Transcriptomics – assisted proteome profiling of black pepper (Piper nigrum L.)

ABSTRACT: This study was designed to evaluate the proteome profiles of Piper nigrum when challenged with three different biotic stress. We have utilized a transcriptome-assisted protein identification pipeline coupled with a BLAST2GO annotation.

Identification of differentially regulated proteins of Caenorhabditis elegans during Salmonella enterica Serovar Typhi exposure using Mass Spectrometry

Project description:Recently, proteomics based studies have become the primary contributors for the understanding of host-pathogen interactions and discovery of various drug targets. Herewith, we have used the popular eukaryotic model organism Caenorhabditis elegans to study the host pathogen interactions at protein levels. Especially, we have employed proteomics approach to monitor the protein players that underwent for differential regulation during host-pathogen interaction through label-free quantitation LC-MS/MS technique. As a result of LC-MS/MS analysis, a total of 3747 differentially regulated proteins were identified during pathogenic condition among which 12 and 04 proteins were upregulated and downregulated with at least 2 folds, respectively. Bioinformatics analyses result suggested that the upregulated proteins have crucial roles in TCA cycle, whereas downregulated proteins were majorly involving in the N-glycosylation synthesis. Additionally, the mRNA levels of up and downregulated proteins were validated using qPCR analysis. Overall, the study suggested that the bacterial infection could target multiple molecular mechanisms to modulate the host machinery which favour the bacterial pathogen for their pathogenesis.

Transcriptome analysis and molecular marker discovery in red pepper, Capsicum annuum L. TF68

Project description:Transcriptome from high throughput sequencing-by-synthesis is a good resource of molecular markers. In this study, we present utility of massively parallel sequencing by synthesis for profiling the transcriptome of red pepper (Capsicum annuum L. TF68) by 454 GS-FLX pyrosequencing. Through the generation of approximately 30.63 megabases (Mb) of Expressed Sequence Tags (ESTs) data with the average length of 375 base pairs (bp), 9,818 contigs and 23,712 singletons were obtained by assembly. Using BLAST alignment against NCBI non-redundant and a UniProt protein database, 30% of the tentative consensus sequences were assigned to specific function annotation, while 24% returned alignments of unknown function, leaving up to 46% with no alignment. Functional classification using FunCat revealed that sequences with putative known function were distributed cross 18 categories. Furthermore, over 200 high quality single nucleotide discrepancies were discovered using the Bukang cDNA collection as a reference database. Moreover, 758 simple sequence repeat (SSR) motif loci were mined from over 600 contigs, from which 572 primer sets were designed. The SSR motifs corresponded to di- and tri- nucleotide motifs (27.03 and 61.92%, respectively). Pervasive cis-antisense transcription negatively regulates gene expression in E. coli K12 in response to environmental changes

Project description:cis-antisense RNAs (cis-asRNAs) in prokaryotes are more pervasive than originally thought. However, little is known about their expression patterns and functions. Here we determined transcriptomes and proteomes of E. coli at multiple time points in five culture conditions using directional RNA-seq and tandem mass spectrometry. We found that a highly varying portion (27.2%~90.8%) of transcribed genes had cis-asRNAs dependent on growth phases and culture conditions, and that almost all transcribed genes changed their cis-asRNA levels relative to the mRNA level at different growth phases and culture conditions. Intriguingly, the correlation between the protein and mRNA levels of genes is abolished the increasing cis-asRNA levels relative to the mRNA levels, suggesting that cis-asRNAs might directly or indirectly inhibit translation by forming duplexes with mRNAs. All data sets are available for data mining from a unified resource to support further biological discoveries and insights into cis-asRNA-mediated gene expressional regulation.

Discovery of serum protein biomarkers of Active Tuberculosis in HIV- and HIV+ Individuals (US center)

Project description:The overall goal of the project is to identify candidate biomarkers of Active infection with Mycobacterium tuberculosis (Mtb) in individuals with or without HIV. Samples were analyzed from two tuberculosis (TB) endemic countries, Brazil and South Africa (SA), as well as from the United States (US). The US site included patients that were in the early stages of Active TB, with mean symptom duration of 1.5 months. The subjects from the Brazil site had mean symptom duration of 6 months, and the SA site subjects had advanced TB. All sites also provided samples asymptomatic for TB or with Latent TB infection. The US and SA sites also had subjects with and without HIV co-infection, whereas the Brazilian subjects were all HIV-. This specific dataset corresponds to the Discovery step of the study, for the US center.
