Proteomics of non-host response in barley

Project description:Nonhost resistance, a resistance of plant species against all nonadapted pathogens, is considered the most durable and efficient immune system in plants. To increase our understanding of the response of barley (Hordeum vulgare L.) plants to infection by powdery mildew, Blumeria graminis f. sp. Tritici, we used quantitative proteomic analysis (LC-MS/MS). We compared the response of two genotypes of barley cultivar Golden Promise, wild type (WT) and plants with overexpression of phytoglobin (previously hemoglobin) class 1 (HO), which has previously been shown to significantly weaken non-host resistance. A total of 8804 proteins were identified and quantified, out of which the abundance of 1044 proteins changed significantly in at least one of the four comparisons (‘i’ stands for ‘inoculated’)- HO/WT and HOi/WTi (giving genotype differences), and WTi/WT and HOi/HO (giving treatment differences). Among these differentially abundant proteins (DAP) were proteins related to structural organization, disease/defense, metabolism, transporters, signal transduction and protein synthesis. More proteins changed in abundance in WT than in HO after inoculation and most DAP increased in abundance.

Substantial equivalence in transgenic barley

Project description:In this study, possible adverse effects of transgene expression in field-grown barley were assessed in relation to the influence of genetic background and to the impact of interaction with arbuscular mycorrhiza fungi. The deposited microarray data originate from a parallel transcript profiling, metabolome profiling and metabolic fingerprinting approach with the wild type cultivars Golden Promise (GP) and Baronesse (B) as well as barley transgenics with i) seed-specific expression of (1,3-1,4)-ß-glucanase (GluB) being introgressed from the Golden Promise (GP) into the cultivar Baronesse (B) and ii) ubiquitous expression of codon-optimized Trichoderma harzianum endochitinase (ChGP). Our conclusion from the results is that cultivar-specific differences and even the presence of few introgressed alleles exceed the effects on transcriptome and metabolome caused by transgene expression. Mycorrhization was shown to have more prominent effects on the metabolome than on the transcriptome. Hordeum vulgare plants were cultivated in the field in 2007 at Giessen Experimental station (165m elevation over NN, 1540h sunshine and 650mm precipitation per year in average) in replicated blocks, each consisted of eight 0.8 m × 0.5 m plots in which genotypes were randomly distributed and half of the plots were pretreated with Amykor® (containing the arbuscular fungi Glomus intraradices and Glomus mosseae). Ten pools of leaf material of at least 10 leaves per pool were sampled in the middle of the light period four months after planting. Two replicates of each genotype were subjected to microarray analysis.

Transcription profiling of barley lemma, palea, awn and developing seed

Project description:The lemma, the palea and the awn of a barley spike are photosynthetic organs and supply the developing seed with carbohydrates. In addition, the lemma and the palea cover the seed and protect it from pathogens and insects. In this study, we compared gene expression among the lemma, the palea, the awn and the developing seed of barley at the grain-filling stage (Zadok scale 83) using the Barley1 Genome Array in order to identify genes that determine the primary function of these organs. Experiment Overall Design: Lemma, palea, awn and seed were collected at grain-filling stage (Zadok scale 83) to compare differences in gene expression. For each organ three biological replications were collected on three different dates. On each of the three dates, one replication of each organ was collected from plants grown in separate pots using a randomized complete block design (RCBD). In ths design, organ type was the treatment effect and date of sample collection (replication) was the block. To get enough tissue for RNA extraction, each replication for each organ was collected from four plants in the same pot. RNA from each replicate sample was hybridized to individual Barley1 GeneChips. Thus, for four organs with three replications (blocks), a total of 12 Barley1 GeneChips were used.

HvABI5 is involved in ABA-dependent drought response in barley

Project description:ABA INSENSITIVE 5 (ABI5) is a basic leucine zipper (bZIP) transcription factor which acts in the abscisic acid (ABA) signaling and is activated in response to abiotic stresses. It was shown that ABI5 binds ABA RESPONSIVE ELEMENTs (ABRE cis-elements) present in the promoters of regulated genes and activates or represses their transcription in response to stress. However, the precise role of barley (Hordeum vulgare) ABI5 in ABA signaling is still not well understood. We have identified a hvabi5.d mutant using barley TILLING (Targeted Induced Local Lesions IN Genomes) platform. hvabi5.d showed drought tolerant phenotype. To identify molecular mechanisms responsible for hvabi5.d response to drought, we perform drought-related gene expression analysis in barley in two genotypes: the wild-type (WT) barley cultivar 'Sebastian’ and hvabi5.d mutant; in two time points: (1) optimal water conditions, and (2) after 10 days of drought stress in the second leaf; analyses were performed in three biological replicates. Global transcriptome analysis (Agilent Barley Microarray) of the mutant and parent cultivar ‘Sebastian’ exposed to drought enabled to identify genes in hvabi5.d which were associated with better response of the mutant to drought. These data increase our understanding of HvABI5-dependent modulation of plant response to the drought stress.

Barley leaf sample preparation

Project description:Barley is an important cereal crop all over the world. Detailed molecular characterization of barley provides the basis for development of improved cultivars, stress and drought-resistant plants. We here present an LC-MS/MS-based proteomics study of barley leaf aimed at optimization of methods to achieve efficient and unbiased trypsin digestion of proteins prior to LC-MS/MS based sequencing and quantification of peptides. We evaluated two spin filter-aided sample preparation protocols using either sodium dodecyl-sulphate (SDS) or sodium deoxycholate (SDC), and three in-solution digestion (ISD) protocols using SDC or trichloroacetic acid/acetone precipitation. The proteomics workflow identified up to 1800 barley proteins based on sequencing of up to 7700 peptides per sample. The two spin filter-based protocols provided a 17-38% higher efficiency than the ISD protocols, including more proteins of low abundance. Among the ISD protocols, a simple one-step reduction and S-alkylation method (OP-ISD) was the most efficient for barley leaf sample preparation; it identified and quantified 1500 proteins and displayed higher peptide-to-protein inference ratio and higher average amino acid sequence coverage of proteins. The two spin filter-aided sample preparation protocols are compatible with TMT labeling for quantitative proteomics studies. They exhibited complementary performance as about 30% of the proteins were identified by either one or the other protocol, but also demonstrated a positive bias for membrane proteins when using SDC as detergent. We provide detailed protocols for efficient barley protein sample preparation for LC-MS/MS-based proteomics studies. Spin filter-based protocols are the most efficient for the preparation of barley leaf samples for MS-based proteomics, however, a simple protocol provides comparable results although with different peptide digestion profile.
