationary phase. Our dataset recapitulates well-known phospho-regulation events and expands our knowledge about the number of proteins that are differentially phosphorylated.

Project description:Many Gram-negative bacteria employ cell-to-cell communication mediated by N-acyl homoserine lactones (quorum sensing) to control expression of a wide range of genes including, but not limited to, genes encoding virulence factors. Outside the laboratory, the bacteria live in complex communities where signals may be perceived across species. We here present a newly found natural quorum sensing inhibitor, produced by the pseudomonads Pseudomonas sp. B13 and Pseudomonas reinekei MT1 as a blind end in the biodegradation of organochloride xenobiotics, which inhibits quorum sensing in P.M-bM-^@M-^Caeruginosa in naturally occurring concentrations. This catabolite, 4-methylenebut-2-en-4-olide, also known as protoanemonin, has been reported to possess antibacterial properties, but seems to have dual functions. Using transcriptomics and proteomics, we found that protoanemonin significantly reduced expression of genes and secretion of proteins known to be under control of quorum sensing in P.M-bM-^@M-^Caeruginosa. Moreover, we found activation of genes and gene products involved in iron starvation response. It is thus likely that inhibition of quorum sensing, as the production of antibiotics, is a phenomenon found in complex bacterial communities. Strain P. aeruginosa MPAO1 was cultivated under defined ABT medium. The orginal culture was divided in the early exponential phase into two parts. One was treated with 125M-NM-<M Protoanemonin and the other served as a control. The experiment was performed in duplicates.

Project description:Iron-sequestration by the human host is a first line defense against respiratory pathogens like Moraxella catarrhalis, which consequently experiences a period of iron-starvation during colonization and infection. We determined the genetic requirements for M. catarrhalis growth during iron-starvation using the high-throughput genome-wide screening technology genomic array footprinting (GAF). To this end, a large marinerT7 transposon mutant library (~28,000 independent transposon mutants) was grown under iron-limiting conditions, achieved by sequestration of iron by 30 M-BM-5M Desferal (DF30), and under control growth conditions (brain heart infusion broth, DF0). Mutants were recovered at exponential- and the early-stationary growth phase and used for the generation of mutant-specific cDNA probes that were hybridized to custom-designed NimbleGen GAF microarrays.
